Project description:To predict the different genes, this study compared the gene expression level among the control group, the model group and the treatment groups. In this present study, 20 Wistar rats, weighting 160-180g and as the sex evenly, were randomly divided into five groups: normal control group, model control group , Haizao Yuhu decoction group, Haizao Yuhu decotion lacking Sargassum fusiforme (DL-S) group, and Haizao Yuhu decotion lacking Radix Glycyrrhiza (DL-G) group. Except the rats in control and model groups, the three other groups, which were established as goiter model, were administered appropriate medication at the dose of 1mL/100g for 28 consecutive days. After all animals sacrificed, thyroids were removed and then put in Trizol for microarray experiments.

Project description:To identify the potential lncRNA and mRNA asscociated with Buyang Huanwu decoction (BYHWD) in treating intracerebral hemorrhage (ICH), we have employed lncRNA microarray expression profiling. 1596 and 1114 mRNAs were identified in the ICH vs sham group and the BYHWD vs ICH group, respectively. Specifically, 180 DEmRNAs were intersected among the three groups. 2287 and 2245 lncRNAs were identified in the ICH vs sham group and the BYHWD vs ICH group, respectively. Specifically, 342 DElncRNAs were intersected among the three groups. Expression of four mRNA (Spata2, Nkiras, Mef2c, Sh2b3) and lncRNA (Gm16045, Gm14005, Gm41118, 493304012Rik) from this signature was quantified by qPCR.

Project description:The goals of this study is to identify the differential expressed genes in heart of C57BL/6 mice with or without LPS treatment, and compare the differential expressed genes in the heart of LPS injection C57BL/6 mice after Xijiao Dihuang decoction(XJDHT) treatment. Briefly, the mice were randomly divided into 3 groups: control, LPS and LPS + XJDHT groups (n=4 for each group). Mice in Control and LPS groups were intraperitoneal injection with saline and 10mg/kg of LPS respectively, and orally administrated with saline; the mice in LPS + XJDHT groups were intraperitoneal injection with LPS (10 mg/kg) and orally administrated with 50 mg/kg /day of XJDHT for total 3 days. Then the heart were used to identify differentially expressed genes among different groups.

Project description:In Dictyostelium, a transient increase in intracellular cGMP is important for cytoskeletal rearrangements during chemotaxis. There must be cGMP-binding proteins in Dictyostelium that regulate key cytoskeletal components after treatment with chemoattractants, but to date, no such proteins have been identified. Using a bioinformatics approach, we have found four candidate cGMP-binding proteins (GbpA-D). GbpA and -B have two tandem cGMP-binding sites downstream of a metallo beta-lactamase domain, a superfamily that includes cAMP phosphodiesterases. GbpC contains the following nine domains (in order): leucine-rich repeats, Ras, MEK kinase, Ras guanine nucleotide exchange factor N-terminal (RasGEF-N), DEP, RasGEF, cGMP-binding, GRAM, and a second cGMP-binding domain. GbpD is related to GbpC, but is much shorter; it begins with the RasGEF-N domain, and lacks the DEP domain. Disruption of the gbpC gene results in loss of all high-affinity cGMP-binding activity present in the soluble cellular fraction. GbpC mRNA levels increase dramatically 8 h after starvation is initiated. GbpA, -B, and -D mRNA levels show less dramatic changes, with gbpA mRNA levels highest 4 h into starvation, gbpB mRNA levels highest in vegetative cells, and gbpD levels highest at 8 h. The identification of these genes is the first step in a molecular approach to studying downstream effects of cGMP signaling in Dictyostelium.

Project description:RNA sequencing and transcriptome analysis were performed collaboratively, including analysis of differentially expressed genes (DEGs), GO functions and KEGG pathway analysis. The results showed that 1981 (1370 upregulated and 611 downregulated) DEGs were identified in the HFD group compared to those in the CON group. 474 DEGs (350 upregulated and 124 downregulated) were detected in the ZXD group compared to those in the HFD group. Furthermore, GO analysis revealed that DEGs were mainly involved in the following functions: developmental process, response to external stimulus, ion transport, alcohol binding and plasma membrane part. Pathway analysis suggested that these DEGs were significantly enriched in bile secretion, malaria, cell adhesion molecules, retinol metabolism, the sphingolipid signaling pathway, chemical carcinogenesis, and the T cell receptor signaling pathway. In conclusion, our study demonstrated that ZXD alleviated the lipid metabolism disorder caused by hyperlipidemia through multiple mechanisms, which provided vital scientific evidence for further pharmacological studies of ZXD.

