Exploring the Landscape of Microproteins in T Cells: Insights Gained from Nascent Protein Profiling and Global Proteomics Approaches

ABSTRACT: Microproteins, as hidden players in the proteomic club, are encoded by small open reading frames (sORFs) and have garnered increasing attention in recent years. T cells play a critical role in the immune system's response to cancer, however, the exploration of novel microproteins in T cells remains an unexplored area. In this study, we employed an integrated approach combined nascent protein profiling and quantitative global proteomics to identify novel microproteins in human T cells.

Characterization of miP1a/b (microProteins) overexpression plants, including a constans mutant (co-SAIL)

Project description:MicroProteins are short, single domain proteins that act by sequestering larger, multidomain proteins into non-functional complexes. MicroProteins have been identified in plants and animals, where they are mostly involved in the regulation of developmental processes. Here we show that two Arabidopsis thaliana microProteins, miP1a and miP1b, physically interact with CONSTANS (CO) a potent regulator of flowering time. The miP1a/b-type microProteins evolved in dicotyledonous plants and have an additional carboxy-terminal PF(V/L)FL motif. This motif enables miP1a/b microProteins to interact with TOPLESS/TOPLESS-RELATED (TPL/TPR) proteins. Interaction of CO with miP1a/b/TPL causes late flowering due to a failure in the induction of FLOWERING LOCUS T (FT) expression under inductive long day conditions. Both miP1a and miP1b are expressed in vascular tissue, where CO and FT are active. Genetically, miP1a/b act upstream of CO thus our findings unravel a novel layer of flowering time regulation via microProtein-inhibition. RNA-Seq transcriptome analysis of four biological samples were analysed with two technical replicates. Columbia wildtype plants Col-0, constans mutant plants co-SAIL, and two transgenic lines overexpressing a microProtein (miP1a and miP1b) were sequenced.

The influence of transcript assembly on the proteogenomics discovery of microproteins

Project description:Proteogenomics methods have identified many non-annotated protein-coding genes in the human genome. Many of the newly discovered protein-coding genes encode peptides and small proteins, referred to collectively as microproteins. Microproteins are produced through ribosome translation of small open reading frames (smORFs). The discovery of many smORFs reveals a blind spot in traditional gene-finding algorithms for these genes. Biological studies have found roles for microproteins in cell biology and physiology, and the potential that there exists additional bioactive microproteins drives the interest in detection and discovery of these molecules. A key step in any proteogenomics workflow is the assembly of RNA-Seq data into likely mRNA transcrips that are then used to create a searchable protein databases. Here we demonstrate that specific features of the assembled transcriptome impact microprotein detection by shotgun proteomics. By tailoring transcript assembly for downstream mass spectrometry searching, we show that we can detect more than double the number of high-quality microprotein candidates and introduce a novel open-source mRNA assembler for proteogenomics (MAPS) that incorporates all of these features. By integrating our specialized assembler, MAPS, and a popular generalized assembler into our proteogenomics pipeline, we detect 45 novel human microproteins from a high quality proteogenomics dataset of a human cell line. We then characterize the features of the novel microproteins, identifying two classes of microproteins. Our work highlights the importance of specialized transcriptome assembly upstream of proteomics validation when searching for short and potentially rare and poorly conserved proteins.

Proteomic profiling of unannotated microproteins in human placenta reveals XRCC6P1 as a negative regulator of translation

Project description:Ribosome profiling and mass spectrometry have revealed thousands of previously unannotated small and alternative open reading frames (sm/alt-ORFs) that are translated into micro-/alt-proteins in mammalian cells. However, their prevalence across human tissues and biological roles remain largely unexplored. The placenta is an ideal model for identifying unannotated microproteins and alt-proteins due to its considerable protein diversity that is required to sustain fetal development during pregnancy. Here, we profiled unannotated microproteins and alt-proteins in human placenta tissues from preeclampsia patients or healthy individuals by mass spectrometry, identified 66 unannotated microproteins or alt-proteins, and validated the expression of five microproteins biochemically. We further demonstrated that one microprotein, XRCC6P1, associates with translation initiation complex eIF3, and negatively regulates translation. Thus, we revealed a hidden sm/alt-ORF-encoded proteome in the human placenta, which may advance the mechanism studies for placenta development, as well as placental disorders such as preeclampsia.

MiPRISMA: Interactome profiling of small peptides and young microproteins translated from human short open reading frames

Project description:All species continuously evolve small open reading frames (sORFs) that can be templated for protein synthesis and may provide raw material for evolutionary adaptation. We analyzed the evolutionary origins of 7,264 recently cataloged human sORFs and found that most were evolutionary young and emerged de novo. We additionally discovered 221 yet uncataloged peptides smaller than 16 amino acids, for which we found evidence of translation in human and rodent tissues. To investigate the potential bioactivity of microproteins and peptides translated from young and very small ORFs we established MiPRISMA: a mass spectrometry-based interactome screen with sequence motif resolution. We assessed 266 candidates and implicated several in essential cellular processes including splicing, translational regulation, and endocytosis, a subset of which we validate in cellular assays. MiPRISMA provides a scalable platform to characterize small and evolutionarily young proteins, shedding light on a largely unexplored territory of the putative human proteome.
