In vivo genomic binding sites for the Drosophila CTCF Insulator

ABSTRACT: Chromatin immunopurification with anti-CTCF was used to identify in vivo binding sites for CTCF in approximately 3% of the Drosophila genome using amplicon-based tiling arrays. This includes the Bithorax-complex, a known site of CTCF activity, the Antp-Complex, the Achaete scute-Complex and the Adh region. Reproducible binding identified new CTCF sites in the Adh region and the Bx-C. Keywords: ChIP-chip

H3K27 modifications define segmental regulatory domains in the Drosophila bithorax complex.

Project description:The bithorax complex (BX-C) in the fruit fly, Drosophila melanogaster, is a cluster of homeotic genes that determines the identities the body segments. Expression of these genes is governed by cis-regulatory domains, one for each parasegment, which are arranged on the chromosome in the order of the parasegments they affect. Stable repression of these domains depends on the functions of the Polycomb Group, including its ability to methylate lysine 27 of histone H3. To learn whether PcG proteins generate parasegment-specific chromatin signatures, we have used transgenes to mark and isolate nuclei from single parasegments. These nuclei were profiled for histone modifications and chromatin proteins. The H3K27me3 profiles across the BX-C in successive parasegments show a striking “stairstep” pattern that reveals sharp boundaries of the BX-C regulatory domains. The borders of H3K27me3 modification domains are sharp, and align precisely with binding sites for the CCCTC-binding protein (CTCF). H3K27ac is broadly enriched across active domains, in a pattern complementary to K27me3. These findings provide a molecular definition of the homeotic domains, and implicate precisely localized H3K27 modification as a central determinant of segment identity. Nuclei from single parasegments of the Drosophila embryo were isolated and ChIP-seq performed for H3K27me3, CTCF, H3K27ac, H3K4me3, Ph, Pol2, Pc, and Suz12. For each sample, two biological replicates were performed.

Mechanism and functional role of the interaction between CP190 and the architectural protein Pita in Drosophila melanogaster

Project description:The architectural protein Pita is critical for Drosophila embryogenesis and predominantly binds to gene promoters and insulators. In particular, Pita is involved in the organization of boundaries between regulatory domains, controlled by the expression of three hox genes in the Bithorax complex (BX-C). The best-characterized partner for Pita is the BTB/POZ-domain containing protein CP190. Here, we precisely mapped two unstructured regions of Pita that interact with the BTB domain of CP190. The deletion of the CP190-interacting regions did not significantly affect the binding of the mutant Pita protein to most chromatin sites. The expression of the mutant protein completely complemented the null pita mutation. However, the mutant Pita protein does not support the ability of multimerized Pita sites to prevent cross-talk between the iab-6 and iab-7 regulatory domains that activate the expression of Abdominal-B (Abd-B), one of the genes in the BX-C. The recruitment of the Pita region and the interaction with CP190 and the polytene chromosomes of larvae induces the formation of a new interband, which is a consequence of the formation of open chromatin in this region. These results suggested that the interaction with CP190 is required for the primary Pita activities, but other architectural proteins may also recruit CP190 in flies expressing only the mutant Pita protein.

Project description:To profile neurogenesis in the adult mouse hippocampus, we utilized a strategy to isolate developing cells derived from RGLs expressing the proneural gene Achaete-scute homolog 1 (Ascl1). Tamoxifen administration to young-adult Ascl1CreERT2;CAGfloxStopSun1sfGFP mice were used to induce the expression of Sun1-sfGFP in the nuclear membrane of RGLs and permanently label their progeny. This birthdating tag enabled a comprehensive analysis of the entire process encompassing neuronal differentiation, development, and functional maturation.
