Revealing the Crucial Roles of Myxoma Cells and CD206+ Macrophages in Cardiac Myxoma Progression Based on Single-Cell Sequencing

ABSTRACT: Cardiac myxoma is a commonly encountered, potentially life-threatening tumor within the heart. We used single-cell RNA sequencing (scRNA-seq) to analyze the identification and characterization of cellular subtypes, cell trajectory analysis, and intercellular communication of cardiac myxoma tissues.

RNA splicing controls organ-wide maturation of postnatal heart in mice

Project description:Postnatal cardiac development requires the orchestrated maturation of diverse cellular components, for which unifying control mechanisms are still lacking. Using full-length sequencing, we examined the transcriptomic landscape of the maturating mouse heart (E18.5-P28) at single-cell and transcript isoform resolution. We identified dynamically changing intercellular networks as a molecular basis of the maturing heart, and alternative splicing (AS) as a common mechanism that distinguished developmental age. Manipulation of RNA-binding proteins (RBPs) remodeled the AS landscape, cardiac cell maturation, and intercellular communication through direct binding of splice targets, which were enriched for functions related to general, as well as cell type-specific, maturation. Overexpression of an RBP NCBP2 in neonatal hearts repressed cardiac maturation. Together, our data suggest AS regulation by RBPs as an organ-level control mechanism in mammalian postnatal cardiac development, and provide insight into the possibility of manipulating RBPs for therapeutic purposes.

Proteomic characterization of SEC-fractionated sEV subpopulations

Project description:The use of cardiac progenitor cell (CPC)-derived small extracellular vesicles (sEVs) has shown potential to stimulate cardiac repair. sEVs are released by cells and play a role in intercellular communication through transfer of their bioactive content. Increasing evidence indicates that sEVs present a heterogeneous population of vesicles. In the context of cardiac regeneration, studying sEV heterogeneity could provide new insights into mechanisms underlying sEV-mediated cardiac repair properties and help to improve the therapeutic application of CPC-derived sEVs. Here we used size-exclusion chromatography to isolate and fractionate EV subpopulations dervied from CPCs. We then applied a bottom-up proteomic approach to characterize the contents of individual EV subpopulations.

Project description:Purpose : We performed strand-specific RNA-seq analysis of CHO cells according to adaptation trajectory to identify the specific genes responded to the suspension adaptation. Result : Cell growth, replication, and nucleotide metabolism categories were enriched in up regulated clusters whereas cellular community category which contains focal adhesion related genes were enriched in down regulated clusters CHO-K1 mRNA profiles during suspension adaptation generated by RNA sequencing, in duplicate, using Illumina MiSeq.

Inferring pattern-driving intercellular flows from single-cell transcriptomics of young human cortical organoids

Project description:Intercellular communication drives directed flows of information that are mediated by intracellular gene modules, in turn triggering outflows of other signals. Methodologies to describe such intercellular flows are severely lacking. We present FlowSig, a method that infers communication-driven intercellular flows from scRNA-seq using graphical causal modeling and conditional independence. We used human cortical organoid samples collected at D18 and D35 to demonstrate the functions of FlowSig.

Cancer cell-endothelial intercellular transfer alters the endogenous miRNA profile and phenotype of recipient endothelial cells

Project description:Metastasis is a major cause of mortality, and remains a final frontier in the search for a cure for cancer. While there has been much research on the ‘seed’ (metastatic tumor cells) and the ‘soil’ (colonized host tissue), interactions between metastatic cancer cells and stromal endothelial cells, which occur at multiple stages during metastasis, are less well understood. Here we report a dynamic regulation of the endothelium by cancer cells through the formation of nanoscale intercellular membrane bridges, which act as physical conduits for intercellular communication in vitro and in vivo, including horizontal transfer of microRNAs (miRNA). The communication between the tumor cell and the endothelium upregulates markers associated with pathological endothelium, which is reversed by pharmacological inhibition of these nanoscale conduits. These results lead us to define the notion of “metastatic hijack”: cancer cell-induced transformation of healthy endothelium into pathological endothelium via horizontal communication through the nanoscale conduits. Pharmacological perturbation of these nanoscale membrane bridges decreases metastatic foci in syngeneic- and human xenograft-breast cancer models. Targeting the formation of these nanoscale membrane bridges may potentially emerge as a new therapeutic opportunity in the management of metastatic cancer. A miRNA microarray was used to evaluate the transport of endogenous microRNAs. The intercellular transfer-ve and intercellular transfer+ve samples were sorted from the same endothelial cell population with the only difference being the occurrence of intercellular transport. The heat map shows potential miRNA candidates for exogenous transfer on two independent biological replicates. These miRNA candidates were significantly up-regulated in the cells receiving transfer of intercellular contents. HUVECs that were not exposed to cancer cells were used as a baseline control.

Single cell sequencing of 43,168 cells during the differentiation from human induced pluripotent stem cells to cardiomyocytes

Project description:Differentiation into diverse cell lineages requires orchestration of gene regulatory networks guiding cell fate choices. Genetic factors acting through changes in transcriptional levels can contribute to cardiovascular disease risk by impacting early stages of development and have cell type-specific effects. We set out to characterize lineage trajectory progression of subpopulations and identify potential disease-related genes by examining their expression changes in single cells during early stages of cardiac lineage specification. Using 43,168 single-cell transcriptomes, we developed novel classification and trajectory analysis methods to dissect cellular composition and gene networks across five discrete time points underlying lineage derivation of mesoderm, definitive endoderm, vascular endothelium, cardiac precursors, and definitive cell types that comprise cardiomyocytes and a previously unrecognized cardiac outflow tract population.

Desmoglein 2 is a crucial receptor for adenovirus infection of epithelial cells

Project description:We have identified desmoglein 2 (DSG2) as the primary high-affinity receptor used by adenovirus (Ad) serotypes Ad3, Ad7, and Ad14. These serotypes represent important human pathogens causing respiratory tract infections. In epithelial cells, adenovirus binding to DSG2 triggers events reminiscent of epithelial-to-mesenchymal transition, leading to transient opening of intercellular junctions. This improves access to receptors, e.g. CD46 and Her2/neu, that are trapped in intercellular junctions. In addition to complete virions, dodecahedral particles (PtDd) formed by viral penton and fiber in excess during viral replication, can trigger DSG2-mediated opening of intercellular junctions as shown by studies with recombinant Ad3 PtDd. Our findings shed light on adenovirus biology and pathogenesis and have implications for cancer therapy. 3 arrays, 3 experimental groups, 1 replicate in each group.
