Gene expression analysis of pancreatic cancer organoids provides insights in tumor progression mechanisms.

ABSTRACT: This study used strand-specific RNA-sequencing of epithelial organoid cultures of primary cells from KrasLSLG12D/+; Trp53LSLR172H/+;Pdx1-Cre (KPC) mice to study the pathways that are dysregulated during tumor progression following p53 inactivation. We profiled gene expression in 3 TR172H/+ and TR172H/LOH organoid pairs.

Expression Analysis of Normal and Neoplastic Mouse Pancreatic Ductal Organoids

Project description:This study used Illumina strand-specific, paired-end RNA-sequencing to examine gene expression differences between normal and neoplastic mouse pancreatic ductal cells grown as three-dimensional, organoid cultures. The study analyzed 19 independently derived organoid lines. These 19 lines included 7 biological replicate "mN," or mouse normal, organoid lines, derived from the pancreatic ductal cells of wild-type C57Bl/6J or C57Bl/6N mice. In addition, the study analyzed 6 biological replicate "mP," or mouse PanIN, organoid lines, derived from PanIN-containing mouse pancreata from the KrasLSL-G12D; Pdx1-Cre mouse model. (The presence of PanIN in the pancreata from which these organoid lines were derived was confirmed by examining histological sections from the same pancreata). The final 6 lines examined in this study were biological replicate "mT," or mouse tumor, organoid lines, derived from mouse pancreata containing pancreatic ductal adenocarcinoma (PDAC) from the KrasLSL-G12D; Trp53LSL-R162H; Pdx1-Cre mouse model. We genes differentially expressed in the PanIN- or tumor-derived mouse organoid lines, relative to the mouse normal organoids, that may reflect expression changes required for pancreatic tumorigenesis.

Cardiac organoids reveal mechanisms of human cardiogenesis

Project description:Self-organisation and coordinated morphogenesis of multiple cardiac lineages is essential for the development and function of the heart1-3. However, the absence of a human in vitro model that mimics the basic lineage architecture of the heart hinders research into developmental mechanisms and congenital defects4. Here, we describe the establishment of a reliable, lineage-controlled and high-throughput cardiac organoid platform. We show that cardiac mesoderm derived from human pluripotent stem cells robustly self-organises and differentiates into cardiomyocytes forming a cavity. Co-differentiation of cardiomyocytes and endothelial cells from cardiac mesoderm within these structures is required to form a separate endothelial layer. As in vivo, the epicardium engulfs these cardiac organoids, migrates into the cardiomyocyte layer and differentiates. We use this model to demonstrate that cardiac cavity formation is controlled by a mesodermal WNT-BMP signalling axis. Disruption of one of the key BMP targets in cardiac mesoderm, the transcription factor HAND1, interferes with cavity formation, which is consistent with its role in early heart tube and left chamber development5. Thus, the cardiac organoid platform represents a powerful resource for the quantitative and mechanistic analysis of early human cardiogenesis and defects that are otherwise inaccessible. Beyond understanding congenital heart disease, cardiac organoids provide a foundation for future translational research into human cardiac disorders.

Effect of Gsdmc knockdown in murine KPC cells transcriptome

Project description:We identified that Gsdmc gene is important for pancreatic cancer in tumorigenesis and metastasis. Here we used KPC mice (LSL-KrasG12D/+; p53f/f; Pdx1-Cre)-derived cancer cells, KPC cells in short, to check the effects of Gsdmc knockdown on primary tumor growth and metastasis. The results suggested that Gsdmc knockdown inhibited the expression of key genes in multiple pathways, including cell migration, epithelial-mesenchymal transition, immune cell recruitment, and so on. The data deposited here provides the transcriptomic alteration of KPC cells after Gsdmc knockdown with two shRNAs.

Project description:This study used 10X Genomics, single-cell RNA-sequencing to examine the cell types present in the KrasLSL-G12D; Trp53LSL-R172H; Pdx1-Cre (KPC) mouse model for pancreatic ductal adenocarcinoma. The study analyzed tumors from 4 different mice. For each tumor, we performed flow sorting to isolate all viable cells, and to isolate a fibroblast-enriched population of cells for single-cell RNA-seq to determine the transcriptomes of individual cells in KPC pancreatic ductal adenocarcinoma tumors.
