Project description:We used microarrays to detail the global programme of gene expression underlying lncRNA-NTT knockdown We employed small interference RNA (siRNA) and microarray techniques to investigate the effect of NTT silencing on gene expression in HepG2 cells. HepG2 cells were transfected with NTT siRNA (siNTT) or control siRNA (siCon) for 120 h, and then RNA extraction and cDNA synthesis for hybridization on Affymetrix microarrays. We collect siRNA-transfection HepG2 cells and test knockdown efficiency. After comparison of the siCon group then we choose the best three sample for microarray.

Conditional brain-specific knockdown of MAPK using Cre/loxP regulated RNA interference.

Project description:In the last years, RNA interference (RNAi)-mediated gene knockdown has developed into a routine method to assess gene function in cultured mammalian cells in a fast and easy manner. For the use of this technique in developing or adult mice, short hairpin (sh)RNA vectors expressed stably from the genome are a faster alternative to conventional knockout approaches. Here we describe an advanced strategy for conditional gene knockdown in mice, where we used the Cre/loxP system to activate RNAi in a time and tissue dependent manner in the adult mouse brain. By placing conditional RNAi constructs into the defined genomic Rosa26 locus and by using recombinase mediated cassette exchange (RMCE) instead of laborious homologous recombination, we developed a fast, easy and reproducible approach to assess gene function in adult mice. We applied this technique to three genes of the MAPK signaling pathway-Braf, Mek1 and Mek2-and demonstrate here the potential of this new tool in mouse mutagenesis.

At the epigenetic level, lncRNA play an important role in cell differentiation and function. We identify a novel long non-coding RNA (lncRNA) termed as lnc-mdsc in MDSCs, which may tightly control the development of MDSCs. We used microarrays to detail the global programme of gene expression and identified distinct classes of up or down regulated genes in MDSC interference the lncMDSC.

Fine chromatin-driven mechanism of transcription interference by antisense noncoding transcription

Project description:Eukaryotic genomes are almost entirely scanned by RNA polymerase II (RNAPII). Consequently, the transcription of long noncoding RNAs (lncRNAs) often overlaps with coding gene promoters triggering potential gene repression through a poorly characterized mechanism of transcription interference. In this study, we propose a global model of chromatin-based transcription interference in Saccharomyces cerevisiae (S. cerevisiae). By using a noncoding transcription inducible strain, we analyzed the relationship between antisense elongation and coding sense repression, nucleosome occupancy and transcription-associated histone modifications using near-base pair resolution techniques. We show that antisense noncoding transcription leads to -1/+1 nucleosome deacetylation via H3K36 trimethylation (H3K36me3). This results in the loss of -1/+1 nucleosome interaction with the RSC chromatin remodeler and subsequent sliding into the Nucleosome-Depleted Region (NDR) hindering Pre-Initiation Complex (PIC) binding. Finally, we extend our model by showing that natural antisense noncoding transcription significantly regulates around 20% of S. cerevisiae genes through this chromatin-based transcription interference mechanism.

LncRNA regulated by hnRNPAB in HCC cell lines

Project description:To reveal the HNRNPAB-regulated lncRNAs, we performed microarray analyses to screen differential lncRNAs in HCC cells after stable overexpression or knockdown of HNRNPAB. MHCC97H and HCCLM3 (HCC cell lines with high-metastatic potentials), PLC/PRF/5 and HepG2 (HCC cell lines with low-metastatic potentials) were used in this study. HepG2-control, HepG2-hnRNPAB, PLC/PRF/5-control, PLC/PRF/5-hnRNPAB, MHCC97H-control, MHCC97H-sh-hnRNPAB, HCCLM3-control, HCCLM3-sh-hnRNPAB were perpared with hU6-MCS-CBh-gcGFP-IRES-puromycin-shRNA-HNRNPAB/mock lentiviral and Ubi-MCS-SV40-EGFP-IRES-puromycin-HNRNPAB/mock cDNA lentiviral,respectively, each performed in triplicate.
