Gene expression profile of human fibroblasts stimulated by breast cancer cell lines secretome

ABSTRACT: Normal human dermal fibroblasts (NHDF) were treated under serum-free conditions with cell culture media conditioned by breast cancer cell lines (SkBr3, MDA-MB-468, T47D) for 72 hours and subjected to gene expression profiling with Illumina platform.

Project description:This study was designed to investigate the Metformin mode of action in different subtypes of breast cancer using cell and molecular, and systems biology techniques. To that end, several concentrations of Metformin have been used. Besides, five different breast cancer cell lines representing the five breast cancer phenotypes have been employed in this study. These cell lines were BT-474, MCF-7, MDA-MB-231, MDA-MB-468, and SkBr3 as representative for (Luminal B, Luminal A, Claudin-low, Basal-like, and HER2) subtypes respectively. Interestingly, Metformin treatment significantly reduced cancer cell viability and proliferation while inducing cell apoptosis and enhanced cell necrosis of the Basal-like (MDA-MB-468), although, the less sensitive subtype is HER2 (SkBr3).

The Effect of an Exopolysaccharide Probiotic Molecule from Bacillus subtilis on gene expression from four types of Breast Cancer Cells

Project description:Many well-known risk factors for breast cancer are associated with dysbiosis (an aberrant microbiome). However, how bacterial products modulate cancer are poorly understood. In this study, we investigated the effect of an exopolysaccharide (EPS) produced by the commensal bacterium Bacillus subtilis on breast cancer phenotypes. Although B. subtilis is commonly included in probiotic preparations and its EPS protects against inflammatory diseases, it was virtually unknown whether B. subtilis-derived EPS affects cancer. This work investigated effects of EPS on breast cancer cells as a cancer model. Short-term treatment with EPS inhibited proliferation of some breast cancer cells (T47D, MDA-MB-468, HCC1428, MDA-MB-453) while having little effect on others (MCF-7, MDA-MB-231, BT549, ZR-75-30). EPS induced G1/G0 cell cycle arrest of T47D cells while increasing apoptosis of MDA-MB-468 cells. EPS also enhanced aggressive phenotypes in T47D cells including cell migration and cancer stem cell survival. Long-term treatment with EPS (months) led to resistance in vitro and promoted tumor growth in immunocompromised mice. RNA-sequence analysis showed that EPS increased expression of pro-inflammatory pathways including STAT1 and NF-kB. IKKb and/or STAT1 signaling was necessary for EPS to modulate phenotypes of EPS sensitive breast cancer cells. These results demonstrate a multifaceted role for an EPS molecule secreted by the probiotic bacterium B. subtilis on breast cancer phenotypes and warrant future studies in immune competent mice and different cancer models.

Proteomic profiling of Breast cell lines exhibiting epithelial or mesenchymal morphology

Project description:We performed quantitative TMT-based proteomic analysis of eight human-derived breast cell lines growing in 2D. The dataset includes the total and phospho-proteomes of seven tumour cell lines: T47D (Epithelial, Luminal, ER+/PR+/HER2-), BT474 (Epithelial, Luminal, ER+/PR+/HER2+), SKBR3 (Epithelial, Luminal, ER-/PR-/HER2+), MDA-MB-468 (Epithelial, Basal A, ER-/PR-/HER2-), MDA-MB-231 (Mesenchymal, Basal B, ER-/PR-/HER2-), MDA-MB-231-LM2 (Mesenchymal, Basal B, ER-/PR-/HER2-, a highly metastatic subpopulation 4175 from MDA-MB-231), and SUM159 (Mesenchymal, Basal B, ER-/PR-/HER2-) and one non-tumour cell line: MCF10A (Epithelial, Basal B, ER-/PR-/HER2-). We achieved a depth of over 8,000 proteins and a total of over 20,000 phosphopeptides with MS2 acquisition covering a wide range of biological processes. These eight lines encompass a wide range of genetic subtypes and have diverse morphologies in either 2D (epithelial vs mesenchymal), and/or in 3D environments (Mass, Grape-like, Stellate, Round) (Neve RM, 2006) (Kenny PA, 2007). The study also explored the effects of TGF-β1 during 10 days on the non-tumorigenic MCF10A cells, and their posterior washout and recovery for 40 days. TGF-β1 is a cytokine known to induce epithelial-to-mesenchymal transition (EMT), a process associated with cancer progression (Xu J, 2009) (Nieto, 2016). The data can be analysed in isolation or in combination with other orthogonal datasets such as transcriptomes or image-based data (OMICS), for the purpose of predicting tumour outcome, identifying markers, drug response or mechanisms of resistance to therapeutics. These data can provide insights for therapeutic strategies and better understanding of the diverse molecular landscapes of breast cancer cells.

Expression data from lncRNA AL078604.2 and LINC01269 knockdown in MDA-MB-231, MDA-MB-468 and SKBR3 breast cancer cell lines

Project description:Breast cancer subtype-specific lncRNAs AL078604.2 and LINC01269 were knockdown in breast cancer cell lines LncRNA AL078604.2 was knockdown by an anti-AL076804.2 antisense oligonucleotides (ASOs) in triple-negative breast cancer cell lines MDA-MB-231 and MDA-MB-468 breast cancer cells. LncRNA LINC01269 was knockdown by an anti-LINC01269 ASOs in HER2+ SKBR3 breast cancer cells. To ensure the initial presence of AL078604.2 and LINC01269 in their respective cell lines, qPCR analysis was performed to confirm their expression levels prior to knockdown experiments. The effectiveness of knockdown was confirmed by qPCR analysis, which validated the reduction in AL078604.2 and LNC01269 expression in their corresponding cell lines following ASO treatment.
