GNPS Untargeted Metabolomics of cell-free extracts from Aspergillus sydowii grown under low- and high-salt conditions

ABSTRACT: Aspergillus sydowii was grown under low and high-salt conditions. Cell-free extracts were recovered, dried-down and metabolites extracted using cold acetone. Metabolites were separated by liquid chromatography and data was acquired (data-dependent acquisition) on a Sciex TripleTOF 5600 under positive ion mode. The accumulation time for TOF MS was 0.25 s/spectra over the m/z range 100-1500 Da and for MS/MS scan was 0.05 s/spectra over the m/z 50-1500 Da.

Integrated transcriptomics and metabolomics analysis to characterize cold stress responses in Phaseolus vulgaris L.

Project description:Cold tolerance of crop plants influences survival and productivity under low-temperature conditions. Elucidation of molecular mechanisms underlying low temperature tolerance could be helpful in breeding. In this study, based on transcriptome and metabolomic analysis, we successfully identified a number of candidate genes and metabolites involved in key biological pathways during cold stress response. During cold stress, a total of 22335 differentially expressed genes were detected in each group (093Cvs120C, 093Tvs120T, 093Cvs093T, 120Cvs120T), of which 12978 were up-regulated and 9357 were down-regulated. A total of 18,166 metabolites were detected and 7,670 metabolites were annotated, among which 654 were secondary metabolites with significant differences. Under cold stress, the petC gene in both common bean cultivars was down-regulated, which led to the decrease of photosynthetic efficiency. Transcriptome and metabolome results under cold stress showed that the synthesis pathways of various unsaturated fatty acids including alpha-linolenic acid were significantly up-regulated and their contents were enriched. In addition, leukotriene-A4 hydrolase in the catabolic pathway of 120 arachidonic acid was inhibited under cold stress. Furthermore, the content of arachidonic acid was increased. A variety of amino acids in both 093 and 120 were enriched under cold stress, which was beneficial to the resistance of bean to osmotic stress caused by cold stress. However, in addition to a few amino acids that were enriched together, 093 was mainly positively charged and 120 was negatively charged among the amino acids that were enriched differently. This is an interesting phenomenon that needs to be further studied. In addition, under cold stress, we found that genes in multiple metabolic pathways, including ABA, GA, JA and other hormone metabolism pathways, were differentially expressed in 093 and 120.

Analysis of differential expression patterns of mRNA and protein during cold- and de-acclimation in Arabidopsis

Project description:Overwintering plants are capable of exhibiting high levels of cold tolerance, which is acquired through the process of cold acclimation (CA). In contrast to CA, the acquired freezing tolerance is rapidly reduced during cold de-acclimation (DA) and plants resume growth after sensing warm temperatures. In order to better understand plant growth and development, and to aid in the breeding of cold-tolerant plants, it is important to decipher the functional mechanisms of the DA process.In this study, we performed comparative transcriptomic and proteomic analyses during CA and DA. As revealed by shotgun proteomics, we identified 3,987 peptides originating from 1,569 unique proteins and the corresponding mRNAs were analyzed. Among the 1,569 genes, 658 genes were specifically induced at the transcriptional level during the process of cold acclimation. In order to investigate the relationship between mRNA and the corresponding protein expression pattern, a Pearson correlation was analyzed. Interestingly, 199 genes showed a positive correlation of mRNA and protein expression pattern, indicating that both their transcription and translation occurred during CA. However, 226 genes showed a negative correlation of mRNA and protein expression pattern, indicating that their mRNAs were transcribed during CA and were stored for the subsequent DA step. Under this scenario, those proteins were specifically increased during DA without additional transcription of mRNA. These data indicate that the expression of specific mRNAs and subsequent accumulation of corresponding proteins are not always in accordance under low temperature stress conditions in plants.

Shotgun label-free quantitative proteomics of water-deficit stressed mid-mature peanut (Arachis hypogaea L.) seed

Project description:Legume seeds and peanuts, in particular, are an inexpensive source of plant proteins and edible oil. Owing to their importance in global food security, it is necessary to understand the genetic, biochemical, and physiological mechanisms involved in controlling seed quality and nutritive attributes. A comprehensive understanding of seed development and the effects of water-deficit stress on the incorporation of the main storage reserves in seeds, such as proteins, fatty acids, starch, and secondary metabolites will enhance our ability to improve seed quality and yield through molecular breeding programs. In the present study we employed a label-free quantitative proteomics approach to study the functional proteins altered in the mid mature peanut seed during water-deficit stress. The RAW files of LC-MS/MS runs were converted to mzXML format and searched using GPM (Global Proteome Machine, version 2.1.1) software. Each mzXML spectra file was also searched against a reversed sequence database to calculate the false discovery rate (FDR). The 16 output files for each replicate were combined to create a single merged result file and only proteins with FDR less than 1% were used for the analysis. The following parameters were used for the search: Enzyme: trypain, [RK]|{P}; allowed missed cleavage: 2; variable modification: methionine oxidation; fixed modification: carbamidomethylation of cysteine; MS and MS/MS mass tolerance: ±2 Da and ±0.2 Da respectively. For the comparative analysis, the normalized spectral abundance factors (NSAFs) was used to study protein abundance as described earlier. For each identified protein, k, in sample i, the number of spectral counts was divided by length of the identified protein. NSAFi values for each sample i were obtained by normalizing SpCk/Lengthk values to the total by dividing by the sum (SpCk/Lengthk) over all proteins.

Integrative “omic” analysis reveals distinctive cold responses in leaves and roots of strawberry, Fragaria × ananassa ‘Korona’

Project description:To assess underlying metabolic processes and regulatory mechanisms during cold exposure of strawberry, integrative “omic” approaches were applied to F. ananassa ‘Korona’. Analysis of leaf tissue was emphasized because of its immediate and early responses in the cold acclimation processes. Levels of metabolites, proteins, and transcripts in tissues from plants grown at 20°C were compared to those following 1 to 10 days of cold exposure. When leaves and roots were subjected to GC/TOF-MS-based metabolite profiling, about 160 compounds comprising mostly structurally annotated primary metabolites and secondary metabolites, were found. Overall, ‘Korona’ showed a modest increase of protective metabolites such as amino acids (aspartic acid, leucine, isoleucine, and valine), pentoses, phosphorylated and non-phosphorylated hexoses, and distinct compounds of the raffinose pathway (galactinol and raffinose). Distinctive responses were observed in roots and leaves. By 2DE proteomics a total of 845 spots were observed in leaves; 4.6% changed significantly in response to cold. Twenty-one proteins were identified, many of which were associated with general metabolism or photosynthesis. Transcript levels in leaves were determined by microarray, where dozens of cold associated transcripts were quantitatively characterized, and levels of several potential key contributors (e.g., the dehydrin COR47 and GADb) to cold tolerance were confirmed by qRT-PCR. Cold responses are placed within the existing knowledge base of low temperature stress change in plants, allowing an evaluation of the uniqueness or generality of Fragaria responses in photosynthetic tissues. Overall, the cold response characteristics of ‘Korona’ are consistent with a moderately cold tolerant plant.
