Transcription profiling of mouse ovaries from newborns

Project description:Microarray analysis of normal newborn ovarian transcript levels, for use in comparison to array based studies of differential expression in mouse knockout models. Experiment Overall Design: Newborn ovaries were pooled separately from wild type animals and total RNA isolated using RNeasy mini kit (Qiagen, CA). Newborn ovaries were collected within 12 hours of delivery. Animal experimentation was approved by the Institutional Animal Care and Use Committee of Baylor College of Medicine. Three independently pooled RNA samples from wild type used to generate biotinylated cRNA. Biotinylated cRNA was hybridized to GeneChip Mouse Expression Set 430 2.0 (Affymetrix, Inc.). Since three independent experiments were performed from three independent pools of wild type RNA, signal intensities for particular genes were averaged between the three chips.

Profiling of ovarian tumour and benign lesions

Project description:Investigation of malignancy-associated expression of gene sets based on ovarian tumour histone modification status. A single serous epithelial ovarian tumour (which was assayed using ChIP-seq to determine histone modification profiles; SRA059358) was profiled using the HGU133 plus 2 GeneChip, along with 8 benign ovarian lesions (1 serous cyst, 3 serous cystadenomas and 4 serous cystadenofibromas) for comparison. Expression levels of genes marked in the tumour with particular histone modifications were compared between the tumour and the benign samples.

Transcriptional changes in Sohlh1/Sohlh2 double knockout newborn mouse ovaries

Project description:Sohlh1 and Sohlh2 are germ cell-specific basic helix-loop-helix transcription factors critical in early folliculogenesis. Differential genes expression by both Sohlh1 and Sohlh2 deficiency in mouse newborn ovaries was accessed using microarray. RNA samples from Sohlh1/ Sohlh2 double knockout and wild-type newborn ovaries were arrayed on the Illumina beadchip mouse WG-6 2.0. Total RNA isolated from wildtype and Sohlh1/Sohlh2 double KO mouse newborn ovary were used to run Illumina BeadChip MouseWG-6 2.0 arrays.

Bulk RNA sequencing of kidney in newborn non-CF and CF pigs

Project description:We did bulk RNA sequencing in newborn cystic fibrosis (CF) and non-CF pig kidney. We compared kidney gene expression profiling between non-CF and CF pigs. RNA sequencing results showed that there is not significant difference between non-CF and CF in terms of gene expression, suggesting that CFTR knockout does not affect kidney development in newborn pigs.
