Project description:Eusocial insects have evolved the capacity to generate adults with distinct morphological, reproductive and behavioural phenotypes from the same genome. Recent studies suggest that RNA editing might enhance the diversity of gene products at the post-transcriptional level, particularly to induce functional changes in the nervous system. Using head samples from the leaf-cutting ant Acromyrmex echinatior, we compare RNA editomes across eusocial castes, identifying ca. 11,000 RNA editing sites in gynes, large workers and small workers. Those editing sites map to 800 genes functionally enriched for neurotransmission, circadian rhythm, temperature response, RNA splicing and carboxylic acid biosynthesis. Most A. echinatior editing sites are species specific, but 8M-bM-^@M-^S23% are conserved across ant subfamilies and likely to have been important for the evolution of eusociality in ants. The level of editing varies for the same site between castes, suggesting that RNA editing might be a general mechanism that shapes caste behaviour in ants. Project description:Sibling care is a hallmark of the social insects, but its evolution remains challenging to explain. The hypothesis that sibling care evolved from ancestral maternal care in the primitively eusocial insects has been elaborated to involve heterochronic changes in gene expression. This elaboration leads to the prediction that workers in these species will show patterns of gene expression more similar to foundress queens, who express maternal care behavior, than to established queens engaged solely in reproductive behavior. We tested this idea in the bumblebee Bombus terrestris using a microarray platform with ca. 4,500 genes. Unlike in the wasp Polistes metricus, in which support for the above prediction has been obtained, we found that patterns of brain gene expression in foundress and queen bumblebees were more similar to each other than to workers. However, comparisons of lists of differentially expressed genes derived from this study and gene lists from microarray studies in Polistes and the honeybee Apis mellifera suggest that there is a shared set of genes involved in the regulation of related social behaviors across independent eusocial lineages. Together, these results suggest that the multiple independent evolutions of eusociality in the insects involved a combination of shared and different mechanisms.

Project description:The emergence of eusociality is one of the major transitions in evolution. There have been several investigations into the reasons for shaping caste differentiation and social behavior of eusocial insects, such as ants and honeybees. However, the molecular mechanisms governing the sociality of these insects remain obscure. In this study, we profiled the transcriptome and chromatin accessibility of brain tissues in all castes: queens, males, gynes and workers in Monomorium pharaonis which is a typical caste-dependent eusocial insect. We created a comprehensive dataset including 16 RNA-seq and 16 ATAC-seq profiles from 4 biological replicates. We also demonstrated strong reproducibility of the datasets and identified specific genes and open chromatin regions in the genome that may be associated with caste differentiation. Overall, our data will be a valuable resource for further study of the mechanisms underlying eusocial insect behavior, particularly the role of the brain in the control of eusociality.

Project description:Phenotypic plasticity is important in adaptation and shapes the evolution of organisms. However, we understand little about what aspects of the genome are important in facilitating plasticity. Eusocial insect societies produce plastic phenotypes from the same genome, as reproductives (queens) and nonreproductives (workers). The greatest plasticity is found in the simple eusocial insect societies in which individuals retain the ability to switch between reproductive and nonreproductive phenotypes as adults. We lack comprehensive data on the molecular basis of plastic phenotypes. Here, we sequenced genomes, microRNAs (miRNAs), and multiple transcriptomes and methylomes from individual brains in a wasp (Polistes canadensis) and an ant (Dinoponera quadriceps) that live in simple eusocial societies. In both species, we found few differences between phenotypes at the transcriptional level, with little functional specialization, and no evidence that phenotype-specific gene expression is driven by DNA methylation or miRNAs. Instead, phenotypic differentiation was defined more subtly by nonrandom transcriptional network organization, with roles in these networks for both conserved and taxon-restricted genes. The general lack of highly methylated regions or methylome patterning in both species may be an important mechanism for achieving plasticity among phenotypes during adulthood. These findings define previously unidentified hypotheses on the genomic processes that facilitate plasticity and suggest that the molecular hallmarks of social behavior are likely to differ with the level of social complexity.

Project description:Studies of ancient DNA have revolutionized our understanding of extinct organisms, but thus far the maximum estimated age of sequenced DNA is two million years. However, evidence for endogenous biomolecules, including proteins, lipids, and pigments have been found in much older fossils, dating to up to 195 million years. Amino acid sequence data consistent with ancient, endogenous biomolecules have been derived from specimens of the theropod Tyrannosaurus rex (MOR 1125) and the hadrosaur Brachylophosaurus canadensis (MOR 2598). Histochemical and immunological studies also identified a molecule consistent with DNA in these two ancient specimens, localized to a single point within preserved osteocytes. Here we report the sequencing and analysis of DNA extracted from osteocytes and blood vessels of T. rex and B. canadensis, liberated after demineralization of dense cortical bone. Usable sequence reads were obtained at a low recovery rate. After the removal of high-quality reads that mapped to the human genome, the remaining reads were highly fragmented, with similarities to multiple animal species including reptilian and avian genomes. Our findings support the hypothesis that DNA and histone signal from imaging, mass spectrometry, and DNA sequencing of dinosaur osteocytes are endogenously preserved biomolecules.

Project description:Pesticides are widely used to protect growth of crops and prevent the spread of diseases. However, more and more pest insects have developed resistance to chemical pesticides along with the long-term application of the pesticides. It is very important to explore the molecular mechanisms of insecticide resistance not only for reversing the resistance in insects, but also for finding out new function targets of the insecticides. Recently, the next-generation sequence technique has become an effective tool to screen resistance genes and has developed transcriptome profiles of various species. However, a comprehensive database to collect these transcriptome data remains poorly developed. In this study, we constructed a database for insect resistance called IRdb, which contains gene count data from various insect species analyzed by a unified process. In addition to the gene data, IRdb also contains 430 unique resistance proteins (experimentally verified proteins manually extracted from literature). Users can discriminate the resistance proteins by submitting fasta sequence of proteins of interest, which can provide clues to detect resistance proteins. The application of resistance protein part in IRdb indicates the accuracy of prediction of IRdb by extracting CTD features and employing random forest. The database IRdb online web server (http://120.27.24.199:20609/) was provided for users to download the transcriptome and protein data for resistance of insects to insecticides and to predict potential resistance proteins.
