kidney organoids derived from human induced pluripotent stem cells (iPSC)

Project description:iPSCs were maintained on Geltrex coated flat culture dish in E8 media according to manufacturer’s guidelines. Colonies were manually harvested at 60-80% confluence. Cells were then collected and dissociated into single cells using EDTA. Cells were put on to ultra low attachment 24 well or 96 well plate to allow them to form aggregated in suspension with ROCK inhibitor. Cell aggregates 191were cultured in E8 medium with daily medium change for 6-7 days. Control iPSC-A (iPSC-aggregates) were plated on a Geltrex in 96 well plate or 8 well culture chamber. And then aggregates were treated E8 medium with daily medium change for 12-14 days.

Genomic instability in human embryonic stem cells is associated to culture density and medium acidification.

Project description:Human embryonic stem cells (hESC) show great promise for clinical and research applications, but genomic instability hampers the development of their full potential. Here we demonstrate that increased culture density causes medium acidification due to lactic acid accumulation. hESC are able to cope with this, but acquire increased DNA damage associated to DNA replication stress. Also, single-cell genomics analysis reveals a strong correlation of the occurrence of de novo CNVs and culture density after only five days of culture. However, by an improved control over the accumulation of metabolites through more frequent medium changes, we were able to counter the effect of culture density on DNA damage and CNVs. These data underline the importance of optimal culture conditions, even at short-term, in the light of bringing hESC to their full potential.

Optimization of SILAC in human embryonic stem cells

Project description:We present a fully defined culture system (adapted Essential8 (E8) medium in combination with vitronectin) for human embryonic stem cells (hESC) that can be used for Stable Isotopic Labeling of Amino aCids (SILAC) purposes. Although a complete incorporation of the labels was observed after 4 days in culture, more than 50 % of all mass spectrometry (MS) precursors displayed a conversion of L-arginine (R) to L-proline (P) or L-glumatate (E) of 40 %. To reduce this arginine conversion, E8 medium was modified by adding (1) L-proline, (2) L-ornithine, (3) Nω-hydroxy-nor-L-arginine (Nor-NOHA) acetate or by (4) lowering the arginine concentration. Inhibition of arginine conversion was best obtained by adding 5mM L-ornithine, followed by 3.5 mM L-proline and by lowering arginine concentration to 99.5 µM. No major changes in the proteome (HDMSE data), pluripotency and cell amount could be observed for these adapted Essential8TM media, although sudden cell death was sometimes observed with the use of 99.5 µM L-arginine. In conclusion, we suggest using 5 mM L-ornithine to reduce arginine conversion.

Transcriptome and chromatin accessibility in oral squamous carcinoma with human plasma-like medium culture (ATAC-Seq)

Project description:In recent years, human plasma like medium (HPLM) have been developed that mimic the conditions of the human physiology. In comparison with conventional cell culture medium, cell culture in HPLM had extensive effects on cellular metabolism, including metabolome, redox status, and glucose utilization. However, molecular mechanisms underlying HPLM effects on human cells are only partly understood. Transcriptome and chromatin accessibilities are important regulators of cell states and implicate in a variety of biological processes. We habituated three oral cancer cell lines such as SAS, HSC-3, and HSC-4 in HPLM and evaluated cell growth and drug sensitivity. We perform epigenetic analysis between HPLM and conventional culture condition in HSC-3 cells by ATAC-seq.
