Muscle biopsies were obtained basally from lean (n=11) and obese (n=9) participants in combination with euglycemic hyperinsulinemic clamps to assess insulin sensitivity. We performed reduced representation bisulfite sequencing next generation methylation analysis on DNA isolated from vastus lateralis muscle biopsies.

We performed microarray (SurePrint G3 Human Gene Expression 8x60K v2) analysis on RNA isolated from vastus lateralis muscle biopsies. This represents the expression profiling component only.

RNA-sequencing of human skeletal myocytes from healthy, obese, and type 2 diabetic subjects

Project description:Skeletal muscle is one of the primary tissues involved in the development of type 2 diabetes (T2D). Obesity is tightly associated with T2D, making it challenging to isolate specific effects attributed to the disease alone. By using an in vitro myocyte model system we were able to isolate the inherent properties retained in myocytes originating from donor muscle precursor cells, without being confounded by varying extracellular factors present in the in vivo environment of the donor. We generated and characterized transcriptional profiles of myocytes from 24 human subjects, using a factorial design with two levels each of the factors T2D (healthy or diseased) and obesity (non-obese or obese), and determined the influence of each specific factor on genome-wide transcription. We identified a striking similarity of the transcriptional profiles associated independently with T2D or obesity. Obesity thus presents an inherent phenotype in skeletal myocytes, similar to that induced by T2D. Through bioinformatics analysis we found a candidate epigenetic mechanism, H3K27me3 histone methylation, mediating the observed transcriptional signatures. Functional characterization of the expression profiles revealed dysregulated myogenesis and down-regulated muscle function in connection with T2D and obesity, as well as up-regulation of genes involved in inflammation and the extracellular matrix. Further on, we identified a metabolite subnetwork involved in sphingolipid metabolism and affected by transcriptional up-regulation in T2D. Collectively, these findings pinpoint transcriptional changes that are hard-wired in skeletal myocytes in connection with both obesity and T2D.

Subcutaneous adipose tissue from lean and obese subjects

Project description:Obtaining adipose tissue samples are paramount to the understanding of human obesity. We have examined the impact of needle-aspirated and surgical biopsy techniques on the study of subcutaneous adipose tissue (scAT) gene expression in both obese and lean subjects. Biopsy sampling methods have a significant impact on data interpretation and revealed that gene expression profiles derived from surgical tissue biopsies better capture the significant changes in molecular pathways associated with obesity. We hypothesize that this is because needle biopsies do not aspirate the fibrotic fraction of scAT; which subsequently results in an under-representation of the inflammatory and metabolic changes that coincide with obesity. This analysis revealed that the biopsy technique influences the gene expression underlying the biological themes commonly discussed in obesity (e.g. inflammation, extracellular matrix, metabolism, etc), and is therefore a caveat to consider when designing microarray experiments. These results have crucial implications for the clinical and physiopathological understanding of human obesity and therapeutic approaches. Keywords: subject and tissue biopsy technique comparison

Skeletal muscle tissue RNA-Seq and RRBS in T2D, Obese and Active subjects

Project description:We performed RNA-Seq on skeletal muscle tissue in Active individuals, indivduals with obesity (Obese) and individuals with obesity and T2D (T2D) (n =6 per group). PCA of top ranked contributing genes show clear separation of the Active group from Obese and T2D with considerable overlap between Obese and T2D. Over-representation analysis highlighted that Active had an upregulation of genes related to respiration/mitochondrial capacity in comparison to Obese and T2D. RRBS was performed on skeletal muscle tissue from a subset of participants from each group (n = 3). Data was analyzed to reveal (DMS) differentially methylated sites located at differentially expressed genes related to mitochondrial respiration/function. Out of a combined 488 DMS related to mitochondrial related differentially expressed genes, 11% were significantly positively correlated with gene expression and 12% were significantly negatively associated with gene expression.
