Project description:Macroscopic models of brain networks typically incorporate assumptions regarding the characteristics of afferent noise, which is used to represent input from distal brain regions or ongoing fluctuations in non-modelled parts of the brain. Such inputs are often modelled by Gaussian white noise which has a flat power spectrum. In contrast, macroscopic fluctuations in the brain typically follow a 1/fb spectrum. It is therefore important to understand the effect on brain dynamics of deviations from the assumption of white noise. In particular, we wish to understand the role that noise might play in eliciting aberrant rhythms in the epileptic brain. To address this question we study the response of a neural mass model to driving by stochastic, temporally correlated input. We characterise the model in terms of whether it generates "healthy" or "epileptiform" dynamics and observe which of these dynamics predominate under different choices of temporal correlation and amplitude of an Ornstein-Uhlenbeck process. We find that certain temporal correlations are prone to eliciting epileptiform dynamics, and that these correlations produce noise with maximal power in the δ and θ bands. Crucially, these are rhythms that are found to be enhanced prior to seizures in humans and animal models of epilepsy. In order to understand why these rhythms can generate epileptiform dynamics, we analyse the response of the model to sinusoidal driving and explain how the bifurcation structure of the model gives rise to these findings. Our results provide insight into how ongoing fluctuations in brain dynamics can facilitate the onset and propagation of epileptiform rhythms in brain networks. Furthermore, we highlight the need to combine large-scale models with noise of a variety of different types in order to understand brain (dys-)function.

Project description:Detecting the temporally and spatially varying correlations is important to understand the biological and disease systems. Here we proposed a geographically weighted temporally correlated logistic regression (GWTCLR) model to identify such dynamic correlation of predictors on binomial outcome data, by incorporating spatial and temporal information for joint inference. The local likelihood method is adopted to estimate the spatial relationship, while the smoothing method is employed to estimate the temporal variation. We present the construction and implementation of GWTCLR and the study of the asymptotic properties of the proposed estimator. Simulation studies were conducted to evaluate the robustness of the proposed model. GWTCLR was applied on real epidemiologic data to study the climatic determinants of human seasonal influenza epidemics. Our method obtained results largely consistent with previous studies but also revealed certain spatial and temporal varying patterns that were unobservable by previous models and methods.

Project description:Spike trains commonly exhibit interspike interval (ISI) correlations caused by spike-activated adaptation currents. Here we investigate how the dynamics of adaptation currents can represent spike pattern information generated from stimulus inputs. By analyzing dynamical models of stimulus-driven single neurons, we show that the activation states of the correlation-inducing adaptation current are themselves statistically independent from spike to spike. This paradoxical finding suggests a biophysically plausible means of information representation. We show that adaptation independence is elicited by input levels that produce regular, non-Poisson spiking. This adaptation-independent regime is advantageous for sensory processing because it does not require sensory inferences on the basis of multivariate conditional probabilities, reducing the computational cost of decoding. Furthermore, if the kinetics of postsynaptic activation are similar to the adaptation, the activation state information can be communicated postsynaptically with no information loss, leading to an experimental prediction that simple synaptic kinetics can decorrelate the correlated ISI sequence. The adaptation-independence regime may underly efficient weak signal detection by sensory afferents that are known to exhibit intrinsic correlated spiking, thus efficiently encoding stimulus information at the limit of physical resolution.

Project description:Acute kidney Injury (AKI) following open-heart surgery with cardiopulmonary bypass (CPB) is associated with an increased morbidity and mortality. The goal of this study is to explore patterns of gene expression in human AKI following CPB. This prospective observational study was approved by the Institutional Review Board Human Subjects Committee. Design and methods: Peripheral blood RNA samples were collected prospectively from a cohort of 30 patients at Caritas St. Elizabeths Medical Center in Boston, MA, undergoing CPB at time points immediately prior, and two and 24 hours following CPB. Gene expression patterns of four patients who developed AKI (cases) following CPB will be compared with six patients matched for clinical characteristics, who did not develop AKI (controls). AKI was defined by an incremental increase in serum creatinine of 30% within 72 hours following CPB. For peripheral blood RNA sampling, 2.5 ml of venous whole blood was collected into PAXgene Blood RNA Tube collection tubes (PreAnalytiX GmbH, Hombrechtikon, CH). Whole blood RNA was extracted with the PAXgene Blood RNA extraction Kit according to the manufacturers instructions (PAXgene RNA Kit Handbook, 06/2005). All biological samples are stored at 80° C.

