scRNA-seq analysis of cultured bovine satellite cells

Project description:In this study we analyzed the bovine satellite cells with single-cell RNA sequencing (scRNA-seq). We isolated muscle satellite cells from a male calf, cultured them in growth medium for a week, and then constructed two scRNA-seq libraries from them using the 10x Genomics platform. Next generation sequencing yielded 860 million reads. Cell calling analyses revealed that these reads represented 15 cell clusters that differed in gene expression profile from a total of 19,096 individual cells.

Loss of colonic primary cilia promotes inflammation and carcinogenesis.

Project description:Primary cilia (PC) are important signaling hubs and their deregulation is associated with various diseases. The 2P-CF cultures plus starvation mimic the in vivo proportion of PC on colonic fibroblasts (CF) in an intact colon and thus allow to explore the biology of PC. We generated conditioned starvation medium from colons of DSS treated (termed inflammatory conditioned medium, i.e. inf-CM) and untreated control animals (termed co-CM) and cultured 2P-CF in those media for 24 hours. 30-40% of 2P-CF starved in control medium displayed PC, whereas PC number on 2P-CF starved in inf-CM was consistently lower. We performed RNAseq analysis of 2P-CF starved in inf-CM or in co-CM to gain insight in the molecular traits of those cell cultures.

Conditioned media from Cancer cell lines regulate mRNAs in differentiated human muscle stem cells

Project description:To investigate whether conditioned medium (CM) from cancer cell culture impacts dynamic changes of the transcriptome in myotubes differentiated from hMuSC, we ran RNA sequencing from differentiated hMuSC that were treated by multiple breast cancer cell lines-conditioned medium. Among 14208 readable mRNAs, MCF-7 CM treatment induced significant changes in 2680 genes, MB-468 CM caused significant changes in 2674 genes, and SKBR-3 CM resulted in significant changes in 1823 genes in myotubes from differentiated hMuSC, compared to control group, respectively. Among them, 961 genes had significant upregulation or downregulation presented in differentiated myotubes over all 3 breast cancer cell lines CMs

Project description:To examine the mechanisms by which EGCs affect the immune CRC compartment with particular regard to the TAMs, we first investigated their transcriptional adaptations upon CRC onset. To this end, we established an in vitro setup to study EGC-CRC interactions able to mimic the response of EGCs to the factors secreted by the TME. These EGCs, from now onwards defined as TME-conditioned medium-treated EGCs (TME-CM EGCs), were generated by stimulating primary EGCs with the CM of digested murine MC38 orthotopic tumor tissues (Figure 2A). Bulk RNA sequencing (RNA-seq) was performed to determine transcriptional differences in TME-CM EGCs, compared to unstimulated and healthy conditioned medium-treated (H-CM) primary EGCs, at different time points.
