Samples from two time points were analyzed: 2.5-6h embryos and 6.5-12h embryos. In each time point there is one Insv ChIP sample and one IgG control sample.

Project description:In order to analyze the global changes in gene expression resulting from loss of Fra signaling, we performed a microarray experiment comparing Drosophila embryos containing a loss of function fra[3] mutation to age matched wildtype embryos. RNA extracted from fra[3] mutant vs. wildtype embryos were hybridized to the Affymetrix GeneChip Drosophila Genome 2.0 . We selected Drosophila embryos at stage 13, which marks the onset of Fra expression in the embryonic CNS and the early stages of commissural axon guidance in the ventral nerve cord. RNA was extracted from both fra[3] and wildtype embryos. Hybridization experiments were performed on Affymetrix Drosophila Genome 2.0 microarrays.

Expression data from Brakeless mutant Drosophila embryos

Project description:The Brakeless protein performs many important functions during Drosophila development, but how it controls gene expression is not understood. We previously showed that Brakeless can function as a transcriptional co-repressor. Here, we report transcriptional profiling of brakeless mutant embryos to identify additional target genes. We used microarrays to identify gene expression changes in brakeless mutant early Drosophila embryos. Drosophila germline clones of the strong brakeless 278 allele (lab stock B97) were generated and compared to control germline clones generated with the original unmutagenized chromosome (FRT G13). Two-four hour old embryos from these females were used for RNA extraction and hybridization on Affymetrix microarrays.

SILAC-based quantitative proteomic analysis of Drosophila gastrula stage embryos mutant for fibroblast growth factor signalin

Project description:Quantitative mass spectrometry-based proteomic analyses in combination with genetics provide powerful tools in developmental cell signaling research. Drosophila melanogaster is one of the most widely used genetic models for studying development and disease. Here we combined quantitative proteomics with genetic selection to determine global changes in the proteome upon depletion of the Heartless (Htl) Fibroblast-Growth Factor (FGF) receptor signaling in Drosophila embryos at the gastrula stage. We present a robust, single generation SILAC (stable isotope labeling with amino acids in cell culture) protocol for labeling proteins in early embryos and for the selection of homozygously mutant embryos at pre-gastrula stages using an independent genetic marker. Our analyses detected quantitative changes in the global proteome of htl mutant embryos during gastrulation. We identified distinct classes of down-regulated and up-regulated proteins and network analyses indicates functionally related groups of proteins in each class. In addition, we identified changes in the abundance of phosphopeptides. These data suggest that FGF signaling in the early embryo affects global changes in the abundance of metabolic, nucleoplasmic, cytoskeletal and transport proteins.

Transcription profiling of Drosophila melanogaster homozygous mutant embryos in a timecourse of embryogenesis

Project description:Expression profiling of Drosophila Lmd (lame-duck) homozygous mutant embryos in a timecourse of embryogenesis. Five one-hour timepoints were assayed (5-11 hrs after egg laying). Homozygous mutant embryos were collected using GFP-activated embryo sorting at the same time as stage-matched wildtype controls. Four independent collections were performed at each timepoint. Total RNA was extracted and amplified. Mutant and respective wildtype samples were hybridized together on cDNA arrays.
