Epigenetic profiling of cycling endometrium at single-cell resolution

Project description:The human menstrual cycle can be divided into two major phases by the event of ovulation. Before ovulation, in the proliferative or follicular phase, the endometrium proliferates under the influence of estradiol produced by growing ovarian follicles. After ovulation, in the secretory or luteal phase, ovarian progesterone produced by the newly formed corpus luteum drives a process of differentiation during which the endometrium becomes competent to receive and support the growth of the embryo. Single-cell analyses at the RNA level from our group and others have begun to decipher cell-type specific expression in the endometrium. How these events are controlled at the chromatin level remains elusive, however. In this study, we applied single-cell assay for transposase-accessible chromatin using sequencing (scATAC-seq) to profile the epigenetic landscapes of human endometrial samples across the menstrual cycle.

The differential expression of mRNAs and long noncoding RNAs between ectopic and eutopic endometrium of adenomyosis

Project description:Adenomyosis, defined as ectopic endometrial tissue within the myometrium, can often be misdiagnosed as multiple uterine leiomyomata or endometrial thickening. We therefore performed a combined mRNA and long noncoding (lnc)RNA microarray and bioinformatic analysis of eutopic and ectopic endometrium in women with adenomyosis to better understand its pathogenesis and help in the development of a semi-invasive diagnostic test. A total of 586 mRNAs were increased and 305 mRNAs decreased in ectopic endometrium of adenomyosis compared with eutopic endometrium, while 388 lncRNA transcripts were up-regulated and 188 down-regulated in ectopic compared with paired eutopic endometrial tissue. Bioinformatic analysis suggested a series of metabolic and molecular abnormalities in adenomyosis, which have many similarities with endometriosis. Furthermore, our study constitutes the first known report of lncRNA expression patterns in human adenomyosis ectopic and eutopic endometrial tissue. RNA-RNA interactions enable specific targeting of noncoding RNAs to nascent pre-mRNAs and chromatin sites

Project description:We developed a general method based on RNA Antisense Purification (RAP) to identify the intermolecular RNA-RNA interactions of a target RNA (RAP-RNA). RAP-RNA identifies endogenous RNA-RNA complexes through in vivo crosslinking, RNA capture with antisense oligonucleotides, and high-throughput RNA sequencing. This approach provides a systematic view of other RNAs that interact with a target RNA, and furthermore can distinguish between direct and indirect RNA-RNA interactions through the use of crosslinking reagents with different reactivities with proteins and nucleic acids. We applied this method to numerous small and large noncoding RNAs, including U1 snRNA, Malat1 lncRNA, Xist lncRNA, U3 snoRNA, U17/Snora73a snoRNA and U12 snRNA.

Comparison of organoids from Menstrual Fluid and Hormone-treated Endometrium: Novel tools for Gynaecological Research

Project description:Background: Endometrial organoids are useful tools for studying endometrial biology but are derived from endoemtrial tissue obtained invasively from biopsies and mostly from women not taking hormonal medication. To increase the proportion of women from which endometrial organoids can be obtained, we sought to compare endometrial organoids derived from menstrual fluid and hormone-treated endometrium with standard endometrial organoids. Purpose: To determine if organoids derived from menstrual fluid and hormone-treated endometrium share features with standard endometrial organoids. Methods: RNA sequencing was performed on passage 3 day 7 menstrual fluid organoids (MFO), endometrial organoids from women taking hormonal medication (EMO-H) and standard endometrial organoids (EMO) Results: to determine if organoids derived from menstrual fluid and hormone-treated endometrium share features with staandard endometrial organoids. Conclusions: MFO and EMO-H did not cluster distinctly to EMO, indicating that they share features with EMO and may enable population-wide disease modelling. This is the first publicly available data set demonstrating the transcriptome of EMO-H.

Single-cell RNA sequencing of human endometrium across the luteal phase of the menstrual cycle

Project description:The fate of the human endometrium is determined during the mid-luteal window of implantation, a crucial period when endometrial stromal cells (EnSCs) differentiate into specialized decidual cells. Upon embryo implantation, these differentiating EnSCs transform the endometrium into the decidua of pregnancy. Conversely, in the absence of pregnancy, decreasing progesterone levels trigger tissue breakdown, leading to menstruation. Despite our understanding of these processes, the precise mechanisms governing this tissue transformation remain elusive. To bridge this knowledge gap, we conducted single-cell RNA sequencing, mapping the transcriptomic profiles of timed endometrial biopsies throughout the luteal phase of the menstrual cycle.
