ABSTRACT: As part of a larger conifer genomics project, we developed a new 21.8K cDNA microarray containing 21,843 spotted ESTs from spruce (Picea spp.). To evaluate the performance of the array we conducted four technical replicate self-self hybridizations using untreated control bark RNA pooled from four biological replicates. The objectives were to determine: 1) the linear dynamic range of expression detection of the array; 2) the level of non-specific hybridization to negative control elements on the array; and 3) the overall technical reproducibility of the array. Project description:We performed a transcriptome analysis of interior spruce (Picea glauca x engelmannii) bark response to weevil (Pissodes strobi) feeding using 21.8K spruce microarray (that contains 21.8 thousand unique transcripts). This microarray study revealed a large rearrangement of the interior spruce bark transcriptome in response to weevil feeding involving differential expression of close to 20% of the studied transcriptome. RNA was isolated from the bark of interior spruce exposed to weevil feeding and from the bark of untreated trees at three time points (6 hours, 2 days and 2 weeks). Four independent biological replicates were included for treatment and control at each time point. Four hybridizations were performed for treatment and control comparison within each time point (6 hours, 2 days, 2 weeks) and one hybridization was performed for each comparison between time points for both treatment and control (total 18 hybridizations/slides).

Transcriptome analysis of constitutive resistance to white pine weevil in Picea glauca-engelmannii (Interior spruce)

Project description:White pine weevil is a major pest of conifers in North America, especially for Spruce trees. Constitutive defenses are important in understanding defense mechanisms because they constitute the initial barrier to attacks by weevils and other pests. Resistant and susceptible trees exhibit constitutive differences in spruce. To improve our knowledge of their genetic basis, we compared the constitutive expression levels of 17,825 genes between 20 resistant and 20 susceptible trees in interior spruce (Picea glauca). Twenty hybridizations were performed to compare untreated bark of resistant and susceptible trees.RNA isolated from each of the 20 individual untreated resistant trees was compared directly against the 20 individual untreated susceptble trees using two hybridizations with a dye flip for each tree pair.

Project description:Using 21K spruce microarray (that contains 21.8 thousand unique transcripts) we performed analysis of the transcriptome response of interior spruce (Picea glauca x engelmannii) inoculated with the spruce beetle (Dendroctonus rufipennis) vectored blue stain fungal pathogen Leptographium abietinum or treated with wounding. This microarray analysis revealed large transcriptome reorganization with close to 2000 transcripts (10% of the studied transcriptome) differentially expressed within two weeks of treatment, with the wounding response affecting close to 5% of the interior spruce transcriptome. RNA was isolated from the bark of interior spruce inoculated with Leptographium abietinum, treated with wounding, or untreated control for three time points (6h, 2days and 2 weeks). Three independent biological replicates were included for each treatment and each time point. Three hybridizations were performed for each comparison of different treatments (fungal, wounding, control) within each time point (6 hours, 2 days, 2 weeks) and one hybridization was performed for the comparison of the same treatments between time points (total 36 hybridizations/slides).

A common graft formation pathway in Norway spruce and Arabidopsis thaliana identifies the PAT gene family as conserved regulators of tissue attachment and wound healing [RNAseq: Hornome-Treatment-samples]

Project description:The widespread use of plant grafting has enabled different plants to join and combine their best properties to improve stress tolerance, growth and yields. Grafting is commonly performed between closely related eudicots or gymnosperms where mechanisms permit tissue fusion yet limit success as plants become unrelated. To investigate these aspects, we developed a micrografting method using young conifer tree seedlings that enabled divergent conifer members to successfully graft. Conifer grafts showed rapid connection of phloem and xylem at the junction, while a genome-wide transcriptome analysis of the Picea abies (Norway spruce) healing junction revealed differential expression of thousands of genes including those related to auxin response and cell wall biogenesis. We compared these genes to those induced during Arabidopsis thaliana graft healing and found a common activation of cambium, cell division, phloem and xylem-related genes. A gene regulatory network analysis revealed that PHYTOCHROME A SIGNAL TRANSDUCTION 1 (PAT1) acted as a central hub during Picea grafting and was also induced during Arabidopsis grafting. Arabidopsis mutants lacking PATs failed to attach tissues or successfully graft, while complementing Arabidopsis PAT mutants with the Picea abies PAT1 homolog could rescue tissue attachment and enhance callus formation. Together, our data demonstrate a competency for young tissues to graft to distantly related species and identifies the PAT gene family as conserved regulators of graft healing and tissue regeneration in eudicots and gymnosperms.

Interspecies Pinaceae comparison experiment

Project description:The goal of this experiment is to evaluate the potential for utilising this oligonucleotide microarray in other species and genera of the Pinaceae family by using comparative RNA hybridizations in four different spruces (Picea spp), two pines (Pinus spp.) and a larch (Larix laricina), across two tissues, xylem and phelloderm. One-color comparison of 7 conifer species in 2 tissue types: xylem and phelloderm. Between 4 and 28 biological repetitions per sample type, depending on the species, for a total of 142 slides.

Project description:Based on the generation of ESTs, we developed a spruce cDNA microarray composed of 21,843 cDNA elements selected from 12 cDNA libraries representing developmental stages of xylem, phloem, bark and roots, as well as elicitor-treated bark. Clones on the array were selected from a CAP3 assembly of 50,770 hq 3’ ESTs, and were carefully chosen to represent a minimally redundant gene set. Using this array we examined global changes in the transcriptome of Sitka spruce attacked for two days by stem-boring white pine weevils. Differentially expressed genes were determined using three criteria: fold-change between weevil-treated and untreated control > 1.5-fold, P value < 0.05 and Q value < 0.05. After 48 h of weevil feeding, 1,857 (8.5%) microarray elements identified transcripts as up-regulated, compared to 1,374 (6.3%) down-regulated. Keywords: Stress response
