LncRNA-seq profiling for primary mouse cortical neurons

ABSTRACT: To understand the factors influencing gRNA performance for CRISPR-TO system, we performed lncRNA-seq profiling through Novogene Corporation Inc for total RNA extracted from 6 DIV primary mouse cortical neurons dissected from 3 litters of P0 pups of C57BL/6J mice.

Project description:To gain futher insight into the Npas3 regulatory network in astrocytes, RNA-seq was used to analyze the genome-wide changes resulting from the days in vitro (DIV) 14 astrocytes of P0 wild-type (WT) mice and littermate NPAS3-/- mice. Total RNA was extracted from DIV 14 astrocytes of P0 Npas3-/- and WT mice. Then, total RNA was quantiﬁed and quality controlled by Agilent Bioanalyzer 2100 system. After cDNA library construction, the library preparations were sequenced on an Illumina NovaSeq 6000 platform in Novogene.

HDAC2 in primary sensory neurons constitutively restrains chronic pain by repressing α2δ-1 expression and associated NMDA receptor activity

Project description:Purpose: To investigate genome-wide gene regulation by HDAC2 in dorsal root ganglion neurons in mice. Methods: The mRNA was extracted from the mouse dosal root ganglion of 8-week-old HDAC2 condition knockout (Advillin-Cre+/HDAC2loxP++, hdac2-cko) and littermates controls (WT, without Cre). After quality control, library was constructed and sequenced on the Illumina Platform with pared end 150 bp (Novogene Corporation Inc. Sacramento CA). Three replicates for each sample were done. Results: Hdac2-cKO DRGs shows a significant increase in 210 genes and a decrease in 455 genes (P<0.05).

Comparison of gene expression profiles in olfactory epithelium from Atf5+/+ and Atf5-/- mice

Project description:We have found that the expression pattern of Atf5 is highly restricted to the olfactory system, strongly suggesting that Atf5 is an olfactory sensory neuron-specific transcription factor. To test this possiblity, we compared gene expression profiles in olfactory epithelium (septa and turbinates) from Atf5+/+ and Atf5-/- mice. Olfactory septa and turbinates were dissected from Atf5+/+ and Atf5-/- P0 pups from different litters (n=3 for each genotype) and pooled into a single sample. Three independent samples were prepared for each genotype.

Bulk RNA-seq of Tregs from WT mice and Ccr6 KO mice

Project description:The experiment was designed to compare transcriptomic differences between WT and Ccr6 KO Tregs during activation. WT and Ccr6 KO Tregs, cells were isolated from mice and cultured in vitro for 3 days with activation using anti-CD3/CD28 beads. Total RNA was extracted using the Trizol method. Quantity and quality were assessed using a Thermo Scientific™ NanoDrop™ 2000/2000c Spectrophotometer. Novogene Corporation Inc prepared the RNA-seq 250-300 bp insert cDNA library. Illumina HiSeq platform PE150 sequencing was used for sequencing, yielding 20M raw reads/sample. Mus Musculus mm39 was used as the reference genome for alignment.

RNA-Seq Analysis of Mutant Prss56-/- And Control Prss56+/- Retinal Transcriptomes

Project description:Method: To study the molecular processes underlying PRSS56-mediated ocular size regulation, we performed a high throughput gene expression analysis on the retina from Prss56-/- mutant mice and their control Prss56+/- littermates. Prss56+/- (Heterozygous) and Prss56+/+ (Wild type) are phenotypically similar and therefore we used heterozygous mice as controls in our experiments. Briefly, retinas from post-natal day 15 (P15) mice were extracted after enucleation, flash frozen on dry ice and RNA was isolated using Qiagen RNeasy Mini Kit as per manufacturers protocol. The RNA-Seq was performed by Novogene Corporation Inc. (Sacramento, USA) using Illumina NovaSeq 6000 Platform. Results: Our transcriptome analysis (RNA-seq) identified Adamts19 and Prss56 as the top two differentially expressed genes between Prss56 mutant (Prss56-/-) and control (Prss56+/-) in P15 retina.

Analysis of transcriptome response of rhizobia to aluminium toxicity

Project description:Purpose: High throughput sequencing has revolutionized methods of microbial pathway analysis in response to various envoronmental stimuli. The aim of this study was to determine mechanisms in which Rhizobium phaseoli employ towards tolerance or resistance to aluminium toxicity through RNA sequencing. Methods: Total RNA was extracted from bacteria treated with aluminium after 48 hours with trizol and sequenced with illumina’s Miseq at Novogene Corporation Inc. U.K. After QC, reads were aligned to the genome with bowtie2 and differential expression performed with DESeq2. Results: Sequencing resulted to about 6.7-9.0 M reads that aligned to all the four plasmids and one chromosome of R. phaseoli genome. Most enriched genes were found localized in the membrane of the bacteria. Conclusion: The membrane of R. phaseoli is possibly the target site for toxicity and tolerance against aluminium toxicity. This is the first time such a study is described.
