Project description:CD11b+ cell populations, especially macrophages, are highly heterogeneous tissue-resident immune cells in mice and humans. The exact subpopulation and its phenotype remain unknown. Here, we analyzed intestinal CD11b+ cell populations from normal and Runx3 macrophage conditionally deficient mice using scRNA-seq. We found that the transcription factor RUNX3 plays a key role in the entry of inflammatory monocytes into resident macrophages. Decreased resident macrophages and elevated ZFP36 in RUNX3flow/flowlyz2-Cre mice, leading to cytokine and chemokine degradation in colon tissue-resident macrophages. RUNX3 promotes the expression of NR4A1, thereby inducing the differentiation of inflammatory monocytes into resident macrophages. Single-cell population analysis revealed that the ERK1/2/MAPK pathway plays a key role in NR4A1-mediated gut-resident macrophage differentiation.

Project description:CD11b+ cell populations, especially macrophages are highly heterogeneous tissue resident immune cells in both mice and human. Exact subsets and their phenotype remain unknown. We here analyzed gut CD11b+ cell populations using scRNA-seq in normal, inflamed and Nlrc4 deficient mice. There existed twelve CD11b+ cell populations and subsets in SPF mice. These CD11b+ subsets were changeable dependent on inflammation and gut environment. We found consistent high expression of Ly6C, Cd62L, previously undescribed Trem1 and Ccr7 in Ly6Chigh macrophages and Cd206 and Cx3cr1 in Ly6Clow/neg cell population in different mice. However, signature genes showed that resident macrophages but not inflammatory macrophages were highly conserved in normal and inflamed mice. Gut microbiota play a role in accumulation and differentiation of gut macrophages. Both Ly6Chigh and Ly6Clow macrophages in intestine and colon tissues are similar. These uncover the transcriptional landscape and phenotypic heterogeneity of CD11b+ cells, especially macrophages in gut tissues.

Project description:Lung-resident conventional dendritic cells (cDCs) coordinate immune responses to respiratory viruses in the respiratory tract or after migration to mediastinal lymph nodes (mLN). Migratory DCs include cDC1s (CD103+XCR1+CD24hi) expressing IRF8 or cDC2s (CD11b+SIRPa+CD24+) expressing IRF4. IRF4+ cDC2s are divided into a CD24hi subset that requires IRF4 for differentiation and a CD24int subset that is present in the absence of IRF4. During influenza A virus (IAV) infection of mice, we characterized the kinetics of cDC2 subset accumulation in the lung and mLN and their differences in IRF4-dependent gene expression and function. We found that the two IRF4-expressing cDC2 subsets upregulated CD86 to high levels, produced IL-12p40 and the chemokines CCL17 and CCL2, and were capable of acquiring antigen in vivo and activating antigen-specific CD8+ T cells. Notably, the CD11b+CD24int cDC2 subset expressed canonical cDC markers and transcription factors and expanded to high numbers in the lung and mLN by day 6 post-infection. Transcriptome analyses on day 5 post-infection revealed that the CD11b+CD24int cDC2 subset expressed both IRF4 and IRF8 and harbored an elevated interferon response signature compared to the CD11b+CD24hi subset. Analyses of mice lacking Irf4 in CD11c+ cells showed that IRF4 promoted the function of CD11b+CD24int cDC2s, including the capacity to migrate to mLN and to produce CCL17 and CCL22, consistent with their altered gene expression profile in the absence of IRF4. In sum, our data show that the two lung-resident CD11b+ cDC2 subsets present in naïve mice elaborated distinct and common functional responses regulated by IRF4 during IAV infection.

Project description:In murine large intestinal lamina propria, CX3CR1high resident Mfs possess anti-inflammatory properties and thereby support intestinal homeostasis. Unlike other tissue-resident MΦs, transcription factors that regulate differentiation and function of CX3CR1high MΦs in the large intestine are poorly understood. Thus, to identify transcription factors specifically expressed in CX3CR1high MΦs among large intestinal lamina propria innate myeloid cells, we comprehensively analyzed the genes expression profiles in CX3CR1high MΦs, CX3CR1- CD11b+ CD11c+ cells, CD11b- CD11chigh DCs, and CD11b+CD11c- cells. CD11b- CD11chigh DCs, expressing CD103, in the colon highly expressed transcription factors Batf3, Irf8, and Zbtb46, which have been reported to be required for development of CD103+ DCs. Among four subsets, CX3CR1high macrophages showed the highest expression level of Spic. Transcription factor Spi-C has been reported to be crucial for development of splenic RPMΦs and a fraction of BMMΦs, and thereby contributes to iron recycling.

