RNA sequencing of tomato seed tissues during seed development

Project description:During maturation seeds acquire several physiological traits to enable them to survive drying and disseminate the species. Few studies have addressed the regulatory networks controlling acquisition of these traits at the tissue level particularly in endospermic seeds such as tomato, which matures in a fully hydrated environment and does not undergo maturation drying. Using temporal RNA-seq analyses of the different seed tissues during maturation, gene network and trait-based correlations were used to explore the transcriptome signatures and identify hubs associated with desiccation tolerance, longevity, germination under water stress and dormancy.

Loss of colonic primary cilia promotes inflammation and carcinogenesis.

Project description:Primary cilia (PC) are important signaling hubs and their deregulation is associated with various diseases. The 2P-CF cultures plus starvation mimic the in vivo proportion of PC on colonic fibroblasts (CF) in an intact colon and thus allow to explore the biology of PC. We generated conditioned starvation medium from colons of DSS treated (termed inflammatory conditioned medium, i.e. inf-CM) and untreated control animals (termed co-CM) and cultured 2P-CF in those media for 24 hours. 30-40% of 2P-CF starved in control medium displayed PC, whereas PC number on 2P-CF starved in inf-CM was consistently lower. We performed RNAseq analysis of 2P-CF starved in inf-CM or in co-CM to gain insight in the molecular traits of those cell cultures.

Reconstructing gene regulatory networks of tumorigenesis [ChIP-Seq]

Project description:The mechanistic links between transcription factors and the epigenetic landscape, which coordinate the deregulation of gene networks during cell transformation are largely unknown. We used an isogenic model of stepwise tumorigenic transformation of human primary cells to monitor the progressive deregulation of gene networks upon immortalization and oncogene-induced transformation. By combining transcriptome and epigenome data for each step during transformation and by integrating transcription factor (TF) - target gene associations, we identified 142 TFs and 24 chromatin remodelers/modifiers (CRMs), which are preferentially associated with specific co-expression paths that originate from deregulated gene programming during tumorigenesis. These TFs are involved in the regulation of divers processes, including cell differentiation, immune response and establishment/modification of the epigenome. Unexpectedly, the analysis of chromatin state dynamics revealed patterns that distinguish groups of genes, which are not only co-regulated but also functionally related. Further decortication of TF targets enabled us to define potential key regulators of cell transformation, which are engaged in RNA metabolism and chromatin remodelling. Our study suggests a direct implication of CRMs in oncogene-induced tumorigenesis and identifies new CRMs involved in this process. This is the first comprehensive view of gene regulatory networks that are altered during the process of stepwise human cellular tumorigenesis in a virtually isogenic system. Genome-Wide Analysis of Splenic Marginal Zone Lymphoma

Project description:<p>Splenic Marginal Zone Lymphoma (SMZL) is a B-cell malignancy of unknown pathogenesis and thus orphan of targeted therapies. By integrating whole-exome sequencing and copy-number analysis of 8 paired tumor-normal DNAs from patients with SMZL, we show that the typical SMZL exome carries ~30 genetic alterations. Targeted resequencing of selected candidates in an extended panel of 40-117 samples revealed activating mutations of NOTCH2, a gene required for marginal-zone (MZ) development, as the most frequent and SMZL-specific lesion, accounting for approximately 20% of cases. Additional altered genes suggest that deregulation of signaling pathways normally involved in MZ development (NOTCH, NF-kappa B, and B-cell receptor) represents a critical event in SMZL pathogenesis. These findings have direct implications for the treatment of SMZL patients since drugs are available which can target NOTCH as well as other pathways deregulated in this disease.</p>
