Benzo[a]pyrene-induced changes in microRNA-mRNA networks

ABSTRACT: The microarray contains 9360 reporters, each present four times on the microarray. In our analysis 1326 human and viral reporters were used, of which 880 are unique human mature microRNAs. The other 8024 reporters represent microRNAs from other species. cDNA was generated using 1 μg of total RNA per sample. RNA was labeled only with Hy3 containing dye using the microRNACURY LNA™ microRNA Hy3 Power labeling kit (Exiqon, Denmark) according to the manufacturer’s protocol in a total volume of 25 μl. To adjust the volume to 100 μl, a hybridization buffer provided in miRCURY LNA™ microRNA Array, 5th generation kit (Exiqon, Denmark) was used.

Project description:The microarray contains 9360 reporters, each present four times on the microarray. RNA was labeled only with Hy3 containing dye using the microRNACURY LNAM-bM-^DM-" microRNA Hy3 Power labeling kit (Exiqon, Denmark) according to the manufacturerM-bM-^@M-^Ys protocol in a total volume of 25 M-NM-<l. To adjust the volume to 100 M-NM-<l, a hybridization buffer provided in miRCURY LNAM-bM-^DM-" microRNA Array, 5th generation kit (Exiqon, Denmark) was used. For each biological experiment, one hybridization per time point was conducted and one sample per array. In total, 24 arrays were used for 8 different conditions (BaP or control, at 6, 12, 24 and 48 hours).

MicroRNA differential expression in malignant pleural mesothelioma versus normal mesothelial specimens.

Project description:MiRNA screening was performed to identify differentially expressed miRNAs in a series of 14 formalin fixed paraffin-embedded (FFPE) malignant pleural mesothelioma (MPM) samples representative of the epithelioid, biphasic and sarcomatoid histotypes in comparison with normal mesothelium. MiRNA expression in FFPE MPM and normal mesothelial specimens was analyzed through the miRCURY™ LNA™ Array microRNA Profiling Service (Exiqon). RNA samples were subjected to quality control and, subsequently, 450 ng were labelled with the Hy3™ fluorescent label with the miRCURY™ LNA™ Array power labelling kit. A common reference, against which each individual sample could be tested to assay biological variations among the specimens, was constituted by pooling equal amounts of RNA from each tumor and control and labelled with Hy5™. The Hy3™-labelled samples and the Hy5™-labelled reference RNA sample were mixed pair-wise and hybridized to the miRCURY™ LNA™ array version 11.0 (208200-A Exiqon) according to the manufacturer instructions.

Real-time quantitative PCR analysis of serum miRNA in response to ionizing radiation in mice

Project description:Kunming mice were total body irradiated by 0.5Gy and 2Gy carbon ions radaition. After 24 hours, blood was collected and serum was isolated. Total RNA of serum sample was extracted by miRNeasy Serum/Plasma Kit (Qiagen, Germany). Then, miRCURY LNA™ Universal RT microRNA PCR, Ready-to-Use Mouse&Rat Panel I V3 (Exiqon, Denmark) containing 384 assays was performed to profile miRNAs differential expression in these serum sample.

MicroRNA expression differences in adipose tissue between high and low fat diet mice

