GNPS - IBD200: Multi-omics of IBD Severity Study

ABSTRACT: This study contains multiple -omic data sets. As a follow up to a study on 40 Ulcerative Colitis patients (MSV000082094), 210 fecal samples were analyzed through proteomics using Tandem Mass Tag (TMT) MS3 quantitation. Samples include both Ulcerative Colitis and Crohn's disease patients with healthy volunteers for context. Fecal samples were also analyzed by metabolomics through LCMS2 on a Bruker Maxis qTOF.

Fecal samples were analyzed through proteomics using TMT MS3 quantitation. Fecal samples were analyzed for metabolomics through LCMS2 on a Bruker Maxis qTOF. Samples were selected based on clinical endoscopic scores.

Expression profiling in inflammatory bowel disease

Project description:The series was designed to identify new genes involved in the pathophysiology of inflammatory bowel disease (Crohn's disease and ulcerative colitis). This series represents a group of 31 samples, subdivided into 3 groups: 1) Normal controls: 11 samples; 2) patients with Crohn's diseases: 10 samples; 3) patients with ulcerative colitis: 10 samples. Each sample originated from a different patient or normal control, in total n=31 individuals were examined. Profiling of Ileal Transcriptome in Pediatric Crohn Disease

Project description:We report ileal gene expression at diagnosis in a cohort of 210 treatment-naïve patients of pediatric Crohn's disease and 35 non-IBD controls from the RISK study. After three years of follow-up after diagnosis, 27 of the CD patients progressed to complicated disease (B2 and/or B3). We aim to test whether Transcriptional Risk Scores helps to distinguish between patient subgroups, improving the predictive power gained from Genetic Risk Scores.

The Illumina Infinium HumanMethylation450 BeadChip v1.1 was used to obtain DNA methylation profiles across 482,421 CpGs in peripheral blood samples. Samples came from 17 Crohn's disease affected, 11 ulcerative colitis affected, and 20 normal individuals. Within these samples were three twin sets discordant for Crohn's disease and three twin sets discordant for ulcerative colitis.
