Project description:Early bovine cleavage (day 0 to 3) was treated with high glucose (5mM) or control glucose (0.2mM) then total day 3 embryos were cultured in control condition until day 5 when gene expression was assessed in developping morula by microarray 4 replicates of 10 morulae/rep was produced for high glucose and control treatment. According to a dye swap design, 4 arrays were used, one array for each comparison between HG and control, i.e replicate 1 from HG were compared to replicate 1 from CTL, rep 2 from HG were compared to rep 2 from CTL, rep 3 HG vs rep 3 CTL, rep 4 HG vs rep 4 CTL.

Project description:we induced an energetic stress on in vitro embryos to observe the epigenetic response associated with metabolic stress. Embryos were created with slaughterhouse cows oocytes and then exposed to an elevated glucose concentration (5mM vs 0.2mM for the control embryos) for the first 3 days post fecundation and then cultivated in normal media until blastocyst stage. Blastocysts were collected from 4 different weeks of culture. Genome-wide DNA methylation analysis was performed by micro array using EDMA platform.

RNA-seq of human patient-derived xenograft pancreatic cancer PancA6L cells cultured for 14 days with Galactose versus PancA6L cells cultured for 14 days with Glucose

Project description:The goal of the study was to identify genes and pathways that were altered when human pancreatic ductal adenocarcinoma (PDAC) cancer cells are cultured with different carbon source (Glucose versus Galactose). Primary adherent cultures established from patient-derived xenograft passaged in mice were established (PancA6L). Low passage (< 15) PDX-derived primary PDAC PancA6L cultures were trypsinized and seeded at a concentration of 800,000 cells in p100 plates with RPMI medium supplemented with 10% fetal bovine serum (FBS) and 50 units/mL of penicillin and streptomycin. After 24 h, cells were cultured with either 1) glucose-free DMEM medium (Dulbecco´s Modified Eagle Medium, Thermo Fisher Scientific) supplemented with 5mM glucose (0.9 g/L), 10% FBS, 50 units/mL of penicillin and streptomycin and 1mM of pyruvate [Glucose: OXPHOS-independent conditions] or 2) glucose-free DMEM medium (Thermo Fisher Scientific) supplemented with 5mM galactose (0.9 g/L), 10% FBS, 50 units/mL of penicillin and streptomycin and 1mM of pyruvate [Galactose: OXPHOS-competent enriched conditions]. Sugar concentrations of 5mM were chosen to mimic physiological sugar levels (glucose, 5mM) and to avoid potential biological artifacts mediated by supraphysiological sugar levels. Media for both conditions were changed every day Following 14 days in culture as spheres, Total RNA was isolated by the guanidine thiocyanate (GTC) method using standard protocols. PolyA+ RNA fraction was processed as in Illumina’s ‘‘TruSeq RNA Sample Preparation v2 Protocol’’. The resulting purified cDNA library was applied to an Illumina flow cell for cluster generation (TruSeq cluster generation kit v5) and sequenced on the Genome Analyzer IIx with SBS TruSeq v5 reagents by following manufacturer’s protocols. RNA-seq data sets were analyzed using the tool Nextpresso.

Transcriptional response to histone deacetylase inhibitors

Project description:Histone deacetylase inhibitors are a class of drug which rapidly induce hyperacetylation of histone proteins. Here, we aimed to study the association between HDACi-induced histone acetylation and changes in gene expression. To study the early responses to HDACi treatment we treated cells with three different concentrations of two HDACi, sodium valproate (VPA) and suberoylanilide hydroxamic acid over a short timecourse. AH LCL cells were treated with 0.2mM, 1mM or 5mM valproic acid (VPA) or 0.5, 2.5 or 12.5µM suberoylanilide hydroxamic acid (SAHA). GM12878 cells were treated with 1mM VPA. Samples were collected at 0, 30, 60 and 120 minutes. All experiments were carried out in triplicate. One replicate of AH LCL, 0.2mM VPA, 30min and one replicate of AH LCL, 5mM VPA, 30min were eliminated as outliers

A pro-oxidant agents that act intra-cellularly by inhibiting GSH synthesis (0.4 mM buthionine sulfoximine [BSO]) was added from days 3 to 7, and transcriptomic analysis was then performed in resulting blastocysts. Precisely, after in vitro maturation and fertilization, bovine zygotes were culture in vitro in normal condition, then at day 3, embryos were allocated into culture in control or supplemented with BSO (0.4 mM) until day 7. At this time, blastocysts were harvested and analyzed. Our hypothesis was that BSO treatment will affect blastocyst survival and gene expression associated with low embryo quality

Estrogen receptor-α expressing neurons in the ventrolateral VMH regulate glucose balance

Project description:Background: Brain glucose-sensing neurons detect glucose fluctuations and prevent severe hypoglycemia, but mechanisms mediating functions of these glucose-sensing neurons are unclear. Methods: We combined mouse genetics, electrophysiology, neural tracing, optogenetics and Patch-RNA-seq to demonstrate how glucose-sensing neurons in the ventrolateral VMH regulate glucose balance. Results: Here we report that estrogen receptor-α (ERα)-expressing neurons in the ventrolateral subdivision of the ventromedial hypothalamic nucleus (vlVMH) are glucose-sensing neurons to a 5-1-5mM glucose fluctuation, being glucose-inhibited neurons (GI-ERαvlVMH) or glucose-excited neurons (GE-ERαvlVMH). Hypoglycemia activates GI-ERαvlVMH neurons via the anoctamin 4 channel, and inhibits GE-ERαvlVMH neurons through opening the ATP-sensitive potassium channel. Further, we show that GI-ERαvlVMH neurons preferentially project to the medioposterior arcuate nucleus of the hypothalamus (mpARH) and GE-ERαvlVMH neurons preferentially project to the dorsal Raphe nuclei (DRN). Activation of ERαvlVMH-mpARH circuit and inhibition of ERαvlVMH-DRN circuit both increase blood glucose. Conclusions: Our results indicate that ERαvlVMH neurons detect glucose fluctuations and prevent severe hypoglycemia in mice.
