Project description:Flower development is a dynamics process in which floral organs are produced from pools of stem cells residing in meristems (Smyth et al., 1990). In order to obtain a high resolution map of the changes of gene expression during this process thus to provide insights into specific expression patterns and their underlying gene regulatory networks, an inducible system which allows us to obtain synchronized flowers (Wellmer et al., 2006) was used to collect stage-specific floral tissues at four stages (stages 0, 2, 4 and 8) for transcriptome profiling by RNA-seq . These stages represent the status of inflorescence meristem, floral meristem specification, floral organ specification and floral organ differentiation, respectively during Arabidopsis flower development.

Project description:The MADS-domain transcription factor APETALA1 (AP1) is a key regulator of Arabidopsis flower development. To understand the molecular mechanisms underlying AP1 function, we identified its target genes during floral initiation using a combination of gene expression profiling and genome-wide binding studies. Many of its targets encode transcriptional regulators, including known floral repressors. The latter genes are down-regulated by AP1, suggesting that it initiates floral development by abrogating the inhibitory effects of these genes. While AP1 acts predominantly as a transcriptional repressor during the earliest stages of flower development, regulatory genes known to be required for floral organ formation were found to be activated by AP1 at more advanced stages, indicating a dynamic mode of action. Our results further imply that AP1 orchestrates floral initiation by integrating growth, patterning and hormonal pathways.

Project description:We studied early events of flower formation with a temporal resolution by employing a floral induction system to drive synchronised flower development from inflorescence meristem-like tissue (Wellmer et al. (2006)). We generated a developmental time series including vegetative leaf tissue, young developing flowers at zero (t0) and two days after induction of flower development (t2), and fully expanded inflorescences. We analysed histone mark dynamics at those time points and the transcriptomics data presented here served to compare histone mark dynamics to transcriptome dynamics.

Project description:BackgroundThe formation of flowers is one of the main model systems to elucidate the molecular mechanisms that control developmental processes in plants. Although several studies have explored gene expression during flower development in the model plant Arabidopsis thaliana on a genome-wide scale, a continuous series of expression data from the earliest floral stages until maturation has been lacking. Here, we used a floral induction system to close this information gap and to generate a reference dataset for stage-specific gene expression during flower formation.ResultsUsing a floral induction system, we collected floral buds at 14 different stages from the time of initiation until maturation. Using whole-genome microarray analysis, we identified 7,405 genes that exhibit rapid expression changes during flower development. These genes comprise many known floral regulators and we found that the expression profiles for these regulators match their known expression patterns, thus validating the dataset. We analyzed groups of co-expressed genes for over-represented cellular and developmental functions through Gene Ontology analysis and found that they could be assigned specific patterns of activities, which are in agreement with the progression of flower development. Furthermore, by mapping binding sites of floral organ identity factors onto our dataset, we were able to identify gene groups that are likely predominantly under control of these transcriptional regulators. We further found that the distribution of paralogs among groups of co-expressed genes varies considerably, with genes expressed predominantly at early and intermediate stages of flower development showing the highest proportion of such genes.ConclusionsOur results highlight and describe the dynamic expression changes undergone by a large number of genes during flower development. They further provide a comprehensive reference dataset for temporal gene expression during flower formation and we demonstrate that it can be used to integrate data from other genomics approaches such as genome-wide localization studies of transcription factor binding sites.

Project description:Phalaenopsis amabilis, one of the most important flowers in the current international flower market, is a plant that undergoes vernalization and requires low temperature treatment for flowering. There have been few reports on the proteomic analysis of the development of flower buds. In this study, by using isobaric tags for relative and absolute quantification (iTRAQ), 4096 differentially expressed proteins were identified in P. amabilis under low temperature treatment, of which 42 were associated with early floral induction, and 18 were verified by mass spectrometry multi-reaction monitoring (MRM). Among the proteins associated with the vernalization pathway, PEQU_11434 (glycine-rich RNA-binding protein GRP1A-like) and PEQU_11045 (UDP-N-acetylglucosamine diphosphorylase) were upregulated compared to their expression in control flower buds. It was therefore inferred that O-GlcNAc glycosylation was involved in the posttranscriptional modification of VRN1 (API homolog) and that the GRP2 protein (glycine-rich RNA-binding protein) was glycosylated to relieve binding to the VRN1 mRNA precursor to promote the expression of VRN1, which initiates floral development. Furthermore, phytochromes A (PEQU_13449, PEQU_35378), B (PEQU_09249) and C (PEQU_41401) were downregulated under low temperature treatment compared to their expression in control flower buds, suggesting that they could repress the expression of the VRN2 gene and thus release its repression of VRN3 to enable the high-level expression of FTPEQU_19304 (FT, VRN3 homolog), which promotes VRN1 expression and then stimulates flowering.

A 24 chip study using total RNA recovered from samples of petal and sepal tissue of Antirrhinum majus cv. Maryland True Pink harvested at four different stages of flower development, namely (i) preanthesis (three days before flower opening=d-3), (ii) anthesis (day of flower opening=d1), (iii) maturation (four days after flower opening=d4) and (iv) presenescence (seven days after flower opening=d7). Three separate samples were extracted per tissue and developmental stages. Each chip measures the expression level of 11,959 ESTs from Antirrhinum majus cv. Maryland True Pink with up to six 60-mer probes per target.
