Project description:To investigate the role of miRNAs in the progression of colon cancer, we performed comprehensive miRMA microarray analysis on RNA derived from colon cancer tissues and normal colon tissues. We identified a novel set of colon cancer-related miRNAs. Total RNA was isolated from colon cancer tissues and normal colon tissues. Six-condition experiment: H normal tiss vs. H tumor tissue, S normal tiss vs. S tumor tissue, W1 normal tiss vs. W1 tumor tissue, M normal tiss vs. M tumor tissue, W2 normal tiss vs. W2 tumor tissue, and Y normal tiss vs. Y tumor tissue. Biological replicates: 1H normal tiss, 1H tumor tissue, 1S normal tissM-oM-<M-^L1S tumor tissue, 1W1 normal tissM-oM-<M-^L1W1 tumor tissue, 1M normal tissM-oM-<M-^L1M tumor tissue, 1W2 normal tissM-oM-<M-^L1W2 tumor tissue, 1Y normal tiss and 1Y tumor tissue, independently grown and harvested. Identification of differentially expressed miRNAs in drug resistant and drug sensitive breast cancer tissues

Project description:To identify miRNAs involved in drug resistance of human breast cancer, a miRNA microarray was performed on 5 cases of drug resistant tissues and 5 cases of drug sensitive tissues.The expression levels of totally 2019 miRNAs in 5 pairs of matched, drug resistant and drug sensitive tissues were examined by microarray. There were 27 differentially expressed miRNAs between drug resistant and drug sensitive tissues were identified of which there were 11 significantly up-regulated while the other 16 were down-regulated in drug resistant tissues compared to drug sensitive tissues. It was found that miR-489 was one of the most downregulated miRNAs in drug resistant tissues.

MicroRNAs (miRNAs) are small noncoding RNAs that affect biological processes by binding to mRNAs and regulating their expression, and epigenetic alterations including miRNA dysregulation are significantly involved in CRC development. Here we report significantly up-regulated as well as down-regulated miRNAs in CRC tissues compared with their matched non-tumoral tissues.

DNA profiling of human normal colon tissues

Project description:To study the field cancerization effect, we screened systemic metastasis-related CNVs from morphologically normal colon tissues adjacent to colon cancer that had systemic metastasis. 89 systemic metastasis-related CNVs, mainly consisting of migration and invasion-, morphology-, cell death and survival-related pathways, were selected. Noticeably, LIM and senescent cell antigen-like domains 2 (LIMS 2, PINCH2) showed copy number amplification and up-regulation of mRNA expression in the non-relapsed group compared to the systemic relapse group. Colon cancer cells had lower expression of PINCH2 protein and mRNA compared with normal epithelial colon cells.

Project description:Acute superior mesenteric vein thrombosis (ASMVT) decreases the expression of junction-associated proteins and the number of intestinal epithelial cells, which leads to intestinal epithelial barrier disruption. Thermoprotein deposition has also recently been identified as an important cause of mucosal barrier defects. However, the role and mechanism of thermoprotein deposition in asmvt is not fully understood. Differentially expressed microRNAs (miRNAs) in the intestinal tissues of ASMVT mice were detected by transcriptome sequencing (RNA-Seq). To identify miRNAs involved in intestinal barrier disruption, we performed RNA-Seq analysis of intestinal tissues from ASMVT mice . Sixty miRNAs were abnormally expressed in normal intestinal tissues compared with ASMVT-induced intestinal tissues.

Multiplex-NGS for identification of differentially expressed miRNAs between colon cancer patients with and without metachronous metastases

Project description:Purpose: The goal of this experiment was to identify differentially expressed miRNAs between colon cancer patients with and without metachronous metastases. Background: Colon cancer prognosis and treatment are currently based on a classification system still showing large heterogeneity in clinical outcome, especially in TNM-stages II-III. Prognostic biomarkers for metastasis risk are warranted, as development of distant recurrent disease mainly accounts for the high lethality rates of colon cancer. MicroRNAs have been proposed as potential biomarkers for cancer. Furthermore, a verified standard for normalization of the amount of input material in PCR-based relative quantification of miRNA expression is lacking. Methods: A selection of frozen tumor specimens from two independent patient cohorts with TNM-stage II-III microsatellite stable primary adenocarcinomas were used for laser capture microdissection. Next-generation sequencing was performed on small RNAs isolated from colorectal tumors from the Dutch cohort (N=50). Differential expression analysis, comparing in metastasized- and non-metastasized tumors, identified prognostic microRNAs. Validation was performed on colon tumors from the German cohort (N=43) using qPCR. Results: MiR-25-3p and miR-339-5p were identified and validated as independent prognostic markers and used to construct a multivariate nomogram for metastasis risk prediction. The nomogram showed good probability prediction in validation. Additionally, we recommend combination of miR-16-5p and miR-26a-5p as standard for normalization in qPCR of colon cancer tissue-derived microRNA expression. Conclusions: In this international study, we identified and validated an miRNA classifier in primary cancers, and propose a nomogram capable of predicting metastasis risk in microsatellite stable TNM-stage II-III colon cancer.

Differential expressed miRNAs between tumor tissues and adjecent normal tissues from a patient with glioblastoma

Project description:Glioblastoma is the most aggressive and lethal malignant brain tumor. miRNA expression profiling could be useful in improving the classification of tumors and predicting their behavior. In this study, the miRNA expression patterns in glioblastoma tumor tissues and adjacent normal tissues were identified through expression profiling of a patient with glioblastoma. The results will hopefully enhance our understandings of the epigentic changes in glioblastoma progression and provide candidates for miRNAs-based targeting tharapy. A paired miRNAs tumor tissues and adjacent tissues of a glioblastoma patient was used in this study. miRNAs were isolated using miRNeasy FFPE Kit (Qiagen). Profiling was established by applying the Agilent human miRNA Microarray (8 M-CM-^W 60K, v16.0) (Agilent Technologies).
