Project description:In order to screen for CaMKIIβ binding lncRNAs, we performed a RIP-seq analysis on mouse hippocampus. Potential CaMKIIβ binding RNAs are identified through differential expression analysis between CaMKIIβ RIP-seq results and the control groups, IgG and input. Differentially expressed genes are subsequently filtered by biotype and expression level.

Project description:Tristetraprolin is a vertebrate CCCH tandem zinc finger protein that can bind to and destabilize certain mRNAs containing AU-rich element binding sites. zfs1 is the single gene in the fission yeast, Schizosaccharomyces pombe, that encodes a protein containing the critical features of the tristetraprolin zinc finger domain. zfs1 has been linked to pheromone signal transduction control and to the coordination of mitosis, but no biological function has been ascribed to the zfs1 protein. Through a functional genomics approach we compared transcript levels in wild-type and zfs1-deficient S. pombe strains; those elevated in the zfs1-deficient strain were examined for the presence of potential tristetraprolin-like binding sites. One such potential target transcript was encoded by arz1, a gene encoding a protein of unknown function that contains armadillo repeats. arz1 mRNA decay was inhibited in the zfs1-deficient strain when it was expressed under the control of a thiamine-repressible promoter. Mutations within one AU-rich element present in the arz1 3’-untranslated region protected this transcript from zfs1-promoted decay, whereas mutating another potential binding site had no effect. Binding assays confirmed a direct interaction between zfs1 and arz1 mRNA-based probes; this interaction was eliminated when key residues were mutated in either zfs1 zinc finger. zfs1 and its targets in S. pombe represent a useful model system for studies of zinc finger protein/AU-rich element interactions that result in mRNA decay. Project description:<p>There is a clear need to develop biomarkers for Parkinson disease (PD) diagnosis and monitoring disease progression. In this study we evaluated cerebrospinal fluid (CSF) proteins, which are known to be critically involved in PD or identified in our preliminary profiling studies, aptamers, and RNAs as potential PD biomarkers. Access to subjects for this study was via the Pacific Northwest Udall Center (PANUC) and the Alzheimer's Disease Research Center (ADRC) at the University of Washington and Oregon Health and Sciences University (OHSU). Using CSF samples from 30 well-characterized patients with PD and 30 age-, sex-matched healthy controls, we prepared RNA seq libraries and performed deep sequencing of all RNA species, including small and long RNA, mRNAs, noncoding RNAs and differentially spliced transcripts. We then tried several methods for RNAseq data analysis to optimize our analysis pipeline. We identified a total of 3381 transcripts corresponding to 182 long intergenic RNAs (LincRNAs), 11 microRNAs (miRNAs), 2861 protein-coding transcripts, 200 pseudogenes and 127 antisense RNAs; some of them were differentially expressed between PD and control groups. Selected differentially expressed RNAs have been validated in the same set of CSF samples using real-time PCR (RT-PCR). Further validations in independent, larger cohorts of samples are still ongoing. Our results obtained so far suggested that CSF proteins and RNAs could be used as good indexes for PD diagnosis and disease severity/progression. This study is a part of the NIDDS-funded Parkinson's Disease Biomarkers Program (PDBP).</p>

We also used direct RNA sequencing to determine the locations of the polyA tails in both wild type and mutant strains, and to confirm the presence of potential Zfs1p target sequences within the mRNA. These studies identified a set of transcripts containing potential Zfs1p binding sites that accumulated significantly in the zfs1 mutants; a subset of these turned over more slowly in the zfs1 mutant strain, and bound directly to Zfs1p in co-immunoprecipitations. One apparent direct target encodes the transcription factor Cbf12p, which is known to increase cell-cell adhesion and flocculation when over-expressed. Studies of zfs1 and cbf12 double mutants demonstrated that the increased flocculation seen in zfs1 mutants is due, at least in part, to a direct effect on the turnover of cbf12 mRNA, leading in turn to changes in the levels of its transcriptionally regulated genes. These data suggest that Zfs1p can both directly and indirectly regulate the levels of transcripts involved in cell-cell adhesion in this species.

Project description:Human TOP3B is unique as it can act as RNA topoisomerase. For identification of RNAs with TOP3B cleavage sites, we engineered a “self-trapping” mutant of TOP3B (R338W TOP3B) and performed performed native RNA Immunoprecipitation and sequencing without crosslinking (Native RIP seq). 2,856 RNAs (Supplementary Figure 7F) were enriched in R338W TOP3B immunoprecipitated samples and found that TOP3B regulates key cellular RNA-related pathways.

Project description:Background: It has been reported that HSPA5 is an endoplasmic reticulum chaperone, which regulates cell metabolism, especially lipid metabolism. There are many reports about the interaction between HSPA5 and protein regulating cell function, but there is no report about HSPA5 binding RNA and its biological function. However, it may have RNA binding ability by using interaction capture. Method: In the present study, the ability of HSPA5 to modulate the AS of cellular genes was assessed using a high-throughput RT-PCR approach to examine AS in lipid metabolism-associated genes. RNA immunoprecipitation coupled to RNA sequencing (RIP-Seq) assays were also performed to identify cellular mRNA sassessment. Results: Upon HSPA5 expression, we detected modifications to the AS profiles of numerou genes involved in pathology of nonalcoholic fatty liver disease. Moreover, we show that HSPA5 modulates the expression levels of various splicing factors such as NEAT1, LRP1, and EGFR. Finally, RNA immunoprecipitation coupled to RIP-Seq assays demonstrate that HSPA5 immunoprecipitates specific cellular mRNAs. Conclusion: The HSPA5 protein can modulate the AS profiles of numerous cellular genes and it binds lncRNA and mRNA, and the related genes are links to nonalcoholic fatty liver disease, which is also the innovation of this project.
