Expression data of U2OS ER-HA-E2F1 cells induced by OHT with and without knockdown of NFYB

ABSTRACT: E2F1 induces numerous genes, including transcription factors, upon activation. The transcription factors then further cooperates with E2F1 to regulate the target genes and enhance the transcriptional effect. We used microarrays to analyze genes upregulated upon E2F1 activation by OHT with and without knockdown of NFYB and identified genes that are targets of both transcription factors.

Project description:E2F transcription factors are known regulators of the cell cycle, proliferation, apoptosis and differentiation. We reveal an essential role for E2F1 in liver through the regulation of glycolysis and lipogenesis. E2F1 deficiency leads to a decreased in glycolysis and de novo synthesis of fatty acids in hepatocytes. ChIP-Seq was performed to determine direct tagets of E2F1 in hepatocytes. We highlight that E2F1 directly binds the promoters of genes implicated in metabolic process and notably key lipogenic genes to control these pathways.

Project description:Effect of FOXO knockdown on E2F1-mediated transcription U2OS cells stably expressing ER-E2F1 were infected with two different lentiviruses both targeting FOXO1 and FOXO3 or control virus encoding scrambled sequence. Twenty four hours post infection medium was replaced to serum-free DMEM for 24 hours. Then medium was replaced to serum-free DMEM with or without 20 nM 4-hydroxy tamoxifen for 6 hours.

Expression level is a key determinant of E2F1-mediated cell fate

Project description:Purpose: dose response analysis of E2F1 target genes expression in flow-sorted fractions with increasing amounts of fluorescently labled E2F1 Methods:U2OS pTRIPZ-YFP-ER-E2F1 cells were grown in full serum-containing growth medium and treated with 500 ng/ml doxycycline for 48 hours followed by addition of 90 nM OHT for an additional 20 hours. Cells from different YFP fractions were sorted by flow cytometry. mRNA profiles were generated by deep sequencing using Illumina HiSeq 4000. Results: different target genes have different E2F1 activation thresholds. Numerous proliferation-related target genes are induced already by the lowest E2F1-levels. Intermediate E2F1 levels induce cdk inhibitors, which might be responsible for cell cycle arrest. Finally, although some apoptotic E2F1 targets are induced already by low E2F1 levels, many key apoptotic genes require higher E2F1 levels for induction. Conclusions: induction of different cell fates by increasing E2F1 levels might pertain to differential affinities of the targets.

mRNA-seq in MCF7 cells in response to 4-hydroxytamoxifen (OHT)

Project description:Purpose: Study the temporal effect of OHT on gene expression in MCF7 cells using mRNA-seq. Methods: MCF7 cells were treated with 100nM OHT for 2h, 6h and 24h or 24h with vehicle alone (ethanol). Six biological replicates of each time point were included in the analysis. For the library preparation the Illumina TruSeq Stranded mRNA Library Prep Kit High Throughput was used and 2 lanes of SE50 were run on HiSeq 4000. Results: We identify 27,520 genes of which 1,187 were significantly regulated in response to OHT in at least one time point. This included transcriptional repression of cell cycle genes as well as a number of known ERα target genes. Conclusions: We demonstrate a transcriptional response to OHT in MCF7 cells, with ERa target genes and genes linked to cell cycle progression being repressed.

Synergistic chemical combination for cell cycle restoration in senescent cells via FoxM1 and E2F1 activation

Project description:Cellular senescence wreaks defects in the aging organism. In this study, we co-treated two chemicals: rho-associated protein kinase (ROCK) inhibitor (Y-27632) and ataxia telangiectasia mutated (ATM) inhibitor (KU-60019) to overcome senescence more efficaciously, these two chemicals are already revealed to have senomorphic effects, suppressing senescent phenotypes. We find out that cocktail treatment synergistically alleviates diverse senescent phenotypes in senescent human dermal fibroblast cells. Through transcriptomic approach, FOXM1 and E2F1 are identified as key transcription factor of synergism to normalize senescent cells, of which activities are attenuated by senescence both in vitro and in vivo, but revitalized by co-treatment. Activation of FOXM1 precedes activation of E2F1 and mediates transcription of numerous genes totally shut off by cellular senescence, including E2F1. After that, E2F1 participates in transcriptomic change. For that, Cyclin-dependent kinase (CDKs), where are the confluences of both ATM-Chk2-CDKs and ROCK-Akt-CDKs signaling axes, are direct regulators of these transcription factors. Surprisingly, canonical aging-related CDK inhibitors have nothing to do with the onset of senomorphism. As the order of activations of FOXM1 and E2F1 that are in charge of G2 and G1 phase transition respectively, chemical combination releases senescent cell arrest in order of G2 then G1. Altogether, our data provide new insight into the way of amelioration of aging via pivotal cell cycle transcription factors, FOXM1 and E2F1, which are synergistically stimulated by inhibiting senescence-associated kinases, ATM and ROCK.

Characterization of an E2f1 acetylation-deficient knock-in mouse model by RNA-Seq profiling

Project description:Objective: The E2F1 transcription factor regulates the expression of genes involved in cell proliferation, apoptosis and other cellular processes. In addition to regulating transcription, a number of studies have revealed novel, transcription-independent functions for E2F1 in regulating DNA repair. E2F1 localizes to sites of DNA damage dependent on its phosphorylation at serine 31 (serine 29 in mice) by the ATM or ATR kinases. In addition to phosphorylation, E2F1 is also acetylated in response to DNA damage on three lysine residues (K117, K120, and K125 in human E2F1), however how acetylation regulates the DNA repair function of E2F1 is unknown. To study the functional significance of E2F1 acetylation in DNA repair in vivo, we generated a targeted mutant mouse line in which the three sites of E2F1 acetylation were mutated from lysine to arginine and named this allele E2f1 3KR. RNA-seq analysis was performed on wild type and E2f1 3KR mouse embryonic fibroblasts (MEFs), before and after treatment with the radiomimetic drug neocarzinostatin (NCS), to examine the impact of the 3KR mutation on global gene expression patterns.

Goal was to understand the mechanism of 4-OHT-induced degeneration of photoreceptor cells in the 3D-retinas.
