Expression data from leaflets of domesticated tomato and wild-related Solanum pennellii plants subjected to water stress

Project description:Transcriptomics study which main goal is to elucidate the programme of gene expression triggered by water stress in leaflets of the drought-tolerant wild-related tomato Solanum pennellii (acc. PE47) compared with domesticated tomato (S. lycopersicum, cv. P73). In this study we used S. lycopersicum (Sl) (cv. P73) and S. pennellii (Sp) (acc. PE47) species displaying remarkable divergences regarding drought tolerance, to investigate the physiological and molecular responses in leaves of plants grown without stress (control) and after four days of water withholding (water stress, WS), when plant water loss was significant but leaves did not show visual dehydration symptoms yet. Significant physiological differences between species were found, showing Sp leaves higher ability to avoid water loss. Leaf transcriptomic analysis showed important constitutive expression differences between Sp and Sl, including genes with unknown function. In relation to the genes specifically induced by drought in Sp, those linked to stomatal closure, cell wall and primary carbohydrate metabolism and, specially, nitrogen metabolism were identified. Thus, genes linked to NH4+ assimilation, GOGAT/GS cycle and the GDH- and GABA-shunt were specifically induced by water stress in leaves of Sp. Our results showed also the up-regulation in Sp of genes involved in JA biosynthesis pathway, which were induced in both conditions, whereas genes involved in ET biosynthesis were specifically induced under WS. Regarding ET signaling, ERF genes were up-regulated by WS in Sp, hinting at the importance of these transcriptional regulators in the drought response of Sp.

Transcriptomic exploration of Solanum spp. resistance upon early-stage broomrape parasitism

Project description:Tomato (Solanum lycopersicum) is a major crop of high economic value. Phelipanche and Orobanche genera (broomrapes) are parasitic weeds, constituting biotic stressors that impact tomato production. Developing varieties with tolerance to broomrapes has become imperative for sustainable agriculture. Solanum pennellii, a wild tomato species, has been used as breeding material for S. lycopersicum. In the present study a commercial tomato hybrid and two Introgression Lines (ILs), (S. lycopersicum X S. pennellii), were employed to identify genes and metabolic pathways associated with resistance against broomrape. Comparative transcriptomic analysis revealed a multitude of differentially expressed genes (DEGs) in roots, especially in the resistant genotype IL6-3, several of which were validated by quantitative PCR. DEG and pathway enrichment analysis (PEA), revealed diverse molecular mechanisms that can potentially be implicated in the host’s defense response and the establishment of resistance. Further research into these genes and associated metabolic pathways will contribute to our understanding of host-parasite interactions and resistance to broomrapes. Findings will be valuable in molecular breeding for generating resistant genotypes, ultimately providing alternative solutions for weed management in tomato and other valuable crops.

Project description:The intent of the experiment was to infer, from transcriptome analysis, the occurrence of competent LTR retrotransposons in shoot apical meristems of Solanum lycopersicum. For this, we performed Illumina pair-end RNA-seq in M82 tomato samples of meristems, leaves and flowers. We also harvested meristems in plants subjected to long-term heat. In addition, we performed RNA-seq in meristems, leaves and flowers samples from Solanum pennellii, to aid phylogenetic interpretations.

Project description:The two-spotted spider mite, Tetranychus urticae, is one of the most significant mite pests in agriculture that can feed on more than 1,100 plant hosts, including model plants Arabidopsis thaliana and tomato, Solanum lycopersicum. In order to refine the involvement of jasmonic acid (JA) in mite-induced responses, we analyzed transcriptional changes in tomato JA signaling mutant defenseless1 (def-1) upon JA treatment and spider mite herbivory. We used microarray to assess global gene expression in Solanum lycopersicum def-1 cv. Castlemart upon jasmonic acid treatment and Tetranychus urticae attack.

Genetic divergence in domesticated and non-domesticated gene regions of barley chromosomes.

Project description:Little is known about the genetic divergence in the chromosomal regions with domesticated and non-domesticated genes. The objective of our study is to examine the effect of natural selection on shaping genetic diversity of chromosome region with domesticated and non-domesticated genes in barley using 110 SSR markers. Comparison of the genetic diversity loss between wild and cultivated barley for each chromosome showed that chromosome 5H had the highest divergence of 35.29%, followed by 3H, 7H, 4H, 2H, 6H. Diversity ratio was calculated as (diversity of wild type - diversity of cultivated type)/diversity of wild type×100%. It was found that diversity ratios of the domesticated regions on 5H, 1H and 7H were higher than those of non-domesticated regions. Diversity ratio of the domesticated region on 2H and 4H is similar to that of non-domesticated region. However, diversity ratio of the domesticated region on 3H is lower than that of non-domesticated region. Averaged diversity among six chromosomes in domesticated region was 33.73% difference between wild and cultivated barley, and was 27.56% difference in the non-domesticated region. The outcome of this study advances our understanding of the evolution of crop chromosomes.