Project description:Synovial fluid (SF)-derived monocyte–macrophage lineage (MON–Mϕ) cells in knee osteoarthritis (KOA) remain poorly understood. This lineage consists of four subpopulations with considerable interindividual variability that correlates with the distribution and activation of other immune cells. The most abundant subpopulation was that of CD11b+CD14−CD16− myeloid dendritic cells (mDCs; type cDC2), which were inactive and exhibited low cytokine production, low T-lymphocyte stimulation, high migratory ability comparing to other MON–Mϕ cells. Other major subpopulations included CD11b+CD14+CD16− monocyte-like cells and CD11b+CD14+CD16+ macrophages. A subpopulation of CD11b−CD14−CD16− mDCs (type cDC1) was less common. To confirm the identity of MON–Mϕ subpopulations characterised through flow cytometry, we performed bulk RNA-seq analysis on sorted CD11b+CD14−CD16−, CD11b+CD14+CD16− and CD11b+CD14+CD16+ MON–Mϕ subpopulations from the SF of four patients with KOA with a predominance of MON–Mϕ lineage cells. The CD11b+CD14+CD16− and CD11b+CD14+CD16+ cells shared a similar transcriptomic profile. However, CD11b+CD14−CD16− cells were remarkably distinct from other CD11b+ populations. Project description:Objective: Brain tumors (gliomas) contain large populations of infiltrating macrophages and recruited microglia, which in experimental murine glioma models promote tumor formation and progression. Among the barriers to understanding the contributions of these stromal elements to high-grade glioma (glioblastoma; GBM) biology is the relative paucity of tools to characterize infiltrating macrophages and resident microglia. In this study, we leveraged multiple RNA analysis platforms to identify new monocyte markers relevant to GBM patient outcome. Methods: High-confidence lists of mouse resident microglia- and bone marrow-derived macrophage-specific transcripts were generated using converging RNA-seq and microarray technologies and validated using qRT-PCR and flow cytometry. Expression of select cell surface markers was analyzed in brain-infiltrating macrophages and resident microglia in an induced GBM mouse model, while allogeneic bone marrow transplantation was performed to trace the origins of infiltrating and resident macrophages. Glioma tissue microarrays were examined by immunohistochemistry, and the Gene Expression Omnibus (GEO) database was queried to determine the prognostic value of identified microglia biomarkers in human GBM. Results: We generated a unique catalog of differentially-expressed bone marrow-derived monocyte and resident microglia transcripts, and demonstrated that brain-infiltrating macrophages acquire F11R expression in GBM and following bone-marrow transplantation. Moreover, mononuclear cell F11R expression positively correlates with human high-grade glioma and additionally serves as a biomarker for GBM patient survival, regardless of GBM molecular subtype. Significance: These studies establish F11R as a novel monocyte prognostic marker for GBM critical for defining a subpopulation of stromal cells for future potential therapeutic intervention. Total RNA was isolated from three independently-generated sets of flow sorted bone marrow monocytes (CD11b+ CD45high CD115+ Ly6G- cells) and brainstem microglia (CD11b+ CD45low CD115low Ly6G- cells) for Illumina RNA-Seq, and two additional pools were subsequently generated and submitted for Affymetrix Mouse Exon 1.0ST microarray. Two of the RNA-Seq samples were additionally analyzed by the microarray, for a total of 6 samples (3 monocyte, 3 microglia) in each platform. Data outputs were analyzed by two analysis methods each (RNA-Seq data: ALEXA-Seq and Cufflinks; microarray data: Partek and Aroma). All four lists were merged into a new high-confidence gene list of transcripts that were significantly differentially expressed (DE) in three out of the four analyses. Project description:White adipose tissue (WAT) harbors functionally diverse subpopulations of adipose progenitor cells that differentially impact tissue plasticity in a sex- and depot-dependent manner. To date, the molecular basis of this cellular heterogeneity has not been fully defined. Here, we describe a multilayered omics approach to dissect adipose progenitor cell heterogeneity from in three dimensions: progenitor subpopulation, sex, and anatomical localization. We applied state-of-the-art mass spectrometry methods to quantify 4870 proteins in eight different stromal cell populations from perigonadal and inguinal WAT of male and female mice and acquired transcript expression levels of 15477 genes using RNA-seq. Notably, our data highlight the molecular signatures defining sex differences in PDGFR+ preadipocyte differentiation and identify regulatory pathways that functionally distinguish adipose tissue PDGFRb+ subpopulations. The data are freely accessible as a resource at "Pread Profiler. Together, the multilayered omics analysis provides unprecedented insights into adipose stromal cell heterogeneity.
