Metabolomics Workbench ST000753 - GNPS - Comparison of the metabolome and lipidome of wild type and mdx/mTR mice

ABSTRACT: There are two groups of mice in the study, wild type mice (WT) and mdx/mTR mice (mdx or mdx/mTR) that are a model of musclar dystrophy. We collected the tibialis anterior muscles from these mice (N=6 in each group), and would like to perform TCA-plus analysis and shotgun lipidomics analysis on the mice, and compare across the two groups.

Comparison of Transcriptomes of Wild Type and Paraquat-treated cells by Next Generation RNA Sequencing

Project description:We use RNAseq to compare the transcriptomes of wild type and cells treated with 2.5 mM paraquat (PQ) for 8 hr. We find that PQ treatment results in changes in the transcripts for hundreds of genes. A notable subset of PQ-induced transcripts encodes proteins activated by the retrograde response pathway. This pathway is activated by ETC dysfunction and regulates carbohydrate metabolism to increase synthesis of biosynthetic intermediates through pathways including the TCA cycle, glutamine biosynthetic pathway, and isocitrate metabolism. Transcripts encoding oxidative stress response proteins (e.g. amino acid and iron transporters and siderophores) are also more abundant in PQ-treated cells.

Project description:ASF1 is a conserved histone chaperone with affinity to histone H3-H4. Arabidopsis thaliana genome encodes two ASF1 homologues, which play redundant roles in S-phase progression and cell proliferation in plant development. Here, in an attempt to obtain the knowledge of ASF1 role in transcriptional regulation, we perform the transcriptome analysis of each asf1 single mutant (Atasf1a and Atasf1b) as well as Atasf1ab double mutant in comparison with wild type (WT).

Comparison of mitochondrial unprocessed RNA frequency in wild type and mutant mitochondrial RNA polymerase overexpression flies.

Project description:The goal of this study is to compare the frequency of unprocessed preRNAs in mitochondria. Total mitochondrial RNA profiles of adult flies were generated in triplicates. We analyzed over 100 million reads for each group and used featureCounts to perform quantification allowing a read to be assigned to more than one gene. Using this analysis pipe line, we mapped about 30 million reads per sample to the Drosophila mitochondrial genome and identified a fequency of unprocessed preRNAs as 0.43% in PolrMT group, which is similar to that in PolrMT-E423P flies. These result revealed that overexpression of PolrMT-E423P does not contribute to pre-RNA processing.

Exosomal-miRNA sequencing of optineurin gene knockdown BV2 cells and wild type BV2 cells

Project description:To compare the miRNA profiles in exosomes derived from optineurin gene knockdown (Optn-KD)BV2s cells and wild type (WT) BV2 cells, BV2 cells were divided into two groups, Optn-KD group or WT group. We treated the Optn-KD group with Optn siRNA for 24 hours. Then, MiRNA profiles for each group were examined by Illumina HiSeq4000. We found differentiated miRNA profiles in the two groups. Compared with WT BV2 cell-derived exosomes, 4 miRNAs (miR-125b-5p, miR-351-5p, miR-505-5p, miR-novel-chr8_37700) were up-regulated and 2 miRNAs (miR-574-5p, miR-99b-5p) were down-regulated in Optn-KD BV2 cell-derived exosomes. This study provides a framework for characterizing the exosomal-miRNAs in Optn-KD BV2 cells.
