The drought-responsive gene expression in rice panicle

ABSTRACT: The young panicles 2 cm length were used for expression analysis in well watered control and drought stressed treatment. The panicle samples from biological replicates of six rice varieties were obtained in three independent experiments. The expression profiles were generated using Affymetrix rice genome arrays.

Gene expression in S1 panicles of Ubi1:AtJMT transgenic plants and drought-treated nontransgenic rice plants

Project description:To identify genes that are regulated by MeJA and drought, global expression profilings were performed on panicles from Ubi1:AtJMT, drought-treated NT, and untreated NT plants. The underlying assumption of this approach was that high levels of MeJA produced either by overexpression of AtJMT in the transgenic panicles or by drought treatment in the NT panicles regulates genes that are involved in spikelet and/or panicle development. Profiling was conducted using the Rice 3’-Tiling Microarray (GreenGene Biotech, Yongin, Korea). RNA samples from S1 panicles of Ubi1:AtJMT, drought-treated NT and untreated NT plants were used to generate cyanine-3 (Cy3)-labeled complementary DNA (cDNA) probes, which were then hybridized to the microarray. Each data set was obtained from three biological repeats.

Changes in rice NILs panicle expression profile in response to drought stress at reproductive stage

Project description:The current knowledge of drought stress transcriptomes in rice are mostly relying on comparative studies of diverse genetic background under drought. A more reliable approach is to use near-isogenic lines (NILs) with a common genetic background (Donar parent: Aday Sel, Recurrent parent: IR64), but contrasting levels of resistance to drought stress under initial exposure to water deficit. Here, we examined two pairs of NILs in IR64 background with contrasting drought tolerance. We obtained gene expression profile in panicles of rice NILs under different levels of drought stress help to identify genes and mechanisms involved in drought stress.

Genome-wide temporal-spatial gene expression profiling of drought responsiveness in rice

Project description:Rice is highly sensitive to drought, and the effect of drought may vary with the different genotypes and development stages. Genome-wide gene expression profiling was used as the initial point to dissect molecular genetic mechanism of this complex trait and provide valuable information for the improvement of drought tolerance in rice. Affymetrix rice genome array containing 48,564 japonica and 1,260 indica sequences was used to analyze the gene expression pattern of rice exposed to drought stress. The transcriptome from leaf, root, and young panicle at three developmental stages was comparatively analyzed combined with bioinformatics exploring drought stress related cis-elements. In this study, the gene expression patterns across six tissues including leaves and roots at tillering stage and panicle elongation stage, leaves and young panicle at booting stage ( TL: leaves at tillering stage; TR: roots at tillering stage; PL: leaves at panicle elongation stage; PR: roots at panicle elongation stage; BP: young panicle at booting stage; BL: leaves at booting stage) were characterized by using the Affymetrix rice microarray platform based on a drought tolerant rice line derived from IR64.

Genome-wide Mapping of the Ozone-responsive Transcriptomes of Rice Panicle and Seed Tissues Reveals Novel Insight into their Regulatory Events

Project description:The ‘O3-responsive transcriptome’ behavior in the panicles and grains of rice plant was studied individually through high-throughput oligo-DNA microarray technique. Obtained results showed that O3 differentially regulated 620 and 130 genes in the panicles and grains separately, by at least two-fold changes. However, only five genes were found to be common in both the tissues, suggesting towards the tissue specific O3-sensitivity in rice plants. Among the O3-responsive genes, 176 and 444 genes were up- and down-regulated in rice panicle; whereas, 24 and 106 genes in rice grain, respectively. Further mapping onto various regulatory events revealed that, the majority of differentially expressed genes were mainly involved in signaling, hormonal, cell wall, transcription, proteolysis, and defense events. Many previously unknown O3-responsive novel genes were identified, including the brassinosteroid insensitive-1 receptor kinase, wall-associated kinase like receptor, calcium-dependent protein kinases, phosphatidylinositol kinases, G-protein components, ethylene insensitive-3, cellulose synthases, pectatelyase, etc. Inventory of 745 O3-responsive genes and their mapping will surely expand our knowledge on novel regulatory processes in both panicles and grains of rice; and, serve as a resource towards the designing of rice crops for future high-O3 world. Comparison between healthy rice plant panicles and ozone treated plant panicles (for 8 h) and seed (grain) of healthy rice plants and of rice plants grown under ozone for their lifeftime was performed. Three biological replicates (panicle or seed; pooled) were used, and dye-swaped.

Genome-wide transcriptome analysis of rice in response to controlled drought stress at vegetative

Project description:In this study, genome-wide transcriptome profiling was used to understand molecular genetic mechanism of drought tolerance in rice. Illumina High-Seq 2000 platform was used for sequencing RNA from leaf tissue of rice plants exposed to controlled drought stress and well-watered conditions. The differentially expressed genes were used to identify biological process and cis-regulatory elements enriched under drought stress compared to well-watered conditions.

Project description:To gain mechanistic insights on OsMADS2 functions in rice spikelet development, we have employed global expression profilling to identify the genes regulated by OsMADS2. Transgenic rice panicle RNAs were compared with the wild type panicle RNA of similar developmental stage. Genes downregulated in transgenic lines will be those which expression requires functional OsMADS2 whereas upregulated genes will need OsMADS2 for their repression. Experiment Overall Design: Two independent biological RNA pools of dsRNAiOsMADS2 transgenic panicles were compared with a single wild type RNA pool in two different hybridizations. A third hybridization was performed with reciprocally dye-lebeled wild type RNA and one of the mutant RNA.

Transcriptome dynamics of rice spikelets under heat stress treatment

Project description:Rice reproductive development is highly sensitive to high temperature stress. In rice flowering occurs over a period of at least 5 days. Heat stress alters the global gene expression dynamics in panicle especially during pollen development, anthesis and grain filling. Some of the rice genotypes like Nagina 22 show better spikelet fertility and grain filling compared to high yielding and popular rice cultivars like IR 64. We carried out microarray analysis of 8 days heat stressed panicles of Nagina22, heat and drought tolerant aus rice cultivar and IR64, a heat susceptible indica genotype along with unstressed samples of Nagina22 and IR64 so as to understand the transcriptome dynamics in these two genotypes under heat stress and to identify the genes important for governing heat stress tolerance in rice.

miR2118-triggered phased siRNAs are differentially expressed during the panicle development of wild and domesticated African rice species

Project description:Rice was domesticated independently in Asia and Africa, leading to two distinct but closely related crop species, Oryza sativa and Oryza glaberrima, respectively. The two domestications lead to morphological changes, in which a higher branching complexity of the panicles, influencing seed production and crop yield. Although much emphasis was placed on changes in transcriptional regulation during rice domestication and improvement, no large-scale study of small RNA regulation changes during domestication has been reported so far. To analyze whether rice domestication has altered the expression of small RNAs, we performed deep sequencing of small RNA transcriptomes from early developmental stages of panicles from 10 genotypes of the cultivated African species and 10 genotypes of its wild-relative O. barthii. Our study shows a drastic expression change of the 21-nucleotide smallRNA population. A total of 29% of these smallRNAs are overexpressed in panicles of O. barthii vs. O. glaberrima, corresponding mainly to 21-nucleotide phased siRNAs (or phasiRNAs). We also show that these changes are associated with a differential expression of a known regulator of phased siRNAs, miR2118 during early panicle development. Finally, these changes are associated to a heterochronic alteration of phasiRNAs and miR2118 expression pattern, during panicle development with a delayed expression in the domesticated species. Our study suggests a major reshaping of the regulation network from a specific class of small RNA during African rice domestication.
