Project description:We used RNA sequencing to analyze transcript profiles of ten autopsy brain regions from ten subjects. RNA sequencing techniques were designed to detect both coding and non-coding RNA, splice isoform composition, and allelic expression. Brain regions were selected from five subjects with a documented history of smoking and five non-smokers. Paired-end RNA sequencing was performed on SOLiD instruments to a depth of >40 million reads, using linearly amplified, ribosomally depleted RNA. 12 thousand protein coding and 2 thousand lncRNA transcripts were detectable at a conservative threshold. Of the aligned reads, 52% were exonic, 34% intronic and 14% intergenic. A majority of protein coding genes (65%) was expressed in all regions, whereas ncRNAs displayed a more restricted distribution. Profiles of RNA isoforms varied across brain regions and subjects at multiple gene loci, with neurexin 3 (NRXN3) a prominent example. Allelic RNA ratios deviating from unity were identified in > 400 genes, detectable in both protein-coding and non-coding genes, indicating the presence of cis-acting regulatory variants. RNA sequencing identifies distinct and consistent differences in gene expression between brain regions, with non-coding RNA displaying greater diversity between brain regions than mRNAs. Numerous RNAs exhibit robust allele selective expression, proving a means for discovery of cis-acting regulatory factors with potential clinical relevance. Project description:DNA methylation (5mC) is an epigenetic modification classified by the addition of a methyl group (Ch3-) catalysed by DNA methyltransferases (DNMTs) and S-adenosyl methionine (SAM). Recently hydroxymethylation at the same carbon-5 residue of the cytosine base catalysed by the TET (Ten–Eleven Translocation) family of proteins has been shown occur in mouse embryonic stem cells and the brain. 5-hydroxymethylcytosine (5hmC) has been shown to be distributed at a lesser extent in most mammalian tissues with an increased occurrence in Purkinje cells of the mouse brain. Here we assess genome-wide 5hmC distribution relative to 5mC enrichment in the human cerebellum and peripheral blood lymphocytes (PBLs) using high-resolution sequencing by synthesis. We found a significant increase and change in 5hmC distribution in human cerebellum at loci highly expressed in the human brain and postsynaptic density (PSD) compared to PBLs. Minimal changes in 5mC distribution were observed at these same loci and genome-wide in both human cerebellum and PBLs. Using high-throughput RNA-Seq of total RNA from human brain, cerebellum and PBLs we quantified elevated expression of gene products implicated in neuronal activity and having significantly increased 5hmC distribution across their gene bodies only in brain tissue compared to PBLs. Furthermore we show elevated expression of gene loci in the cerebellum to co-localise with increased 5hmC in Purkinje neurons. Our data provide new evidence for 5hmC mediated regulation of gene loci highly expressed in the human brain and PSD and implicated in neuronal activity and development.

Project description:The Arraystar Human LncRNA Array v2.0 was designed for researchers who were interested in profiling both LncRNAs and protein-coding RNAs in human genome. 33,045 LncRNAs were collected from the authoritative data sources including RefSeq, UCSC knowngenes, Ensembl and many related literatures. This experiment is to profile lncRNAs and protein-coding RNAs using Arraystar Human LncRNA Array v2.0. Identification of coding RNAs and lncRNAs that are diffrentially expressed in colorectal cancer by comparing sample A-E (normal colorectal cells) vs sample F-J (colorectal tumor cells) and c-MYC-regulating lncRNAs by comparing sample 1-3 (triplicate of HCT116 cells treated with control siRNA) vs sample 4-6 (triplicate of HCT116 cells treated with siRNA targeting MYC) and sample 7-9 (triplicate of RKO cells treated with control siRNA) vs sample 10-12 (triplicate of RKO cells treated with siRNA targeting MYC) .

Project description:Many diseases and adverse drug reactions exhibit tissue specificity. To better understand the tissue-specific expression characteristics of transcripts in different human tissues, we deeply sequenced RNA samples from 14 different human tissues. After filtering many lowly expressed transcripts, 24,729 protein-coding transcripts and 1,653 noncoding transcripts were identified. By analyzing highly expressed tissue-specific protein-coding transcripts (TSCTs) and noncoding transcripts (TSNTs), we found that testis expressed the highest numbers of TSCTs and TSNTs. Brain, monocytes, ovary, and heart expressed more TSCTs than the rest tissues, whereas brain, placenta, heart, and monocytes expressed more TSNTs than other tissues. Co-expression network constructed based on the TSCTs and TSNTs showed that each hub TSNT was co-expressed with several TSCTs, allowing functional annotation of TSNTs. Important biological processes and KEGG pathways highly related to the specific functions or diseases of each tissue were enriched with the corresponding TSCTs. These TSCTs and TSNTs may participate in the tissue-specific physiological or pathological processes. Our study provided a unique data set and systematic analysis of expression characteristics and functions of both TSCTs and TSNTs based on 14 distinct human tissues, and could facilitate future investigation of the mechanisms behind tissue-specific diseases and adverse drug reactions.
