GNPS - Metabolomics analysis of >3800 Escherichia coli single gene deletions strains

ABSTRACT: Profile data for > 34'000 analyses of about 3800 E. coli single gene deletion mutants from the KEIO collection by flow injection - time-of-flight analysis in positive and negative mode. Each injection was recalibrated and flattened to a single profile. Profiles are stored as [m/z intensities] pairs in plain text. Files are described in the excel workbooks.

Hepatic gene expression changes following antisense oligonucleotide-based inhibition of miR-29a

Project description:Adult BALB/c female mice were injected intraperitoneally with a single dose at 20 mg per kg of antisense oligonucleotide either against miR-29a (5’-TAACCGATTTCAGATGGTGCTA-3’) or against a scrambled sequence (5’-TCATTGGCATGTACCATGCAGCT-3’ Antisense oligonucleotides contained 2’-O-methoxyethyl (2’-MOE), 2’-flouro (2’-F) 2'-alpha-flouro units with a phosphorothioate backbone (Regulus Therapeutics). Six days following the injection, liver was isolated, total RNA was prepared as described above, and the RNA was amplified and biotinylated using the MessageAmp Premier kit (Ambion). Samples (n=4 each experimental and control) were hybridized to Affymetrix GeneChip Mouse Genome 430 2.0 Arrays in the Children’s Hospital of Philadelphia Nucleic Acids Core Facility and analyzed with the assistance of the Penn Bioinformatics Core. Single shot CZE-MS/MS for phosphoproteomics

Project description:The dependence of capillary zone electrophoresis separations on the charge state of analyte is useful for the analysis of many post-translational modifications in proteins. In this work, we coupled CZE to an Orbitrap Fusion Lumos Tribrid platform with advanced peak determination algorithm for phosphoproteomics analysis. A linear polyacrylamide coated capillary with very low electroosmotic flow was used for the separation. The optimal injection volume is between 100 nL and 150 nL of phosphopeptides dissolved in 30 mM ammonium bicarbonate (pH 8.2) buffer, which produces a dynamic pH junction sample injection. Larger injection volumes resulted in serious peak broadening and decreased numbers of phosphopeptide identifications. The optimized system identified 4405 phosphopeptides from 220 ng of enriched phosphopeptides from mouse brain, which represents the state-of-the-art result for single shot CZE-ESI-MS/MS based phosphoproteome analysis.

Spatially resolved, highly multiplexed RNA profiling in single cells

Project description:Knowledge of the expression profile and spatial landscape of the transcriptome in individual cells is essential for understanding the rich repertoire of cellular behaviors. Here we report multiplexed error-robust fluorescence in situ hybridization (MERFISH), a single-molecule imaging approach that allows the copy numbers and spatial localizations of thousands of RNA species to be determined in single cells. Using error-robust encoding schemes to combat single-molecule labeling and detection errors, we demonstrated the imaging of 100 – 1000 unique RNA species in hundreds of individual cells. Correlation analysis of the ~10^4 – 10^6 pairs of genes allowed us to constrain gene regulatory networks, predict novel functions for many unannotated genes, and identify distinct spatial distribution patterns of RNAs that correlate with properties of the encoded proteins.
