Prospective gene expression analysis of human RNA samples from Hepatocellular Carcinoma in relation with growth rate and survival

ABSTRACT: The aim of this study is to identify by whole genome microarray expression profiling a molecular signature of HCC samples that correlates with growth rate of the tumor and survival. This signature could eventually be used as prognostic marker. The samples were prospectively derived from hepatocellular carcinoma tissue as well as non-tumor tissue from the livers of the same patients. Expression of five genes (ANGPT2, NETO2,NR4A1,DLL4,ESM1) from this signature was re-evaluated in a validation cohort by real-time PCR, confirming its correlation with growth rate and survival.

Project description:The aim of this study is to identify by whole genome microarray expression profiling a molecular signature of HCC samples that correlates with growth rate of the tumor and survival. This signature could eventually be used as prognostic marker. The samples were prospectively derived from hepatocellular carcinoma tissue as well as non-tumor tissue from the livers of the same patients. The bioinformatical analysis of 161 microarray datasets were obtained from single color hybridization of human RNAs on Agilent Whole Human Genome Oligo Microarrays after T7 RNA amplification. For the purpose of this study, two discriminatory gene sets analysis were performed: up-regulated and down regulated in fast-growing tumors. For the discrimination between fast- and slow-growing tumors, the fastest quartile of the growth rate spectrum was compared with the three other quartiles. For a gene to be included, a significant discrimination (uncorrected p-value <0.01) and a 2-fold expression difference was required.

Nuclear ESM1 promotes prostate cancer stemness through β-catenin signaling

Project description:Abberant expression and protein localization of ESM1 were found in prostate cancer. The high expression of ESM1 is associated with prostate cancer stemness and progression. Thus, ESM1 is clinically relevant to poor overall survival and metastasis. However, the molecular mechanisms by which ESM1 contribute to prostate cancer is not yet understood. To discover the role of ESM1 mislocalization in prostate cancer, RNA-seq analysis was performed on 22Rv1 cells overexpressing with different ESM1. Our study demonstrate that nuclear ESM1 may support prostate cancer stemness by interacting with the ARM domain of β-catenin to stabilize β-catenin-Tcf4 complex and facilitate the transactivation of Wnt/β-catenin signaling targets. Our results establish the significance of ESM1 in driving metastasis in prostate cancer by coordinating the Wnt/β-catenin pathway, with implication for its potential use as a diagnostic or prognostic biomarker and as a candidate therapeutic target in prostate cancer.

Gene Expression of Kidney from FHH and Nr4a1 Deficient Rats

Project description:Nr4a1 deficient rats (Nr4a1-/-) were developed using the fawn hooded hypertensive rat (FHH), which provided a genetic background susceptible to kidney injury. Both groups of animals were evaluated for blood pressure, proteinuria, renal function, and whole transcriptome gene pathway changes. Gene expression profiling was performed at week 8, 16, and 24 using kidney from FHH and Nr4a1-/- rats. To identify differentially expressed gene between FHH and Nr4a1-/- two statistical methods were utilized: (1) FWER (family-wise error rate) procedure, p<0.05 and fold-change M-BM-11.2 or greater; and/or (2) Benjamani and Hochberg FDR (false discovery rate) using p<0.05, and fold-change M-BM-11.2 or greater. Two-way ANOVA using a p<0.01 or lower was performed to identify strain X time interaction effects between groups. Gene networks and functional analysis were evaluated through the use of Ingenuity Pathways Analysis . FHH and Nr4a1-/- rats were grown to 8, 16, and 24 weeks of age and kidney tissue was harvested for transcriptome analysis (n=3 replicates/ per group/ time)

Endothelial-secreted Endocan protein activates PDGFRa signaling and regulates vascularity, radioresistance, and regional phenotype in glioblastoma

Project description:Extensive neovascularization is a hallmark of glioblastoma (GBM). In addition to supplying oxygen and nutrients, vascular endothelial cells provide trophic support to GBM cells via paracrine signaling. Here we report that Endocan (ESM1), an endothelial-secreted proteoglycan, confers enhanced proliferative, migratory, and angiogenic properties to GBM cells and regulates their spatial identity. Mechanistically, Endocan exerts at least part of its functions via direct binding and activation of the PDGFRA receptor. Subsequent downstream signaling enhances chromatin accessibility of the Myc promoter and upregulates Myc expression inducing stable phenotypic changes in GBM cells. Furthermore, Endocan confers a radioprotection phenotype in GBM cells, both in vitro and in vivo. Inhibition of Endocan-PDGFRA signaling with ponatinib increases survival in the Esm1 wild-type but not in the Esm1 knock-out mouse GBM model. Our findings identify Endocan and its downstream signaling axis as a potential target to subdue GBM recurrence and highlight the importance of vascular-tumor interactions for GBM development.

Retrospective and prospective validation of a 33-gene signature to predict recurrence of lung cancer after surgery.

Project description:We developed a 33-gene signature that is strongly correlated to the time to recurrence in non-small cell lung cancer (NSCLC). The signature was validated retrospectively in 5 cohorts of 972 NSCLC patients and in one prospective study of 111 NSCLC Stage IA patients. In all cohorts, and all stages of the disease, the signature identified a rare, aggressive tumor type that had a high proportion of recurrence after surgery and a median survival of 35 months (95% C.I.: 19-58). This tumor type forms a separate cluster in an analysis of the expression of the 33 genes in patient tumors. The signature is associated with cellular processes required by rapidly growing and spreading tumors: cell migration and invasion, vascularization, and response to hypoxia. The signature also identifies patients with good prognosis (median survival 114 months, (95% C.I.: 85-160), and intermediate prognosis (median survival 61 months (95% C. I.: 50-73). The signature is quite robust and works on tumor samples archived in RNAlater, Tissue-Tek, or formalin-fixed and paraffin embedded. 156 samples -------------------------------- *** Submitter has not provided information such as time to recurrence.
