Identification of MGF360-13L interacting proteins by LC-MS/MS in iPAM

ABSTRACT: Co-immunoprecipitation assay was investigated and subjected to SDS-PAGE. The gels were stained by Coomassie Brilliant Blue G-250 and sent to Novogene (Beijing, China) for LC-MS/MS analysis to identified the potential interaction protein between MGF360-13L and host protein.

Yersinia enterocolitica SOR17 - The RNA chaperone Hfq impacts growth, metabolism and production of virulence factors in Yersinia enterocolitica

Project description:We work with the bacterium Yersinia enterocolitica, a gastrointestinal pathogen. In this study we characterized a bacterial mutant strain called SOR17. We compared the protein extracts of SOR17 with that of the parental strain JB580v. Bacteria were grown in triplicate for 5 h at 37°C, and following bacterial disruption by French press, proteins were fractionated into soluble or membrane proteins. We also compared total protein extracts of bacteria grown for 16 h at 27°C. Two-dimensional electrophoresis were performed and proteins were stained with Coomassie brilliant blue. Spots whose abundance changed more than 2 fold were excised and sent to mass spectrometry for identification by either MALDI-TOF PMF or LC-MS/MS.

Elutes were separated with 10% SDS-PAGE. The gel was stained with Coomassie Brilliant Blue. Visualized bands were excised and subjected to LC-MS/MS analysis. Then the phosphorylation sites of PKM2 were identified.

Na2CO3-responsive proteins in Puccinellia tenuiflora leaves

Project description:Puccinellia tenuiflora is a monocotyledonous halophyte species belonging to the Gramineae. It has strong ability for surviving in the extreme saline-alkali soil (pH range of 9-10). In the present study, proteins from leaves under various Na2CO3 treatments were separated and visualized on Coomassie Brilliant Blue-stained two-dimensional gel electrophoresis (2-DE) gels. After gel image analysis on the base of the calculated average vol% values of each protein spot, 174 protein spots were detected as abundance changed protein spots (1.5-fold changes, p < 0.05). Among them, 104 protein spots were identified using MALDI-TOF MS/MS and Mascot database searching. Thus the 104 protein identities represented 80 unique proteins were taken as Na2CO3-responsive proteins in leaves. After integrative analysis by BLAST alignment, Kyoto Encyclopedia of Genes and Genomes, and referring information from related literature, they were classified into 10 functional categories, including photosynthesis, carbohydrate and energy metabolism, other metabolisms, stress and defense, membrane and transport, signaling, protein synthesis, folding, and turnover, cell wall mechanism, cell cycle, and miscellaneous or unknown.

Identification of the potential regulators of G6PD activity in different cell cycle

Project description:Flag-G6PD was expressed in HeLa cells. Then the HeLa cells were synchronized with a double thymidine block procedure. Briefly, the exponentially growing HeLa cells were maintained with 2 mM thymidine for 18 h, followed by a release of 9 h in fresh medium, and then cells were re-cultured in 2 mM thymidine for additional 15 h. These interphase cells were harvested. After a release of 8.5 h in fresh medium, the cells entered into M phase. Mitotic cells were harvested by mitotic shake-off. Then, cell lysate was incubated with anti-Flag M2-agarose. Elutes were separated with 10% SDS-PAGE. The gel was stained with Coomassie Brilliant Blue. Visualized bands were excised and subjected to LC-MS/MS analysis.

Complementarity of different SDS-PAGE gel staining methods for the identification of short open reading frame-encoded peptides

Project description:Short open reading frame-encoded peptides (SEP) have been identified across all domains of life and are predicted to be involved in many biochemical processes, however, for the vast majority of SEP their biological function is still unknown. Special methodologies have to be used for the mass spectrometric analysis of SEP, because traditional methods of bottom-up proteomics show a bias against small proteins. Here, we investigated the influence of different staining methods for SDS-PAGE gels prior in-gel digestion following LC-MS/MS analysis for the identification of SEP in the archaeon Methanosarcina mazei. In total, we identified 82 SEP with at least one high confidence (FDR<1 %) unique peptide, of which 45 also met a stricter ion series-based quality criteria. The staining methods provided complementary data that allowed for a range of different SEP to be identified. The highest number of SEP were identified in the samples stained with Coomassie brilliant blue. However, the highest quality of the identified SEP was achieved in the samples without staining. These data demonstrate that in-gel digestion is amenable and well suited for the identification of SEP, and that this classical technique may provide further insights into the world of SEP.
