Project description:Genetic and environmental factors are well-studied influences on phenotype; however, time is a variable that is rarely considered when studying changes in cellular phenotype. Time-resolved microarray data revealed genome-wide transcriptional oscillation in a yeast continuous culture system with ? 2 and ? 4 h periods. We mapped the global patterns of transcriptional oscillations into a 3D map to represent different cellular phenotypes of redox cycles. This map shows the dynamic nature of gene expression in that transcripts are ordered and coupled to each other through time and concentration space. Although cells differed in oscillation periods, transcripts involved in certain processes were conserved in a deterministic way. When oscillation period lengthened, the peak to trough ratio of transcripts increased and the fraction of cells in the unbudded (G0/G1) phase of the cell division cycle increased. Decreasing the glucose level in the culture medium was one way to increase the redox cycle, possibly from changes in metabolic flux. The period may be responding to lower glucose levels by increasing the fraction of cells in G1 and reducing S-phase gating so that cells can spend more time in catabolic processes. Our results support that gene transcripts are coordinated with metabolic functions and the cell division cycle.

Project description:The cell cycle is a highly conserved process involving the coordinated separation of a single cell into two daughter cells. To relate transcriptional regulation across the cell cycle with oscillatory changes in protein abundance and activity, we carried out a proteome- and phospho-proteome-wide mass spectrometry profiling. We compared protein dynamics with gene transcription, revealing many transcriptionally regulated G2 mRNAs that only produce a protein shift after mitosis. Integration of CRISPR/Cas9 survivability studies further highlighted proteins essential for cell viability. Analyzing the dynamics of phosphorylation events and protein solubility dynamics over the cell cycle, we characterize predicted phospho-peptide motif distributions and predict cell cycle-dependent translocating proteins, as exemplified by the S-adenosylmethionine synthase MAT2A. Our study implicates this enzyme in translocating to the nucleus after the G1/S-checkpoint, which enables epigenetic histone methylation maintenance during DNA replication. Taken together, this data set provides a unique integrated resource with novel insights on cell cycle dynamics.

Project description:Current theories of schizophrenia emphasize the role of altered information integration as the core dysfunction of this illness. While ample neuroimaging evidence for such accounts comes from investigations of spatial connectivity, understanding temporal disruptions is important to fully capture the essence of dysconnectivity in schizophrenia. Recent electrophysiology studies suggest that long-range temporal correlation (LRTC) in the amplitude dynamics of neural oscillations captures the integrity of transferred information in the healthy brain. Thus, in this study, 25 schizophrenia patients and 25 controls (8 females/group) were recorded during two five-minutes of resting-state magnetoencephalography (once with eyes-open and once with eyes-closed). We used source-level analyses to investigate temporal dysconnectivity in patients by characterizing LRTCs across cortical and sub-cortical brain regions. In addition to standard statistical assessments, we applied a machine learning framework using support vector machine to evaluate the discriminative power of LRTCs in identifying patients from healthy controls. We found that neural oscillations in schizophrenia patients were characterized by reduced signal memory and higher variability across time, as evidenced by cortical and subcortical attenuations of LRTCs in the alpha and beta frequency bands. Support vector machine significantly classified participants using LRTCs in key limbic and paralimbic brain areas, with decoding accuracy reaching 82%. Importantly, these brain regions belong to networks that are highly relevant to the symptomology of schizophrenia. These findings thus posit temporal dysconnectivity as a hallmark of altered information processing in schizophrenia, and help advance our understanding of this pathology.
