Project description:A total of 3 metastatic and 3 non-metastatic ccRCC tissues were collected from patients. These tissues were flash frozen in liquid nitrogen immediately after surgery and subsequently stored at -80℃. All the resected nodules or metastatic masses were identified as renal tumor by pathologic examination. No patients received anticancer treatments before surgery in this study. We analyzed gene expression microarray data from our gene chip with 3 metastatic ccRCC tissues compared with 3 non-metastatic ccRCC tissues.

Project description:Patients undergoing either partial or radical nephrectomy at William Beaumont Hospital (Royal Oak, MI) were consented prior to surgery with local IRB oversight. Samples were collected at time of surgery and stored at -80°C according to CAP (College of American Pathologist)-accredited standard operating procedures. Disease pathology of frozen samples was validated with hematoxylin and eosin stained tissue sections from adjacently collected formalin fixed paraffin embedded tissue. The objective of this study was to examine the gene expression patterns of clear cell carcinoma in relation to adjacent normal kidney as well as other benign kidney conditions. In particular, the goal was to identify gene expression that could differentiate high grade ccRCC from low grade ccRCC.

Project description:Both cigarette smoking and obesity have been implicated in increased risk of clear cell renal cell carcinoma (ccRCC); however, there are limited data regarding the molecular mechanisms that underlie these associations. We used a multi-stage design to identify and validate specific molecular targets that are associated with smoking or obesity-related ccRCC. The data deposited herein are comprised of two batches of samples that were processed at two different time periods (please see Supplementary Data in Eckel-Passow et al. Carcinogenesis first published online December 28, 2013; doi:10.1093/carcin/bgt485). The first batch of samples consisted of 12 obese subjects and 13 non-obese subjects; all of whom were self-reported never-smokers. Each of the 12 obese subjects had microarray data available on both the patient-matched tumor and adjacent-normal tissues. All of the 13 non-obese subjects had microarray data available on the tumor tissue; however, only 9 of these 13 also had microarray data available on the patient-matched adjacent-normal tissue. The second batch of samples consisted of 16 self-reported smokers and 19 self-reported never smokers; all of whom were non-obese. This second batch of samples also contained 7 subjects who were obese and self-reported smokers. All subjects in the second batch had microarray data available on both the patient-matched tumor and adjacent-normal tissues. Lastly, two of the 13 patients in batch 1 were replicated in batch 2; both were non-obese and a non-smoker. These two technical replicates (two tumor samples and two normal samples) were included during normalization but removed prior to analysis. Project description:Hepatocellular carcinoma (HCC) is the fifth most common malignancy of cancer-related deaths worldwide, and prognosis of patients with HCC still remain unsatisfactory. Therefore, more reliable biomarkers for predicting the disease and understanding the mechanisms underlying cancer development need to be found out urgently. In this study, we explored the clinical significance and role of ALDOB, G6PD in HCC pathogenesis. Here we show that low ALDOB expression with high G6PD expression lead to patients' poor survival and prognosis by remodeling metabolic pathway and increasing tumor proliferation and metastasis. Stat5a regulates ALDOB expression positively but negatively to G6PD expression in mRNA level, simultaneously, ALDOB inhibits G6PD enzymatic activity by protein-protein interaction and we have found one of their interaction sites in ALDOB. These data suggest that ALDOB and G6PD could be potential biomarkers for HCC. We analyzed tissues from 5 hepatocellular carcinoma patients using the GeneChip PrimeView Human Gene Expression Array. Affymetrix microarray assays were performed according to the manufacturer's directions on total RNA isolated from patients' tissues. Array data was processed by Affymetrix Exon Array Computational Tool. No techinical replicates were performed.

Project description:Clear cell Renal Cell Carcinoma (ccRCC) is among the 10 most common cancers and causes more than 140,000 deaths worldwide every year. In order to elucidate the underlying molecular mechanisms orchestrated by phosphorylation modifications, we performed a comprehensive quantitative phosphoproteomics characterization of ccRCC tumor and normal adjacent tissues. Here, we identified 16,253 phosphopeptides, of which more than 9,000 were quantified. Our in-depth analysis revealed 1,336 phosphopeptides to be differentially regulated between tumor and normal tissues. Moreover, our data reveals that significantly up-regulated phosphoproteins are associated with cytoskeletal re-organization which suggests migratory and invasive behavior of renal tumors. This is supported by a pronounced mesenchymal profile of ccRCC phosphorylation events. Our rigorous characterization of the renal phosphoproteome also revealed that both EGFR and VEGFR are the most important mediators of phospho signaling in RCC pathogenesis. Furthermore, we determined the kinases PAK2, CDK1, Erk1 and Erk2 to be master kinases that are responsible for phosphorylations of many substrates associated with cell proliferation, inflammation and migration. These master kinases are targetable by inhibitory FDA-approved drugs such as fostamatinib and minocycline, which can serve as novel therapeutic agents for ccRCC treatment.

Project description:To identify differentially expressed genes in tumor tissues, several human cancer tissues (hypopharyngeal squamous cell carcinoma, maxillary sinus squamous cell carcinoma, and renal cell carcinoma) were subjected to Agilent whole genome microarrays. A total of nine pairs of primary hypopharyngeal squamous cell carcinoma samples and adjacent normal mucosa were obtained from patients who underwent tumor resection at Chiba University Hospital (Chiba, Japan). A total of seven pairs of primary maxillary sinus squamous cell carcinoma samples and adjacent normal mucosa were obtained from patients who underwent tumor resection at Chiba University Hospital (Chiba, Japan). A total of five pairs of renal cell carcinoma samples and adjacent normal tissues were obtained from patients who underwent tumor resection at Kagoshima University Hospital (Kagoshima, Japan). The Ethics Committee of Chiba University and the Bioethics Committee of Kagoshima University approved our study, and informed consent was obtained from all patients for use of their tissue samples and clinical data. The tissue samples were immediately frozen in liquid nitrogen and stored at -80°C until use.
