Project description:3 replicates of WT and srbA knockout strains grown on GMM plates, harvested spores and inoculated 5x10^5 spores/ml in 300 ml of LGMM. Cultures incubated for 10h at 28C and then shifted for 2h to 37C (both at 200rpm) so they are just germinating at the start of the treatment. Cultures were shifted to hypoxia (37C, 200rpm) and incubated for 1hr. Samples were collected by pouring them over a filter paper in a Buechner funnel and snap froze the cells immediately in liquid nitrogen, and stored the cells at -80C and lyophilized all tissue at the same time after all samples were collected. RNA extraction was then done simultaneously with all time points.

Project description:We reported the temperature responses in roots affect the gene expression. To identify the transcriptome profiles response to temperature, we performed an mRNA-seq experiments in Col-0, hy5-215 and chl1.5 with 2 different temperature conditions (21 and 28C). The differential expressed genes in response to temperature were analyzed. It has 36 samples in total, with 3 biogical replicates for each condition.

Project description:To understand the extent to which GBS modify gene expression in response to temperatures encountered in the various hosts, we conducted a whole genome transcriptome analysis of organisms grown at 30°C and 40°C. We identified extensive transcriptome remodeling at various stages of growth, especially in the stationary phase (significant transcript changes occurred for 25% of the genes). A large proportion of genes involved in metabolism was up-regulated at 30°C in stationary phase, which reflects a slowing of bacterial metabolism in the early stages of its shift to growth at lower temperature followed by an acceleration in the later stages. Conversely, genes up-regulated at 40°C relative to 30°C include those encoding virulence factors such as hemolysins and extracellular secreted proteins with LPXTG motifs. Over-expression of hemolysins was linked to larger zones of hemolysis and enhanced hemolytic activity at 40°C. A key theme identified by our study was that genes involved in purine metabolism and iron acquisition were significantly up-regulated at 40°C.

Project description:Virulence of Cryptococcus neoformans for mammals was proposed to emerge from evolutionary pressures on its natural environment by protozoan predators, which selected for strategies that allow survival within macrophages. In fact, Acanthamoeba castellanii ingests yeast cells, which then replicate intracellularly. In addition, most fungal factors needed to establish infection in the mammalian host are also important for survival within the amoeba. To better understand the origin of C. neoformans virulence, we compared the transcriptional profile of yeast cells internalized by amoebae and murine macrophages after 6 h of infection. Our results showed 656 and 293 genes whose expression changed at least two-fold in response to the intracellular environments of amoebae and macrophages, respectively. Among the genes common to both groups, we focused on the ORF CNAG_05662, which was potentially related to sugar transport. We constructed a mutant strain and evaluated its ability to grow on various carbon sources. The results showed that this gene, named PTP1 (Polyol Transporter Protein 1), is involved in the transport of 5- and 6-carbon polyols but its absence had no effect on virulence. Overall, our results are consistent with the hypothesis that mammalian virulence originated from fungal-protozoal interactions and provide a better understanding of how C. neoformans adapts to the mammalian host. Four conditions, pairwise-compared: cells in vegetative growth at 28C versus cells within amoebae at 28C; and cells in vegetative growth at 37C/5% CO2 versus cells within macrophages at 37C/5% CO2. Three biological replicates for each condition. One replicate per array.

Three cultures of GBS grown in rich Todd-Hewitt Yeast extract medium at 30°C and three cultures grown at 40°C served as a source of RNA samples collected at mid-logarithmic phase, late-logarithmic phase, and stationary growth phase. RNA was isolated using a modified Trizol method, and targets for hybridization with custom Affymetrix chip were generated as we have described previously. Genes with 30°C/40°C ratio greater than 2 and less than 0.5 (P value less than 0.05), were considered differentially expressed.

Project description:We performed RNA sequencing of Pseudomonas syringae pv. tomato (Pst) DC3000-infected A. thaliana Col-0 and 35S::CBP60g plants at normal (23C) and elevated (28C) temperatures. 4-week-old plants were pre-incubated at 23C and 28C for 48h and then leaves were syringe-infiltrated with DC3000 bacterial inoculum. Plants were incubated at their respective temperatures (23C or 28C) for another 24h post-inoculation before tissue collection for RNA extraction. RNA samples for submitted for RNA sequencing and we found different clusters of DC3000-regulated genes that were similarly or differentially regulated between Col-0 and 35S::CBP60g at elevated temperature. Temperature-downregulated DC3000-induced genes in Col-0 plants that were restored in 35S::CBP60g plants were enriched for immunity/defense-related genes, including those essential for host salicylic acid (defense hormone) biosynthesis and accumulation.
