Project description:Approximately 500 surface sterilized seeds of Arabidopsis seeds (ecotype: Col-0) were sterilely sown on filter disks overlaying solid ½ MS media 1% sucrose, stratified at 4C for 48 h and grown in darkness at 25C for 4 d. Seedlings were gently submerged by application to the plates of the different auxin solutions (made in ethanol carrier; 0.1% final concentration) and at the indicated times, the seedlings were lifted from the plate en mass and flash frozen in liquid nitrogen. Project description:To demonstrate the analysis of differential expression using CATMA v1 arrays, Arabidopsis seedlings were treated with indole-3-acetic acid at physiological concentrations. The seedlings were germinated in liquid medium, and treated with indole-3-acetic acid for 30, 120 or 240 minutes. Changes in expression patterns were monitored using a complete loop design including an untreated sample (0 minutes). Reciprocal labelling was used rendering a total of eight hybridisations. An additional self-to-self hybridisation for time-point 0 was included. The statistical analysis was based an ANOVA model and indicated that 1123 GSTs were differentially expressed (p < 2.37 x 10-6) in at least one of the three time points following treatment.

Project description:Arabidopsis seedlings (Col-0) were grown in suspension in half-strength MS medium with agitation at ~100 rpm at ~22 C under ~50 microeinsteins m-2s-1 cool white fluorescent continuous illumination as described by (Xiao et al., Plant Physiol. 2002 Dec;130(4):2118-28). Seedlings were treated at 10-12 days by addition of freshly made IAA (0.1 or 1.0uM) to each flask, and harvested after a 1 or 3 hour incubation. Controls were not treated and harvested at 0hr. All tissue harvested. Total RNA was extracted using TRIzol (Invitrogen) as described by the manufacturer and then filtered using QIAGEN RNeasy columns. cDNA was synthesized from total RNA using a Superscript double-stranded cDNA synthesis kit (Invitrogen) and a T7-dT24 primer. cRNA was synthesized using the Enzo BioArray HighYield RNA Transcript Labeling kit (Affymetrix p/n 900182) and fragmented by Mg2+ hydrolysis. 15ug per ATH1 array was hybridized overnight at 45 C. Arrays were then washed and scanned using the GeneChip FS400 fluidics station and Agilent GeneArray scanner. Images were analyzed using Affymetrix Microarray Suite 5.0, scaling to a target average intensity of 500. Project description:The freeze-thaw awakening is a method in which seeds or germ cells prior to germination are slowly cooled, stored, and thawed to promote growth. To further test the validity of this method, we applied freeze-thaw awakening treatment on papaya seeds. When the seed was grown under room temperature (15-25C), the germination rate increased by more than 40% compared to those that were not subjected to the method. At 60 days post germination, the plant’s height was about 1.4 times as high as that of the untreated control. In addition, when both samples were grown in the field for about a year and a half, the treated showed darker green leaf color and an increase of seedlings per seed compared to the control. No significant difference in weight per fruit was observed. Comprehensive gene expression analysis of papaya leaves using RNA-seq showed more than 1000 differentially expressed genes, of which had genes involved in plant hormone synthase and environmental stress response. From these results, we show here that freeze-thaw-awakening is an effective method in promoting papaya growth.

Project description:To investigate the distribution of IAA (indole-3-acetic acid) and the IAA synthetic cells in maize coleoptiles, we established immunohistochemistry of IAA using an anti-IAA-C-monoclonal antibody. We first confirmed the specificity of the antibody by comparing the amounts of endogenous free and conjugated IAA to the IAA signal obtained from the IAA antibody. Depletion of endogenous IAA showed a corresponding decrease in immuno-signal intensity and negligible cross-reactivity against IAA-related compounds, including tryptophan, indole-3-acetamide, and conjugated-IAA was observed. Immunolocalization showed that the IAA signal was intense in the approximately 1 mm region and the outer epidermis at the approximately 0.5 mm region from the top of coleoptiles treated with 1-N-naphthylphthalamic acid. By contrast, the IAA immuno-signal in the outer epidermis almost disappeared after 5-methyl-tryptophan treatment. Immunogold labeling of IAA with an anti-IAA-N-polyclonal antibody in the outer-epidermal cells showed cytoplasmic localization of free-IAA, but none in cell walls or vacuoles. These findings indicated that IAA is synthesized in the 0–2.0 mm region of maize coleoptile tips from Trp, in which the outer-epidermal cells of the 0.5 mm tip are the most active IAA synthetic cells.

Project description:Protein lysine acylation, such as succinylation and acetylation are important posttranslational modification (PTM) mechanisms, with key roles in the regulation of diverse metabolic and cellular processes. Antibody-based affinity enrichment, high-resolution LC-MS/MS analysis and integrated bioinformatics analysis, were used to characterize the lysine succinylome (Ksuc) and acetylome (Kace) in rice leaves. Rice (Oryza sativa., Wuyunjing 7) was kindly provided byJiangsu Academy of Agricultural Sciences, Jiangsu Province, China. Rice seeds were surface-sterilized with 5% NaClO for 20 min, washed extensively with distilled water and then germinated in distilled water at 28ºC for 2 days. Germinated seeds were cultivated on half-strength ammonium-free Murashige and Skoog (MS) medium. For oxidative stress treatments, 14-days-old rice seedlings were transferred to 1/2 MS medium in the absence or presence of 1 mM H2O2 for 6 days. Rice seedlings were then harvested for protein extraction.

Project description:To identify and characterize genes required for tissue-specific phytochrome responses during hypocotyl development in far-red-light grown bvr lines, we performed gene transcriptional profiling using bvr lines with mesophyll-specific phytochrome inactivation (cab3: :pBVR2). We identified several candidate genes whose expression is significantly altered in lines with mesophyll tissue-specific BVR expression (Cab3::pBVR2), compared to constitutive phytochrome inactivation lines, i.e. 35S-driven BVR lines (35S::pBVR3). No-0 is used as wild-type (WT) Seeds of No-0 WT, 35S::pBVR3 and CAB3::pBVR2 on MS plates were exposed to Red (R) light of 75 M-BM-5mol m-2 s-1 for 5 min and imbibing seeds were cold-stratified at 4 M-BM-0C in darkness for 3 d. Seedlings were grown under continuous far-red illumination for 7 d. Seven-day-old vegetative whole seedlings (300 M-bM-^@M-^S 500 mg) were quickly (<1 min) harvested and immediately frozen in liquid nitrogen inside the FR chamber. Seedlings were grown under continuous far-red illumination for 7 d.
