Identification of intermediate-sized non-coding RNAs involved in the UV-induced DNA damage response in C. elegans

ABSTRACT: We utilized high-throughput RNA-seq to uncover the intermediate-sized noncoding RNAs invovled in UV-DNA Damage Responses in C. elegans. 450 novel transfrags were discovered, some of which show dramatic expression change between the UV irradiation and control. This study should lead to a better understanding of the role of is-ncRNAs invovled in UV-DDR.

These TUFs exhibited distinct chromosome location, expression and conservation patterns. Six developmental and two conditional stages of C. elegans 70~500nt transcriptome. L1~L4, mature adult (MA), male (ML), dauer (DU), heat shocked (HS). GSM591423_CB2007199-L4-1.CEL is Ce25b_MF, GPL5634 is Ce25b_MR, CEL file is okay using GPL5634's cdf.

ChIP-seq for UV-irradiated C. elegans

Project description:ChIP-seq was applied for identifying the deposition of H3K4me2 on genome of UV-treated C. elegans. C.elegans larvae are sensitive to UV treatment, and it may due to the deposition of various histone modification during DNA damage response (DDR). In our study, we identified one of the histone marks, H3K4me2, as a positive regulator of DDR related transcription. This ChIP-seq experiment was used to identify the genes that have H3K4me2 deposition.

Genomic features and regulatory roles of intermediate-size non-coding RNAs in Arabidopsis

Project description:Recent advances in genome-wide techniques allowed the identification of thousands of non-coding RNAs with various sizes in eukaryotes, some of which have further been shown to serve important functions in many biological processes. However, in model plant Arabidopsis, novel intermediate-sized ncRNAs (im-ncRNAs) (50~300nt) have very limited information. By using a modified isolation strategy combined with deep-sequencing technology, we identified 838 im-ncRNAs in Arabidopsis globally. More than half (58%) are new ncRNA species, mostly evolutionary divergent. Interestingly, annotated protein-coding genes with 5’-UTR derived novel im-ncRNAs tend to be highly expressed. For intergenic im-ncRNAs, their average abundances were comparable to mRNAs in seedlings, but subsets exhibited significantly lower expression in senescing leaves. Further, intergenic im-ncRNAs were regulated by similar genetic and epigenetic mechanisms as those of protein-coding genes, and some showed developmentally-regulated expression patterns. Large-scale reverse genetic screening showed that the down-regulation of a number of im-ncRNAs resulted in either obvious molecular changes or abnormal developmental phenotypes in vivo, indicating the functional importance of im-ncRNAs in plant growth and development. Together, our results demonstrate that novel Arabidopsis im-ncRNAs are developmentally-regulated and functional components discovered in the transcriptome. Expression data of noncoding RNAs in response to genotoxic agents (UV and MMS) in HeLa cells

Project description:DNA damage response and repair are key biological pathways to prevent genome instability caused by inefficient repair induced permanent mutations. Such changes may cause alterations to the normal cell cycle, the induction of apoptosis and the initiation and promotion of cancer development. Recently, the roles of ncRNAs functioning in the DNA damage response and DNA repair have gain more attention. To find out key ncRNAs involved in DNA damage response or repair pathways, we detected the transcription levels of ncRNAs in HeLa cells following ultraviolet (UV) light or methyl methanesulfonate (MMS) treatments by microarrays. This identified a variety of ncRNAs respond to UV or MMS-induced DNA damage. Therefore, further investigation on the ncRNAs in response to these genotoxic agents would help to provide a deeper understanding of the mechanism of ncRNAs functioning in the DNA damage response and repair pathways and new strategies of treatment of cancer by co-ordinately targeting ncRNA repair factors.

Maternal inhalation of surface-coated nano-sized titanium dioxide (UV-Titan): Effects in prenatally exposed offspring on hepatic DNA damage and gene expression

Project description:In the present study we investigate the effect of maternal pulmonary exposure to titanium dioxide (UV-Titan designed for use in the paint and lacquer industry) on prenatally exposed offspring. Time-mated mice (C57BL/6BomTac) were exposed by inhalation for 1 h/day to 42 mg UV-titan/m3 aerosolized powder or filtered air during gestation days (GD) 8-18. We evaluated levels of DNA strand breaks using the comet assay in bronchioalveolar lavage (BAL) cells and liver cells of the time-mated mice, and in liver cells of the offspring. In parallel, we analyzed changes in gene expression in the liver tissue of offspring using DNA microarrays. We demonstrate that UV-Titan did not induce DNA strand breaks in the time-mated mice or their offspring. Transcriptional profiling of newborn liver tissue revealed changes in the expression of genes related to the retinoic acid (RA) signalling pathway in the females, while gene expression in male offspring was relatively unaffected by exposure.