Project description:Background: Sepsis-associated encephalopathy (SAE) is a common and severe complication of sepsis. While several studies have reported the proteomic alteration in plasma, urine, heart, etc. of sepsis, few research focused on the brain tissue. This study aims at discovering the differentially abundant proteins in the brains of septic rats to identify biomarkers of SAE. Methods: The Prague-Dawley rats were randomly divided into sepsis (n = 6) or sham (n = 6) groups, and then the whole brain tissue was dissected at 24 h after surgery for further protein identification by TMT-LC–MS/MS-based proteomics. Ingenuity pathway analysis, Gene ontology knowledgebase, and STRING database are used to explore the biological significance of proteins with altered concentration. Results: Among the total of 3163 proteins identified in the brain tissue, 57 were increased while 38 were decreased in the sepsis group compared to the sham group. Bioinformatic analyses suggest that the differentially abundant proteins are highly related to cellular microtubule metabolism, energy production, nucleic acid metabolism, neurological disease, etc. Additionally, acute phase response signaling was possibly activated and PI3K/AKT signaling was suppressed during sepsis. An interaction network established by IPA revealed that Akt1, Gc-globulin, and ApoA1 were the core proteins. The increase of Gc-globulin and the decrease of Akt1 were confirmed by Western blot. Conclusions: Based on the multifunction of these proteins in several brain diseases, we first propose that Gc-globulin, ApoA1, PI3K/AKT pathway, and acute phase response proteins (hemopexin and cluster of alpha-2-macroglobulin) can potentially be diagnosis biomarkers, therapeutic targets, and prognosis indicators of SAE. These results may provide new insights into the pathologic mechanism of SAE, yet further research is required to explore the functional implications and clinical applications of the differentially abundant proteins in the brains of sepsis group.

Project description:Exercise is considered as the most efficacious intervention for improving walking capacity in patients with intermittent claudication (IC). Despite its benefits, the underlying mechanisms inducing this effect remain unclear. To elucidate the local mechanisms in skeletal muscle, we previously developed an electrical stimulating (ES) model which caused skeletal muscle contraction mimicking exercise. ES showed the improvement in walking ability in rat IC model. In this study, we compared gene expressions among hindlimb ischemia (Isch) group, Isch + exercise group, and Isch + ES group in rat using GeneChip analysis and real-time PCR. By extracting genes which were similarly altered in both exercise and ES groups compared with Isch group, we revealed candidate genes that might be involved in improvement of walking ability.

Project description:Objective: Salvianolic Acid B (SalB) extracted from the roots and rhizomes of Salvia Miltiorrhiza Bunge has been utilized to delay the progression of atherosclerosis (AS). Its therapeutic mechanisms remain unclear. Pre-transfer RNA and mature transfer RNA (tsncRNAs) is a novel class of short non-coding RNA possessing potential regulating functions. In this study the novel therapeutic targets of SalB by tsncRNAs-sequencing were explored. Methods: Mice were randomly divided into three groups: control group (CON) AS model group (MOD) and SalB-treated group (SAB). The weight change aortic sinus plaque and inflammatory cytokines (IL-6 IL-10 TNF-) were assessed. Total RNA was extracted from serum to obtain tsncRNAs followed expression profiling by the Illumina NextSeq instrument. Subsequently tRNAscan and TargetScan were used to predict tsncRNAs targets. Gene Ontology (GO) and Kyoto Encyclopedia of Genes and Genomes (KEGG) pathway were used to predict the bioinformatics analysis. Quantitative real-time PCR (qPCR) was the method to validate potential tsncRNAs and related targets. Results: A total of 8 tsncRNAs (fold change >1.5 and P-value <0.05) were significantly decreased in MOD group compared to CON group. Among them tRNA-Glu-CTC-014 and tRNA-Gly-GCC-074 were markedly increased by SalB treatment and validated with quantitative real-time PCR. GO analysis revealed that the altered target genes of the selected tsncRNAs were most enriched in protein binding and cellular process. Moreover KEGG pathway analysis demonstrated that altered target genes of tsncRNAs were most enriched in mitogen-activated protein kinase (MAPK) signaling pathway. Conclusion: In conclusion tRNA-Glu-CTC-014 and tRNA-Gly-GCC-074 were the potential therapeutic targets of SalB on AS treatment.

Project description:In this study, RNA sequencing (RNA-seq) was employed to compare the whole transcriptomic differences between six Partridge Shank chickens that are divergent in comb sizes and divided into two groups. A total of 563 differentially expressed genes (DEGs) were found in the two groups. Among these DGEs, 277 were up-regulated and 286 were down-regulated in the big comb group. According to the animal QTL database, eight DEGs including BMP2 and CHADL matched the QTLs associated with the chicken comb traits. Functional annotation analysis revealed that the DEGs were involved in cell communication and calcium signaling. Protein-protein interaction network analysis showed that STK32A, PI3KR1, EDN1, HSPA5 and HSPA8 might have great impact on comb growth. Moreover, potential alternative splicing (AS) events and single nucleotide polymorphisms (SNP) were also identified.
