Human ependymoma samples, Subgrouping [aCGH - German Cancer Research Center human 33K BAC array]

ABSTRACT: Whole-genome array comparative genomic hybridization (aCGH) of human ependymoma tumors. DOP-PCR products were spotted in triplicate onto NexterionTM Slide E epoxysilane-coated slides (PEQLAB, Erlangen, Germany) using a spotting robot (VersArray ChipWriterTM Pro system,BioRad, Munich, Germany) at 20C and 40% humidity. After spotting, slides were cross-linked,baked for 1 hr at 80C, and cross-linked again.

Transcription profiling of human pancreas NS-928 cell lines modulated by COX-2

Project description:BxPc-3, Miapaca-2 and ASPC-1 cell lines were treated with 100 µM NS-398 in DMSO or with DMSO alone (control) for 48 h. Total-RNA from each sample was isolated with the RNeasy kit of Qiagen (Hilden, Germany) according to the manufacturer's protocol. The integrity of the isolated RNA was checked on an Agilent Bioanalyser 2100 using the RNA 6000 Nano Kit (Agilent Technologies, Palo Alto, USA) according to the manufacturer's protocol as recommended by the manufacturer. Microarrays were produced and processed as described before. Human cDNAs representing some 7,000 genes that are highly associated with the occurrence of pancreatic cancer including apoptotic and oncogenic genes, growth factors, angiogenic, cell cycle, metastasis-associated, and housekeeping genes were PCR-amplified using amino-modified M13 universal primers. PCR-products were purified with Multiscreen PCR (Millipore, Schwalbach, Germany), resuspended in spotting solution (TeleChem International, Sunnyvale, USA) and arrayed onto slides with epoxysilane surface (Quantifoil Micro Tools, Jena, Germany). DNA spotting was done with a Micro-Arrayer of Engineering Services Inc. (Virtek's arrayer system, BioRad, Munich, Germany) using SMP3 pins (TeleChem). Transcript profiling Fluorescently labelled cDNA samples were prepared from 15 µg total-RNA and Cy3- or Cy5-labelled dCTP was directly incorporated during first-strand synthesis . Hybridisation to the microarrays was done in hybridisation chambers (TeleChem) at 62°C overnight. After washing in 0.1xSSC, fluorescence signals were detected with a confocal ScanArray 5000 scanner (Packard Bioscience, USA) and analysed with GenePix Pro 6 (Axon Instruments, Union City, USA).

Project description:Fresh resected human lung tissue (parenchymal lung and distal airway specimens) was obtained via the CPC BioArchive at the Comprehensive Pneumology Center Munich (CPC-M, Munich, Germany) and profiled using single cell RNA sequencing technology (Drop-seq). In total, we analysed parenchymal tissue of uninvolved areas of tumour resection material from four patients.

Reinnervation of rat muscle

Project description:Three male 8-week-old Wistar rats were used. The peroneal nerve of the animals was transected and sutured to the biceps femoris muscle. Four weeks later, the proximal stump was sutured to the distal stump. The animals survived for 8 weeks. All experiments were performed under Ketanest (ketamine hydrochloride, Essex Pharma GmbH, Munich, Germany; 100 mg/kg) and Rompun (xylazine hydrochloride, Bayer, Leverkusen, Germany; 10 mg/kg) anesthesia. Both substances were injected intraperitoneally. RNA was extracted from the ipsilateral and contralateral tibialis anterior muscles of each animal. MALDI rat liver anticancer drug spiked-in dataset (imzML)

Project description:For the MALDI-MSI experiment, we selected 12 different drugs. The drugs were purchased from the LC Laboratories (Woburn, MA; CAS numbers: dabrafenib: 1195765-45-7, dasatinib: 302962-49-8, erlotinib: 183321-74-6, gefitinib: 184475-35-2, imatinib: 152459-95-5, lapatinib: 388082-78-8, pazopanib: 444731-52-6, sorafenib: 284461-73-0, sunitinib: 557795-19-4, trametinib: 871700-17-3, vatalanib: 212141-54-3) and from SelleckChem (Munich, Germany; CAS numbers: ipratropium: 60205-81-4) with >99% purity and were dissolved in methanol (MeOH, (Chromasolv Plus for HPLC) (Sigma-Aldrich, Steinheim, Germany) at 10 mg/mL concentration. These stock solutions were further diluted with 50% MeOH and five mixtures were generated, each containing four different drug compounds. The spreadsheet in Supporting Information summarizes the composition of the five drug mixtures. A 5 mg/mL solution of α-cyano-4-hydroxycinnamic acid (CHCA, Sigma-Aldrich) dissolved in 50% MeOH containing 0.1% trifluoroacetic acid (TFA, Sigma-Aldrich, Steinheim, Germany) was used as matrix solution.
