Next Generation Sequencing Analysis of control and SRSF2-/- Huh7 cells Transcriptomes

ABSTRACT: We generated the SRSF2-/- Huh7 cells,and collected the cells at 2 days after transfected with siRNA. Then, we extracted RNAs and performed next generation sequencing. By comparing sequencing data from control and SRSF2 -/- samples, we profiled the alternative splicing events and gene expression regulated by SRSF2 in HCC.

Next Generation Sequencing Facilitates Quantitative Analysis of HCC cells transfected with NCsiRNA or ODC1siRNA

Project description:We investigated if targeting of ODC1 with siRNA could inhibit HCC progression. To accomplish this, Huh1 and Huh7 human HCC cells were transfected with ODC1 siRNA and tested for growth inhibition and apoptotic induction using MTS, FACS and microscopic analysis. To obtain insights into the molecular changes in response to ODC1 knockdown, global changes in gene expression were examined using RNA sequencing. Our results show that ODC1 silencing caused inhibition of HCC cell growth through blockade of cell cycle progression and a strong induction of apoptosis. Subsequent Western blotting revealed that ODC1 silencing decreased the levels of cell cycle regulator cyclin E1, PARP-1, and pro-caspase 3 accelerating apoptotic signaling in HCC cells. In addition, ODC1 silencing resulted in a strong inhibition in the expressions of important regulators of glycolysis and lipogenesis, GLUT4 and ChREBP, and caused a marked decrease in fat accumulation. These findings suggest that ODC1 can be a promising target for systemic therapy of HCC by modulating tumor metabolism.

Gene expression in the Bmi1 knockout Huh7 and Hep3B cells

Project description:Bmi1 plays a pivotal role in hepatic carcinoma (HCC), but its targets in HCC is unknown. To screen the potential targets, we transfected HCC cell line Huh7 and Hep3B with Bmi1 shRNA lenti-virus. After confirming the Bmi1 was knocked down using western blotting, we extracted total RNA and then run the microarray detection. Gene expression profiles in Bmi1 KO cells were compared with those in Bmi1 WT cells to screen potential targets of Bmi1.

Next Generation Sequencing Facilitates Quantitative Analysis of HCC cells transfected with NCsiRNA or CDCA8siRNA

Project description:We hypothesized if targeting of CDCA8 with small interfering (si) RNA could inhibit HCC progression. We also investigated molecular mechanism to mediate HCC cell death caused by CDCA8 silencing. To accomplish this, Huh1 and Huh7 human HCC cells were transfected with CDCA8 siRNA and tested for growth inhibition and apoptotic induction using MTS, FACS and microscopic analysis. To obtain insights into the molecular changes in response to CDCA8 knockdown, global changes in gene expression were examined using RNA sequencing. As results, siRNA silencing of CDCA8 inhibited HCC cell growth by blocking cell-cycle progression and inducing apoptosis. RNA sequencing showed that, representatively, the anti-proliferative effects were driven by a subset of molecular alterations including the upregulation of tumor suppressive ATF3 and GADD34 genes, whereas a key regulator of cell growth and invasiveness BGLAP was repressed. Subsequent Western blotting also revealed that CDCA8 silencing decreases the levels of pro-caspase 3 and PARP-1, accelerating apoptotic signaling in HCC cells. In addition, targeting CDCA8 effectively suppressed HCC tumor growth growth in a murine xenograft model. Taken together, these findings suggest that CDCA8 could be a promising molecular target for systemic therapy of HCC.

Transcriptomic study of PIK3D transfected-Huh7 cells

Project description:The isoform delta of class I Phosphoinositide 3-kinase (PI3Kδ) is expressed primarily in hematopoietic cells, and its inhibitor, idelalisib, is approved for the treatment of leukemia and lymphoma. PI3K orients the apicobasal axis and regulates lumen formation through assembly of the extracellular matrix. PI3Kδ overexpression in hepatocellular carcinoma (HCC) cells (Huh7) leads to profound changes in cell morphogenesis and is associated to the up-regulation of stem cell markers. Transcriptomic analysis performed in triplicate on mRNA of Huh7 cells transfected with PI3Kδ construct (PI3KCD) revealed down regulation of transcripts of hepatocyte differentiation genes and up regulation of transcripts that allow prediction of ICC and mesenchymal stem cells.
