A Compendium of Microarrays for Normal Human Cell Cultures

ABSTRACT: We have used DNA microarrays from multiple commercial from GE Healthcare (formerly Amersham Biosciences) to measure the large-scale gene expression profiles for 61 normal human cell cultures of epithelial, endothelial, and muscle cells provided by Biowhittaker/Cambrex. This compendium of baseline gene expression patterns for pure cell cultures provides an essential database for understanding the cellular mechanisms for the maintenance of stable cell types and for studying the transformation pathways from undifferentiated stem cells to terminally differentiated cell types. Saccharomyces cerevisiae chemostat steady state microarray compendium

Project description:Background Microorganisms adapt their transcriptome by integrating multiple chemical and physical signals from their environment. Shake-flask cultivation does not allow precise manipulation of individual culture parameters and therefore precludes a quantitative analysis of the (combinatorial) influence of these parameters on transcriptional regulation. Steady-state chemostat cultures, which do enable accurate control, measurement and manipulation of individual cultivation parameters (e.g. specific growth rate, temperature, identity of the growth-limiting nutrient) appear to provide a promising experimental platform for such a combinatorial analysis. Results A microarray compendium of 170 steady-state chemostat cultures of the yeast Saccharomyces cerevisiae is presented and analyzed. The 170 microarrays encompass 55 unique conditions, which can be characterized by the combined settings of 10 different cultivation parameters. By applying a regression model to assess the impact of (combinations of) cultivation parameters on the transcriptome, most S. cerevisiae genes were shown to be influenced by multiple cultivation parameters, and in many cases by combinatorial effects of cultivation parameters. The inclusion of these combinatorial effects in the regression model led to higher explained variance of the gene expression patterns and resulted in higher function enrichment in subsequent analysis. We further demonstrate the usefulness of the compendium and regression analysis for interpretation of shake-flask-based transcriptome studies and for guiding functional analysis of (uncharacterized) genes and pathways. Conclusions Modeling the combinatorial effects of environmental parameters on the transcriptome is crucial for understanding transcriptional regulation. Chemostat cultivation offers a powerful tool for such an approach. Keywords: chemostat steady state samples

Endophyte-infected diet alters gene expression in heifer luteal tissue

Project description:Gene expression analysis in heifer luteal tissue by interspecies microarray analysis. Post-pubertal heifers were fed diets containing endophyte free fescue seed (EF), endophyte infected fescue seed (EI) or EI seed supplemented with 1.44 mg domperidone/kg body weight (EID). One heifer from each treatment group was slaughtered at a local abattoir 11-14 days after ovulation (EF = 11d, EI = 14d and EID = 14d ) and used for this study. Ovaries were collected and shipped at room temperature to the laboratory. Approximately 3 mm3 samples of luteal tissue were placed in cryovials and frozen at -80°C until processed. One 3 mm3 sample each for the EI and EID treatments and two samples for the EF treatment were ground to a fine powder in liquid N and total RNA was extracted using the RNeasy® Mini Kit (Qiagen, Valencia, CA). Quality and quantity of RNA was determined by gel electrophoresis and spectrophotometry. Five µg of total RNA was converted to cDNA and then biotin-labeled cRNA by linear amplification (CodeLink® Expression Bioarrays, Amersham Biosciences Corp, Piscataway, NJ, USA). Ten micrograms of labeled cRNA were hybridized to CodeLink UniSet Rat I Bioarray (Amersham Biosciences Corp, Piscataway, NJ, USA) by the Amersham Biosciences Facility. Keywords: other

A compendium of antibiotic-induced transcription profiles reveals broad regulation of P. multocida virulence genes

Project description:Treatment of bacteria with antibiotics at or close to the inhibitory concentration leads to specific transcriptional responses often affecting target genes and targets pathways. A dataset of transcriptional profiles (compendium) induced by antibiotics with known mode-of-action (MoA) can be used to gain information on the putative MoA of novel substances with unknown MoAs. We used a Pasteurella multocida microarray to generate a compendium of transcriptional profiles and to obtain information on the putative MoA of a novel antibiotic compound. We also show a strong impact of the bacteriostatic antibiotics on P. multocida virulence gene transcription. Keywords: antibiotica treatment, time course Midlog-grown cultures of P. multocida were treated for 10 or 30 min with 8 different antibiotics and one novel compound (thiazin) at minimal inhibitory concentrations (MICs) and were harvested. Control bacteria were not-treated and harvested at approximately the same optical density an OD578 of ~ 0.5. Total RNA was extracted from these samples and labelled with biotin. P. multocida whole genome transcriptional profiling was performed by hybridization on the custom-made Affymetrix microarray according to the manufacturerâs instructions. The experiments were done in triplicates.
