Expression profiling of small RNAs in wild type and Osaba1-1 rice seedlings

ABSTRACT: We aimed to identify putative ABA-regulated miRNAs expressed in rice by using a deep sequencing approach developed by Solexa (Illumina). Two small RNA libraries were constructed from Osaba1-1 and wild type rice leaves, and more than ten million small RNA sequence reads were generated for each library. We identified 13 ABA-regulated miRNAs via expression profiling of the miRNAs based on a comparative miRNAomic analysis in combination with experimental validation. To the best of our knowledge, this is the first report of a systematic investigation of ABA-regulated miRNAs and their targets in rice.

Project description:We aimed to identify putative H2O2-regulated miRNAs expressed in rice seedlings under oxidative stress by using a deep sequencing approach developed by Solexa (Illumina). Two small RNA libraries were constructed from H2O2-treated and control rice seedlings, and more than five million small RNA sequence reads were generated for each library. We identified seven H2O2-responsive miRNA families via expression profiling of the miRNAs based on a comparative miRNAomic analysis in combination with experimental validation. Furthermore, 32 miRNAs, 17 from known miRNA loci and 15 from novel miRNA loci, were also newly identified from the sequencing data. To the best of our knowledge, this is the first report of a systematic investigation of H2O2-regulated miRNAs and their targets in plants. Examination of 2 different small RNA expression profilings in the control and H2O2 treated rice samples.

Genome-wide analysis for rice small RNAs by MPSS

Project description:Small RNAs (21-24 nt) are involved in gene regulation through translation inhibition, mRNA cleavage, or directing chromatin modifications. In rice, currently ~240 miRNAs have been annotated. We sequenced more than four million small RNAs from rice and identified another 24 miRNA genes. Among these, we found a novel class of miRNAs that derive from natural cis-antisense transcript pairs. This configuration generates miRNAs that can perfectly match their targets. We provide evidence that the miRNAs function by inducing mRNA cleavage in the middle of their complementary site. Their production requires DCL1 activity, which is essential for canonical miRNA biogenesis. All of the nat-miRNAs identified in this study have large introns in their precursors that appear critical for nat-miRNA evolution and for the formation of functional miRNA loci. These findings suggest that other natural cis-antisense loci with similar exon-intron arrangements could be another source of miRNA genes Six rice samples are included in this study. They are 1) immature panicles, 2) germinating seedlings (control for Magnaporthe treatment), 3) germinating seedlings infected with Magnaporthe grisea,4)stems, 5) three-week-old seedlings (control for ABA treatment), 6) three-week-old seedlings treated with ABA.

Plant microRNA profiling of amiRNAs transgenic lettuce

Overexpression of OsERF106MZ promotes root growth in rice seedlings by relieving the ABA-mediated inhibition of root growth

Project description:Background: Roots are essential for plant growth and serve a variety of functions, such as anchoring the plant to the ground and absorbing water and nutrients. OsERF106MZ is a salinity-induced gene that is expressed in germinating seeds and the roots of rice seedlings. However, the roles of OsERF106MZ in root growth remain poorly understood. Results: Histochemical staining of GUS (β-glucuronidase) activity in transgenic rice seedlings harboring OsERF106MZp::GUS indicated that OsERF106MZ is mainly expressed in the exodermis, sclerenchyma layer, and vascular system of roots. Overexpression of OsERF106MZ in rice seedlings leads to an increase in the length of primary roots (PRs). The expression of the ABA (abscisic acid) biosynthetic gene, OsAO3, is downregulated in OsERF106MZ-overexpressing roots under normal conditions, while the expression of OsNPC3, an AtNPC4 homolog involved in ABA sensitivity, is reduced in OsERF106MZ-overexpressin roots under both normal and NaCl-treated conditions. Under normal conditions, OsERF106MZ-overexpressing roots have a significantly low level of ABA; moreover, exogenous application of 1.0 µM ABA can suppress the OsERF106MZ-mediated promotion of root growth. Meanwhile, OsERF106MZ-overexpressing roots display less sensitivity to the ABA-mediated inhibition of root growth, when they are treated with ABA at 5.0 µM under normal conditions or exposed to NaCl-treated conditions. Chromatin immunoprecipitation (ChIP)-qPCR and luciferase (LUC) reporter assays showed that OsERF106MZ can bind directly to the sequence containing the GCC-box in the promoter region of OsAO3 gene and repress its expression. Conclusion: OsERF106MZ may play a role in maintaining root growth for resource uptake when rice seeds are sprouted under salinity stress, which is arrived at by alleviating the ABA-mediated inhibition of root growth.

Differential expressions of microRNAs involve the development of superior and inferior spikelets in rice (Oryza sativa)

Project description:We aimed to identify differential expression of microRNAs between superior and inferior spikelets by using a deep sequencing approach developed by Solexa (Illumina). Two small RNA libraries were constructed from superior and inferior spikelets at 18 days after fertilization, and more than nine million small RNA sequence reads were generated for each library. Totals of 351 and 312 known miRNAs were obtained from the superior and inferior spikelets, respectively. Analysis of the expression profiles of these miRNAs showed that 189 miRNAs were differentially expressed between superior spikelets and inferior spikelets. In addition, 43 novel miRNAs were identified mostly by the accumulations of miRNA*s were also expressed differentially. Further analysis shows that these miRNAs may individually participate in regulating hormone metabolism, carbohydrate metabolic pathways, and cell division during rice grain development. These results indicate that slow grain filling and low grain weight of rice inferior spikelets probably relation to the expression and function differences between superior and inferior spikelet miRNAs.
