Project description:One of the eminent opportunities afforded by modern genomic technologies is the potential to provide a mechanistic understanding of the processes by which genetic change translates to phenotypic variation and the resultant appearance of distinct physiological traits. Indeed much progress has been made in this area, particularly in biomedicine where functional genomic information can be used to determine the physiological state (e.g., diagnosis) and predict phenotypic outcome (e.g., patient survival). Until now, ecology has lacked an analogous approach where genomic information can be used to diagnose the presence of a given physiological state (e.g., stress response) and then predict likely phenotypic outcomes (e.g., stress tolerance, fitness). We demonstrate that a compendium of genomic signatures can be used to classify the plant abiotic stress phenotype in Arabidopsis according to the architecture of the transcriptome, and then be linked with gene coexpression network analysis to determine the underlying signaling pathways and ultimately the genes governing the phenotypic response. Here, we release microarray data from an expression profiling study where plants were exposed to heat and drought alone, and in combination with each other. A direct loop design with 6 biological replicates for control, heat, drought, and combined heat and drought was performed. A schematic describing the design is provide as supplementary information.

Project description:Dental caries is closely associated with the virulence of Streptococcus mutans (S. mutans). The stress adaptation of S. mutans in the fluctuating oral environment is critical to the virulence expression of this bacterium. Here we used whole-genome microarrays to profile the dynamic transcriptomic responses of S. mutans during physiological heat stress. We also evaluated the phenotypic changes, including initial biofilm formation, acid production and ATP turnover of S. mutans during heat stress. We found that S. mutans responded to heat stress in a distinct pattern, which featured a differential transcription of 885 genes in total and 114 “core” transcripts throughout the six post-exposure time points investigated (5 min, 10 min, 15 min, 30 min, 45 min and 60 min). Further gene ontology analysis showed that transcriptional changes of genes involved in transcriptional regulation and cellular homeostasis were critical for heat stress responses of S. mutans. In addition to those highly conserved heat-shock proteins, we observed differential expression of multiple transcriptional regulators. The expression of genes involved in sugar transport, soluble glucans biosynthesis (gtfC) and binding (gbpC) were upregulated, whereas genes involved in ABC transporters, insoluble glucans biosynthesis (gtfB) and binding (gbpB), which are critical for biofilm skeleton, were either down-regulated or unchanged. These results together with enhanced glycolytic activity, attenuated sucrose-dependent initial attachment and impaired biofilm architecture indicate metabolic adaptations by this bacterium to compensate the extra energy demand for a better fitness under adverse conditions. We used time series microarrays to detect the dynamic changes of S. mutans under heat stress. Mid-logarithmic phase cell cultures of S. mutans (OD600nm = 0.5) were incubated at 42℃ for 5 min, 10 min, 15 min, 30 min, 45 min and 60 min, which were compared with the S. mutans cultured at 37℃. We applied three biological replicates at each time point.

There were distinct patterns observed in the way that S. mutans responded to heat stress that included 66 transcription factors for the expression of functional genes being differentially expressed. Especially, response regulators of two component systems (TCSs), the repressors of heat shock proteins and regulators involved in sugar transporting and metabolism co-ordinated to enhance the cell’s survival and energy generation against heat stress in S. mutans.

Project description:To understand faster reinduction of heat acclimation, in this investigation we studied global stress associated genomic response during acclimation, following its loss and re-induction. Nylon cDNA Atlas Array was used. Collectively, the study comprised nine experimental groups of which six characterized experimental basal conditions: Controls-untreated, Short and Long term heat acclimated groups ( exposure to environmental heat at 34oC for 2 or 30 days respectively), Deacclimated group (24oC for 1mo) and Reacclimated groups (2d at 34oC following the deacclimation protocol). Three additional experimental groups: Controls, Short and Long term and Reacclimated rats (as above) were tested for genomic responses following subjection to heat stress at 41oC. Because of a dichotomy between genomic and physiological responses we hypothesize thst rapid reacclimation is linked to reprograming of gene expression. Keywords: heart, Left ventricle

Project description:To better understand the mechanisms that regulate the heat stress response in rice, we conducted a comparative analysis of transcriptome profile in panicles from two rice lines, heat-tolerant line 252 (HTL252) and heat-susceptible line 082 (HSL082) using rice Affymetrix GeneChip. In HTL252 panicles, 1538 differentially expressed genes (DEGs) genes with at least four-fold expression changes compared with the control under heat treatment were considered heat-responsive (HR). Of these DEGs, 522 genes were up-regulated while 1016 genes were repressed. Among DEGs in HSL082, 496 genes were induced and 1707 genes were repressed. Out of the 370 common DEGs found between HTL252 and HSL082, 129 genes were induced and 241 genes were repressed.
