Quantitation Analysis using OpenMS of iPRG2015: Detection of Differentially Abundant Proteins in Label-Free Quantitative LC–MS/MS Experiments

Project description:The 2015 study of the Proteome Informatics Research Group (iPRG) of the Association of Biomolecular Resource Facilities (ABRF) aimed to evaluate the effects of the statistical analysis on the accuracy of the results. The study used LC–tandem mass spectra acquired from a controlled mixture, and made the data available to anonymous volunteer participants. The participants used methods of their choice to detect differentially abundant proteins, estimate the associated fold changes, and characterize the uncertainty of the results. The study found that multiple strategies (including the use of spectral counts versus peak intensities, and various software tools) could lead to accurate results, and that the performance was primarily determined by the analysts’ expertise. This manuscript summarizes the outcome of the study, and provides representative examples of good computational and statistical practice. The data set generated as part of this study is publicly available. This project contains the analysis performed with OpenMS framework and exported to mztab. This is the first official submission of mzTab (PRIDE Complete Submission) and should used as reference by software providers as example of How to export Quantitative results into PRIDE database as Complete submission.

ENCoRE: a lightweight software for CRISPR screens identifies new players in apoptosis

Project description:As CRISPR/Cas9 mediated screens with pooled sgRNA libraries in somatic cells become increasingly established, an unmet need for rapid and accurate companion informatics tools has emerged. We have developed a lightweight standalone software to easily manipulate raw large next generation sequencing (NGS) datasets derived from such screens into informative relational context with graphical support. We demonstrate the capabilities of the software to interrogate meaningful results from an in vitro viability screen using Tumor Necrosis Factor-alpha (TNFa). The results not only identified stereotypical players in extrinsic apoptotic signaling but two as yet uncharacterized members of the apoptotic cascade, Smg7 and Ces2a. We further characterized cell lines containing mutations in these genes against a panel of cell death stimuli. In summary, this software enables bench scientists without access to informatic cores to rapidly access and interpret results from large scale experiments resulting from CRISPR/Cas9 library screens.

Project description:This dataset contains the .raw files (PFAS analyzed in extracts from MSW leachate and foam from agitated leachate). It also contains the first release of the FluoroMatch software. This dataset is associated with the manuscript: "Towards comprehensive PFAS annotation using FluoroMatch Software and Intelligent LC-HRMS/MS Acquisition Methods " The latest version of the FluoroMatch software can be found at: innovativeomics.com Thousands of per- and polyfluoroalkyl substances (PFAS) exist in the environment which pose a potential health hazard. Suspect and non-target screening with liquid chromatography (LC) high-resolution tandem mass spectrometry (HRMS/MS) can be used for comprehensive characterization of PFAS. However, to date, no automated PFAS data analysis software exists to mine these extensive datasets. Therefore, we introduce FluoroMatch, which automates file conversion (vendor neutral), peak picking, blank feature filtering, PFAS annotation based on precursor and fragment masses, and annotation ranking. The software library currently contains ~7,000 PFAS fragmentation patterns based on rules derived from standards and literature and the software automates a process for users to add additional compounds. The use of intelligent data-acquisition methods (specifically iterative exclusion) nearly doubled the number of annotations. Software application is demonstrated by examining partitioning of PFAS into the foam phase of agitated landfill leachate, which may serve as mechanism for removal of PFAS from waste streams. FluoroMatch had wide coverage, returning 27 PFAS annotations for landfill leachate samples, explaining 75% of the all-ion fragmentation CF2 related fragments. ***The license included with this dataset only applies to the .raw files, not to the software.
