Distinct mesenchymal lineages and niches promote epithelial self-renewal and myofibrogenesis in the lung

ABSTRACT: Using flourescence activated cell sorting, we gated on cells negative for CD45, CD326 and CD31, from single cell suspension generated from Adult mice. We then isolated subsets of YFP-, GFP- or TdTomato expressing cells from the indicated reporter mice. tdTomato indicates Wnt-responsive cells, GFP reports Pdgfr-alpha expression and YFP- was used to isolate lineaged Wnt2-positive cells. Additionally we included cells that were negative for the aforementioned reporters. We performed RNAseq on biological duplicates for each subset.

Intrinsic regenerative potential of murine cochlear supporting cells

Project description:P3 Math1-nGFP mouse cochlear sensory epithelia, consisting of greater and lesser epithelial ridges (GER & LER) including the organ of Corti with nGFP-positive hair cells, were dissected, dissociated into single cells, and labeled with propidium iodide and three CD marker antibodies. The cell suspension was subjected to FACS purification. 83.6 ±2.8% of the total input of cells were viable, determined by exclusion of propidium iodide. Only viable cells were collected into 5 distinct populations: GFP+ cells (Samples HC_A-D), GFP−/CD271High (Samples Mac_A-C), as well as GFP−/CD271Low/CD326+/CD146Low (Samples SC_A-B), GFP−/CD271Low/CD326+/CD146Hig (Samples GER_A-B), and GFP−/CD271Low/CD326− (Sample BM_B). Gene expression profiling of perinatal or adult regulatory T cells (Tregs)

Project description:A comparative analysis of gene expression of 3 different experiments; 1. Perinate or adult-tagged GFP+YFP+ and bulk GFP+YFP- Tregs, 2. FL or BM-derived Tregs 3. Perinate or adult thymic Tregs. 1. Foxp3-eGFP-Cre-ERT2 x Rosa26-YFP lineage-reporter mice were injected ip with tamoxifen (4 injections, every third day) between 0-10 (perinate) or 35-45 (adult) days of age, and keep until 8 weeks of age. Perinate or adult-tagged GFP+YFP+ cells and bulk GFP+YFP- were double-sorted. 2. Hematopoietic progenitor cells were isolated from E18.5 fetal liver of CD45.1 congenic mice or from bone marrow of 5 weeks old CD45.2 B6 mice via negative selection of Thy1.2+ cells. The two populations were mixed at a 1:1 ratio, and were iv-transferred into irradiated (1000 rad) Rag-1-KO mice. FL or BM-derived Tregs were double sorted after reconstitution. 3. Foxp3-GFP+ Tregs were double-sorted from perinate (4 days old) or adult (5 weeks old) thymi. RNA from whole samples was amplified, labeled, and hybridized to Affymetrix Mouse Gene 1.0 ST Arrays.

Arabidopsis SKD1 Proteom LC-MSMS

Project description:We investigated the heat-dependent in-vivo interactome of Arabidopsis thaliana SKD1 using a transgenic 35S::GFP-SKD1 line. Potential interactors of GFP-SKD1 were co-immunoprecipitated from cell extracts of untreated or heat-treated rosette leaves and analyzed by mass spectrometry. A line overexpressing free YFP (35S::YFP) was used as a negative control. For each genotype and condition, proteins of three biological replicates were analyzed. An in-solution digest was performed on the beads, and peptides were subjected to liquid chromatography and tandem mass spectrometry (LC-MS/MS, Dr. S. Müller, CECAD/CMMC Proteomics Facility Cologne).

Molecular features of PDGFRa+ mesenchymal progenitors and progeny in the mammary gland

Project description:We performed RNA-seq on FACS-purified GFP+ and tdTomato+ stromal and luminal mammary populations from untreated and hormone stimulated adult PdgfraCreR26mTmG lineage tracing mice. Unsupervised hierarchical clustering of the top 20% most variable genes resulted in clustering of GFP+ and tdTomato+ stromal subsets into distinct groups. Distance-analysis of DEGs between GFP+ and tdTomato+ fractions in stromal and luminal lineages showed GFP+ stromal cells to have more similar transcriptomes to luminal cells than to tdTomato+ stroma. DEGs between GFP+ and tdTomato+ stromal subsets were enriched in pathways regulating Lysosomes, Focal adhesion, ECM-receptor interaction, Actin cytoskeleton and PI3K-Akt signaling. Hormone stimulation perturbed multiple cancer-associated pathways, as well as Endocytosis, Focal Adhesion and the Phosphatidylinositol System – all important in cell migration.

Acute deletion of TET enzymes results in aneuploidy in mouse embryonic stem cells through decreased expression of Khdc3 (Whole Genome Sequencing [Low Coverage])

Project description:Low coverage whole genome sequencing (lc-WGS) from inducible Tet TKO (Tet iTKO) and control (Ctrl) mouse ESCs (mESC), as well as for germline Dnmt TKO mESCs. mESCs were sorted to isolate the Live/Dead dye and Thy1.2 negative CD326+GFP+ population representing the mESCs populations responsive to the tamoxifen treatment. The cells were resuspended in FACS buffer and filtered with a 70 µM filter before sorting. These bulk-population samples were analyzed by using low coverage Whole Genome Sequencing (lc-WGS).

ILC1 (Eomes GFP- RORgt YFP-) 3. exRORgt ILC3 (Eomes GFP- RORgt YFP+). Conventional NK cells from the bone marrow (cNK BM) were sorted from Eomes Gfp/+ mice with the markers Lineage- CD45+ NK1.1+ Eomes GFP+.
