Bladder cancer cells

ABSTRACT: Examination of gene expression in several bladder cancer cell lines grown on either plastic, SIS (small intestine submucosa) gel or matrigel. A data table of normalized values is appended below. Data were normalized as described in detail by Knowlton N, Dozmorov IM, Centola M. Microarray Data Analysis Toolbox (MDAT): for normalization, adjustment and analysis of gene expression data. Bioinformatics. 2004 Dec 12;20(18):3687-90. In brief, the normalization method relies on a number of low expression genes to provide an estimate of non-specific binding. This information is then used to perform a Z transformation on the data. Once normalized the data are "unbiased" through robust linear regression to allow comparisons across different membranes. Keywords: other

Project description:This series represents HDEC cultured in 10% control sera vs. SSc sera with ACA vs. SSc sera with SCL70 Samples were analyzed at 1, 6, 12, and 24 hours The data that have been provided in the GEO Samples (GSMs) are from QuantArray. The values indicated under the VALUE header were obtained by taking the log (base 2) of the ratio of the raw data from the experimental samples to the reference RNA samples. These raw data were subsequently analyzed by Cluster and TreeView which normalizes the data across samples (see appended Table). The normalization procedure was as follows: Background corrected intensity expression levels were normalized per channel using the software program called Cluster as follows: one cycle of log transformation, five cycles of median centering of genes, and five cycles of normalizing genes to generate a log-transformed, median polished, and normal (magnitudes close to 1.0) dataset. Transcription profiling of mouse dermis from epithelial activated beta-catenin mutant embryo

Project description:Î²-catenin signaling is required for hair follicle development, but it is unknown whether it is sufficient to activate expression of hair follicle genes in embryonic skin. To address this we profiled gene expression in dermis from E15.5 KRT14-Cre Ctnnb1(Ex3)fl/+ embryos carrying an activating mutation in epithelial beta-catenin, and control littermate embryos. Experiment Overall Design: Total dermal RNA from two KRT14-Cre Ctnnb1(Ex3)fl/+ and two control littermate E15.5 embryos was hybridized to Affymetrix GeneChip Mouse Genome MOE430 2.0 oligonucleotide microarrays. Experiment Overall Design: Appended below is Table S2: Full list of differentially expressed genes in KRT14-Cre Ctnnb1(Ex3)fl/+ mutant compared with control littermate dermis at E15.5, including normalization and filter parameters. MicroRNA profiling by array of older patients with cytogenetically normal AML with high or low BAALC- and ERG-related gene-expression signatures

Project description:microRNA expression microarray data for analysis of BAALC- and ERG-related miR-expression signatures in older patients with cytogenetically normal AML. The signal intensity was calculated for each spot making an adjustment for local background (i.e., mean foreground minus the median background). Signal intensities less than one were set equal to one and then log-transformed. Log-intensities from replicate spots were averaged. Quantile normalization was performed on arrays using all human and mouse microRNA probes represented on the array. For each microRNA probe, an adjustment was made for batch effects (ie, differences in expression related to the batch in which arrays were hybridized). The normalized data has not been submitted to ArrayExpress.

Changes in transcript abundance and association with large polysomes in response to hypoxia stress

Project description:7d-old WT ler seedlings were submitted to 12h of non-stress (air) or hypoxia-stress treatment under low light conditions (45 uM m-2 s-2), and Total and Large Polysome RNA from both treatments were extracted and hybridized against Affymetrix genome chips. Values were used to evaluate changes in transcript abundance and transcript association with large polysomal complexes. Yeast versus no yeast nutrition study

Project description:Larvae were reared on standard diet until early third instar, at which time they were washed and transferred to standard diet lacking yeast. The animals remained on this diet until four days after emergence, when one group of adults was switched back to standard diet containing yeast (group Y) while another remained on the diet lacking yeast (group NY). Flies from both groups were killed every hour for the next twelve hours, creating 24 samples across the two treatments. In addition, four samples of flies were killed just before the start of the time course and used as baseline replicates for the no yeast (NY) and yeast (Y) treatments. Baseline replicates were temporally ordered as noted for change-point analysis. No yeast (NY) treatment samples at hours four and eight did not yield microarray data due to insufficient RNA. Total RNA was extracted from whole animals using Trizol (Invitrogen). Sample processing and microarray hybridization/scanning were performed at the Brown University Center for Genetics and Genomics according to Affymetrix protocol. Change-point Analysis Results Table: Results of running change-point analysis on dChip normalized data. Normalized data was transformed into yeast (Y):no yeast (NY) signal ratios, and change-point analysis was performed by GeneTrace on these ratios (see publication for more information on change-point analysis). Raw Data, Not Normalized Table: Raw data (not normalized). Image files were analyzed by Affymetrix Microarray Suite (MAS) 5.0 with no normalization and no scaling. Signal abundance measurements, present [P], marginal [M], or absent [A] calls, and detection p-values reported were all produced by MAS 5.0.
