Beauveria bassiana proteomics analysis

ABSTRACT: This project mainly focuses on the proteomics analysis of Beauveria bassiana ARSEF 2860 under various cultural conditions. Through comparative proteomics analysis between wild-type strains and gene-disruption strains, we aim to get a global view of the whole proteins level for a better understanding of the mechanism of biocontrol potential in Beauveria bassiana ARSEF 2860.

Transcriptomic changes of Campylobacter jejuni subsp. jejuni strain 81116 in water

Project description:Campylobacter jejuni is the leading cause of campylobacteriosis in the developed world. Although most cases are caused by consumption of contaminated meat, a significant proportion is caused by consumption of contaminated water. Some C. jejuni isolates are better than others at surviving in water, which suggests that these strains are better adapted to transmission by water than others. The aim of this study is to investigate this phenomenon further. CFU counts and viability assays showed that strain 81116 survives better than strain 81-176 in a defined freshwater medium at 4°C. Comparative transcriptomic profiling using microarray revealed that these strains respond differently to water. This series presents the transcriptome of strain 81116 in water.

Gene expression analysis in T cells from spleens of mice that provide a model for systemic lupus erythematosus

Project description:This laboratory focuses on the interactions of murine CD4+CD25+ regulatory T cells (Tregs) with CD4+CD25- T cells, both from a fundamental biological point of view, and in the context of a murine model of lupus. This study characterized the surface glycans expressed by CD25 and CD25- CD4 T cells selected from lupus-prone (systemic lupus erythematosus or SLE) mouse strains MRL/Mp and NZB/W F1 and two control strains, CBA/Ca (haplotype-matched with the MRL/Mp; H-2k) and BALB/c. A transcriptomic survey of freshly isolated and bead-activated CD25 and CD25- CD4 T cells selected from mouse spleens was conducted using these four strains. Three replicate samples of each condition were hybridized to the GLYCOv2 array, for a total of 48 samples.

Comparative Genomic Hybridization of S. cerevisiae industrial and laboratory strains

Project description:The environmental stresses and inhibitors encounted by Saccharomyces cerevisiae strains are main limiting factors in bioethanol fermentation. Investigation of the molecular mechanisms underlying the stresses-related phenotypes diversities within and between S. cerevisiae populations could guide the construction of yeast strains with improved stresses tolerance and fermentation performances. Here, we explored the genetic characteristics of the bioethanol S. cerevisiae strains, and elucidated the genetic variations correlated with its advantaged traits (higher ethanol yield under sever conditions and better tolerance to multiple stresses compared to an S288c derived laboratory strain BYZ1). Firstly, pulse-field gel electrophoresis combined with array-comparative genomic hybridization was used to compare the genome structure of industrial strains and the laboratory strain BYZ1.

Label-free shotgun proteomics of Triton X-100 insoluble fractions of Lon and FtsH conditional mutants of Mycoplasma pneumoniae under depleting and inducing conditions

Project description:Using Mycoplasma pneumoniae as a model organism, we conditionally depleted the two essential ATP-dependent proteases (Lon and FtsH) of this bacterium, by engineering strains carrying a Lon and/or FtsH inducible expression locus. An integrative comparative study combining label-free shotgun proteomics and RNA-seq allowed us to decipher the global cellular response to Lon and FtsH depletion and to define protease substrates in this genome-reduced organism. This particular dataset corresponds to the analysis of the Triton X-100 insoluble fractions of Lon and FtsH mutants grown under inducing and depleting conditions. The core proteome of biofilm-grown clinical Pseudomonas aeruginosa isolates

Project description:Comparative genomics has greatly facilitated the identification of shared as well as unique features among individual cells or tissues, and thus offers the potential to find disease markers. While proteomics is recognized for its potential to generate quantitative maps of protein expression, comparative proteomics in bacteria has been largely restricted to the comparison of single cell lines or mutant strains. In this study, we used a data independent acquisition (DIA) technique, which enables global protein quantification of large sample cohorts, to record the proteome profiles of overall 27 whole genome sequenced and transcriptionally profiled clinical isolates of the opportunistic pathogen Pseudomonas aeruginosa. Analysis of the proteome profiles across the 27 clinical isolates grown under planktonic and biofilm growth conditions led to the identification of a core biofilm-associated protein profile. Furthermore, we found that protein-to-mRNA ratios between different P. aeruginosa strains are well correlated, indicating conserved patterns of post-transcriptional regulation. Uncovering core regulatory pathways, which drive biofilm formation and associated antibiotic tolerance in bacterial pathogens, promise to give clues to interactions between bacterial species and their environment and could provide useful targets for new clinical interventions to combat biofilm-associated infections.

Proteomic view of the Plasmodium falciparum life cycle

Project description:The completion of the Plasmodium falciparum clone 3D7 genome provides a basis on which to conduct comparative proteomics studies of this human pathogen. Here, we applied a high-throughput proteomics approach to identify new potential drug and vaccine targets and to better understand the biology of this complex protozoan parasite. We characterized four stages of the parasite life cycle (sporozoites, merozoites, trophozoites and gametocytes) by multidimensional protein identification technology. Functional profiling of over 2,400 proteins agreed with the physiology of each stage. Unexpectedly, the antigenically variant proteins of var and rif genes, defined as molecules on the surface of infected erythrocytes, were also largely expressed in sporozoites. The detection of chromosomal clusters encoding co-expressed proteins suggested a potential mechanism for controlling gene expression. Keywords: ordered
