RNA-seq profiling of in vitro FRC-conditioned, IL6-conditioned or control (anti-CD3/CD28)-stimulated CD8+ T cells

Project description:To broadly assess which pathways FRCs regulate in CD8+ T cells, we sorted CD8+ T cells for RNA-seq following activation in whole splenocyte mixtures via soluble anti-CD3/CD28 for 48 hours (Stim), activated with anti-CD3/CD28 in the presence of Nos2–/– FRCs (FRC) or activated with anti-CD3/CD28 plus 100 ng/ml recombinant IL-6 (IL-6). Here we demonstrate that FRC-derived signals, including IL-6, act in concert with TCR signaling and co-stimulation to promote the expression of MYC and HIF-1-dependent glycolytic genes and vital pro-survival genes (encoding BCL-2 family members, inhibitors of apoptosis [IAPs] members and Cflar) in activated CD8+ T cells.

scRNAseq analysis comparing primary CD4+ T cells in resting memory state or stimulated with anti-CD3/anti-CD28 states and the effect of loss of ADAP1

Project description:By comparing the differenital gene expression of resting memory CD4+ cell and their transition to stimulated states, we are able to interrogate the effects that loss of ADAP1 has on T cell activation. Comparison between DEG of Ctrl cells (resting to stimulated) vs ADAP1 CRISPR cells (resting to stimulated) yielded 515 overlapping DEG (397 upregulated and 118 downregulated). Out of which, 364 of the 397 overlapping upregulated genes induced to significantly lower levels in ADAP1CRISPR cells compared to the level of fold change induction in Ctrl cells.

Project description:In this study we set investigate four aspects of irColitis that are vital to the pathogenesis of most immunotherapy related adverse events: (1) the interactions between CD8 T cells and other immune, epithelial, and mesenchymal cells that sustain organ specific inflammation; (2) the contribution of circulating immune cells to disease; (3) the epithelial and mesenchymal defects that define parenchymal organ injury and dysfunction; (4) the transcriptional features of colitis associated with anti-PD-1 monotherapy versus anti-PD-1/CTLA-4 dual therapy. We leveraged single-cell RNA-sequencing (scRNA-seq) and single-nuclei RNA-sequencing (snRNA-seq) of colon mucosal biopsies and paired blood specimens collected from a well-characterized cohort of irColitis cases and controls to define the cellular and molecular drivers of irColitis.

WT and Ikaros-deficient follicular B cells stimulated with anti-IgM

Project description:We have observed that follicular B cells from mice with a hypomorphic mutation (IkL/L) in the Ikzf1 gene (which encodes the Ikaros transcription factor) exhibit an increased proliferative response to anti-IgM stimulation (Kirstetter et al, Eur J Immunol, 32:720-30, 2002). We asked if Ikaros controls the transcriptional response that unfolds after activation, or if differences in the transcriptional landscape of resting B cells could explain the altered response. To this end, we have determined the transcriptome of unstimulated WT and IkL/L follicular B cells, as well as that of cells stimulated for 3h and 12h with anti-IgM. Samples from 2 independent experients were analyzed. Follicular splenic B cell were sorted from 6-week old WT or IkL/L mice, and stimulated for 3 or 12h with anti IgM, or cultured without anti-IgM for 3h (unstimulated samples) 2 independant experiments were performed
