Early and advanced gastric cancer genomes

Project description:Early gastric cancers (EGC) precede advanced gastric cancers (AGC) with a favorable clinical outcome compared to advanced gastric cancers (AGC). To understand the progression mechanisms of EGC to AGC, it is required to disclose the EGC and AGC genomes in terms of the the mutational and evolutionary perspectives. In this study, we performed whole-exome sequencing and copy number profiling of nine microsatellite (MS)-unstable (MSI-H) (5 EGC and 4 AGC) and eight MS-stable (MSS) gastric cancers (4 EGC and 4 AGC). Unexpectedly, we observed no substantial differences in the number, sequence composition and functional consequences (potential driver mutations and affected pathways) of the mutations and CNAs between EGC and AGC genomes in both MSI-H and MSS cases. Gastrectomy tissues from 17 GC patients were used for this study. The hospital pathology department confirmed pathologic features of the GC (e.g., EGC vs. AGC, differentiation, lymph node metastasis and TNM stage). All of the picked areas from tumor and normal areas were frozen, cut, and stained with hematoxylin & eosin (H&E). Two pathologists selected cases with rich tumor cell population (at least 60%), which were subsequently used in the study. Copy number profiling was performed using Agilent 180K platform according to the manufacturer's protocol.

Gene expression analysis of 3 node positive vs 3 node negative intestinal type gastric cancers by gene array technology.

Project description:Gastric cancer is one of the most common causes of cancer-related deaths worldwide. The lymph node status represents the strongest prognostic factor. Due to its extremely poor prognosis, the identification of novel therapeutic targets is urgently needed. Therefore, we aimed to assess differentially expressed genes in nodal negative versus nodal positive intestinal type gastric carcinoma by GeneChip array technique. The transcriptional profile of 6 gastric cancers with and without lymphatic dissemination was analyzed. A total of 115 transcripts were found to be up- and 219 to be down-regulated in node positive compared with node negative gastric cancers. Next we searched for differentially expressed GPCRs. We identified 52 GPCRs and GPCR-related genes, which were up- or down-regulated with a fold change factor greater 1.5.

Microarray profiling analysis of lncRNAs expression in gastric cancer specimens

Project description:Growing evidence has indicated that LncRNA CYTOR involved in the initiation and progression of malignancy, such as gastric cancer, hepatocellular carcinoma, renal cell carcinoma, and colorectal cancer. Nevertheless, the mechanisms of CYTOR in the development of metastatic gastric cancer remains unknown. In the current study, the authors clarified the association of CYTOR/miR-103/RAB10 was implicated in cancer metastasis. CYTOR expression evaluated in metastatic gastric cancer biopsies compared to the primary cases. Moreover, CYTOR expression correlated with the invasiveness, lymph node metastasis, and advanced stages of gastric cancer. Downregulation of CYTOR by shRNA hampered proliferation and migration, while induced cell apoptosis significantly. MicroRNA miR-103 was related to CYTOR expression negatively. Furthermore, dual-luciferase reporter assay confirmed that CYTOR sponged miR-103 and diminished miR-103 expression. Expression of Ras-related protein RAB10 was downregulated by miR-103, leading to the attenuation of cell migration and proliferation. The deregulated CYTOR cells were produced and subsequently injected into mice subcutaneously. The tumor growth decreased significantly in the CYTOR knockdown group, compared to the vehicle group. Integrated proteome and phosphoproteome analysis of gastric adenocarcinoma reveals molecular signatures capable of stratifying patient outcome

Project description:Lymph node metastasis is one of the main causes for the low survival rate of gastric cancer patients. Exploring key proteins players in the progression of gastric adenocarcinoma (GAC) may provide new prognostic parkers and therapeutic strategies. we applied proteomic analysis to compare tumor tissues from GAC patients with or without lymph node metastasis, and captured unique molecular features of GAC patients with LNM. Analysis of the phosphoproteome provided a snapshot of abnormal phosphorylation signaling pathways and abnormal kinases activities. Furthermore, we found that TNXB and SPON1, two ECM proteins are associated with LNM status in GAC patients. Thus, our study suggests a number of proteins and kinases that has the potential to serve as prognosis markers to predict patient outcome.

Gastric lymph node responses to T. circumcincta infection.

Project description:The aim of the current study is to identify genes that show differential expression within the gastric lymph node of parasite resistant and susceptible sheep. For this we exploited parasite-naïve Blackface lambs with diversity in their predicted genetic resistance to T. circumcincta, which were trickle-infected with L3 larvae to mimic natural infection. This regime resulted in lambs with a spectrum of resistance as assessed by adult worm counts, faecal egg counts and IgA levels. Gastric lymph node tissue was used for transcription profiling of resistant and susceptible lambs to identify genes and physiological pathways associated with the differential activation of the immune response linked to the different disease outcomes.