Project description:Total RNA was extracted from adipose tissue of high (full) fat diet and standard fat diet mice. Adipose tissue was taken from 16 mice in total. Eight mice were fed a standard diet (SD; control) (10 kcal% fat) and the other eight were fed a high-fat diet (HFD; test) (60 kcal% fat; Research Diets, New Brunswick, NJ) for 5 months. Total RNA was isolated from pooled White Adipose Tissue from SD- or HFD-fed mice using guanidinium thiocyanate. The quality of the total RNA was verified by an Agilent 2100 Bioanalyzer profile. One µg total RNA from sample and reference were labeled with Hy3™ and Hy5™ fluorescent label, respectively, using the miRCURY™ LNA Array power labeling kit (Exiqon, Denmark) following the procedure described by the manufacturer. The Hy3™-labeled samples and the Hy5™-labeled sample were mixed pair-wise and hybridized to the miRCURY™ LNA array version 10.0 (Exiqon, Denmark), which contains capture probes targeting all miRNAs for all species registered in the miRBASE version 11.0 at the Sanger Institute. The hybridization was performed according to the miRCURY™ LNA array manual using a Tecan HS4800 hybridization station (Tecan, Austria). After hybridization the microarray slides were scanned and stored in an ozone free environment (ozone level below 2.0 ppb) in order to prevent potential bleaching of the fluorescent dyes. The miRCURY™ LNA array microarray slides were scanned using the Agilent G2565BA Microarray Scanner System (Agilent Technologies, Inc., USA) and the image analysis was carried out using the ImaGene 8.0 software (BioDiscovery, Inc., USA). The quantified signals were normalized using the global Lowess (LOcally WEighted Scatterplot Smoothing) regression algorithm.

Project description:The study aimed to identify miRNAs expression profiles associated with growth and regression of dominant-size follicles in bovine. Follicles and corpora lutea (CL, from days 1 to 4 of the estrous cycle) were collected from abattoir ovaries and their status (healthy/atretic) was assessed by measuring steroid levels and aromatase expression. Total RNA was isolated from whole follicles at different developmental stages and from CL. An heterologous microarray (Exiqon, Denmark) approach followed by RT-qPCR validation (Qiagen, UK) was used to identify and compare miRNA profiles between large healthy follicles (diameter, 13–16 mm, n=6) and each of small (4–8 mm, n=6 pools of follicles), large atretic folllicles (13-16 mm, n=6) and CL (n=6) . RNA from the above groups was hybridized to the miRCURY LNA™ microRNA Hi-Power Labeling Kit,Hy3™/Hy5™ (Exiqon) and hybridized on the miRCURY LNA™ microRNA Array (6th gen). A total of 17 and 57 microRNAs were differentially expressed (> 2 fold, adj. P-value < 0.05) between Large Healthy and each of Small and Large Atretic follicles, respectively, a fraction of which corresponded to registered bovine miRNA sequences. A subset of 5 bovine miRNAs (miR-144, miR-202,vmiR-451, miR-652, miR-873) were confirmed by qPCR to be upregulated in Large Healthy follicles, were enriched in mural granulosa cells and their predicted targets mapped to genes involved in follicular cell proliferation and differentiation, suggesting an involvemet of this subset of microRNAs in ovarian follicle development. Moreover, a total of 11 and 22 unique miRNAs were up- and down-regulated, respectively (≥ 2.5 fold; adjusted P-value < 0.01), in corpora lutea relative Large Healthy follicles, including an upregulated cluster, miR-183-96-182, which was shown to be involved in luteal cell proliferation and steroidogenesis

Differentially expressed miRNA in recurrent implantation failure (RIF)

Project description:we utilized Exiqon miRCURY™ LNA Array (v18.0, Exiqon, Vedbaek, Denmark) to establish miRNA expression profiles in the endometrial tissues at the time of embryo implantation(day 7 after ovulation) from 8 RIF patients and 10 matched controls. Role of miRNA in inflammatory bowel disease

Project description:This is a miRNA expression analysis by microarray. Comparison was made beween Ulcerative Colitis (UC) vs control, Active UC vs Remission, Ascending Colon vs Rectosigmoid area of Colon. The samples were labeled using the miRCURY LNA™ microRNA Hi-Power Labeling Kit, Hy3™/Hy5™ and hybridized on the miRCURY LNA™ microRNA Array (7th gen) following the scheme you outlined in the sample submission form. The technical data quality assessment showed that the labeling was successful as all capture probes for the control spike-in oligo nucleotides produced signals in the expected range. Following normalization of the quantified signals (background corrected) using the global Lowess regression algorithm, we have performed an unsupervised as well as supervised data analysis.