Project description:Sepsis-associated acute kidney injury (SA-AKI) is a severe and life-threatening condi-tion with high morbidity and mortality among emergency patients, and it poses a sig-nificant risk of chronic renal failure. Clinical treatments for SA-AKI remain reactive and non-specific, lacking effective diagnostic biomarkers or treatment targets. In this study, we established an SA-AKI mouse model using LPS and performed proteomics and metabolomics analyses. A variety of bioinformatic analyses, including Gene Set En-richment Analysis (GSEA), Weighted Gene Co-expression Network Analysis (WGCNA), protein and protein interactions (PPI), and MetaboAnalyst analysis, were conducted to investigate the key molecules of SA-AKI. Proteomics and metabolomics analyses re-vealed that sepsis led to impaired renal mitochondrial function and metabolic disorders. Immune-related pathways were found to be activated in kidneys upon septic infection. The catabolic products of polyamines accumulated in septic kidneys. Overall, our study provides a more comprehensive understanding of SA-AKI and identifies potential pathways for this condition.

Project description:Phenotypic changes induced by extracellular vesicles (EVs) have been implicated in the recovery of acute kidney injury (AKI) induced by mesenchymal stromal cells (MSCs). miRNAs are potential candidates for cell reprogramming towards a pro-regenerative phenotype. The aim of the present study was to evaluate whether miRNA de-regulation inhibits the regenerative potential of MSCs and derived-EVs in a model of glycerol-induced AKI in SCID mice. For this purpose, we generated MSCs depleted of Drosha, a critical enzyme of miRNA maturation, to alter miRNA expression within MSCs and EVs. Drosha knock-down MSCs (MSC-Dsh) maintained the phenotype and differentiation capacity. They produced EVs that did not differ from those of wild type cells in quantity, surface molecule expression and internalization within renal tubular epithelial cells. However, EVs derived from MSC-Dsh (EV-Dsh) showed global down-regulation of miRNAs. Whereas, wild type MSCs and derived EVs were able to induce morphological and functional recovery in AKI, MSC-Dsh and EV-Dsh were ineffective. RNA sequencing analysis showed that genes deregulated in the kidney of AKI mice were restored by treatment with MSCs and EVs but not by MSC-Dsh and EV-Dsh. Gene Ontology analysis showed that down-regulated genes in AKI were associated with fatty acid metabolism. The up-regulated genes in AKI were involved in inflammation, ECM-receptor interaction and cell adhesion molecules. These alterations were reverted by treatment with wild type MSCs and EVs, but not by the Drosha counterparts. In conclusion, miRNA depletion in MSCs and EVs significantly reduced their intrinsic regenerative potential in AKI, suggesting a critical role of miRNAs. RNA-seq

Project description:The goal of this paper is to highlight considerations and provide recommendations for analytical issues that arise when applying entropy methods, specifically Sample Entropy (SampEn), to temporally correlated stochastic datasets, which are representative of a broad range of biomechanical and physiological variables. To simulate a variety of processes encountered in biomechanical applications, autoregressive fractionally integrated moving averaged (ARFIMA) models were used to produce temporally correlated data spanning the fractional Gaussian noise/fractional Brownian motion model. We then applied ARFIMA modeling and SampEn to the datasets to quantify the temporal correlations and regularity of the simulated datasets. We demonstrate the use of ARFIMA modeling for estimating temporal correlation properties and classifying stochastic datasets as stationary or nonstationary. We then leverage ARFIMA modeling to improve the effectiveness of data cleaning procedures and mitigate the influence of outliers on SampEn estimates. We also emphasize the limitations of SampEn to distinguish among stochastic datasets and suggest the use of complementary measures to better characterize the dynamics of biomechanical variables. Finally, we demonstrate that parameter normalization is not an effective procedure for increasing the interoperability of SampEn estimates, at least not for entirely stochastic datasets.
